Project description:Atonal is a proneural transcription factor expressed in the Drosophila neuroblast cluster known as the inner proliferation center (IPC). The t4/t5 neurons that derived from the IPC require atonal for their normal development. To characterize the role of Atonal in t4/t5 development we have sequenced the translated RNA in t4/t5 neurons in wild type and ato loss of function flies.

mRNA-seq of nuclear RNA extracted from T4 and T5 neurons of D. melanogaster

Project description:T4 and T5 neurons are components of the neuronal circuit for motion vision in flies. To identify genes involved in neuronal computation of T4 and T5 neurons, we perfomed transcriptome analysis. Nuclei of T4 and T5 neurons were immunoprecipitated, total RNA was harvested and used for mRNA-seq with Illumina technology. In two biological replicates, we mapped 154 and 119 million reads to D. melanogaster genome. mRNA-seq provided information about expression levels of 17,468 annotated transcripts in the T4 and T5 neurons.

A combinatorial code of transcription factors specifies subtypes of visual motion-sensing neurons in Drosophila

Project description:Direction-selective T4/T5 neurons exist in four subtypes, each tuned to visual motion along one of the four cardinal directions. Along with their directional tuning, neurons of each T4/T5 subtype orient their dendrites and project their axons in a subtype-specific manner. Directional tuning, thus, appears strictly linked to morphology in T4/T5 neurons. How the four T4/T5 subtypes acquire their distinct morphologies development remains largely unknown. Here, we investigated when and how the dendrites of the four T4/T5 subtypes acquire their specific orientations, and profiled the transcriptomes of all T4/T5 neurons during this process. This revealed a simple and stable combinatorial code of transcription factors defining the four T4/T5 subtypes during their development. Changing the combination of transcription factors of specific T4/T5 subtypes resulted in predictable and complete conversions of subtype-specific properties, i.e. dendrite orientation and matching axon projection pattern. Therefore, a combinatorial code of transcription during factors coordinates the development of dendrite and axon morphologies to generate anatomical specializations differentiating subtypes of T4/T5 motion-sensing neurons.

Transcriptome profiling reveals insight into the cold response of perennial ryegrass genotypes with contrasting cold tolerance

Project description:Knowledge about molecular mechanisms underlying cold and freezing stress responses in perennial ryegrass is scarce. The current study aims to study cold and freezing stress responses of perennial ryegrass genotypes with contrasting cold tolerances. A panel of 160 genotypes were screened for cold tolerances based on electrolyte leakage % measured after 24 hrs at 12 °C and 24 hrs at 14 °C. Among them, 4 genotypes (2 low EL% and 2 high EL%) were selected to study cold and freezing stress responses. Plants were sampled at 6 timepoints; control (T1), beginning of cold acclimation (T2), 2 weeks into cold acclimation (T3), end of cold cold acclimation (T4), -5°C (T5), -10 °C (T6) followed by RNA extraction and sequencing.

Molecular identification of t4 and t5 genotypes in isolates from acanthamoeba keratitis patients.

Project description:Acanthamoeba keratitis (AK) is a rare but sight-threatening ocular infection. Outbreaks have been associated with contaminated water and contact lens wear. The epidemiology and pathology may be associated with unique genotypes. We determined the Rns genotype for 37 clinical isolates from 23 patients presenting at the University of Miami Bascom Palmer Eye Institute with confirmed AK infections in 2006 to 2008. The genus-specific ASA.S1 amplicon allowed for rapid genotyping of the nonaxenic cultures. Of the 37 isolates, 36 were of the T4 genotype. Within this group, 13 unique diagnostic fragment 3 sequences were identified, 3 of which were not in GenBank. The 37th isolate was a T5, the first in the United States and second worldwide to be found in AK. For five patients with isolates from the cornea and contact lens/case, identical sequences within each patient cluster were observed, confirming the link between contact lens contamination and AK infection. Genotyping is an important tool in the epidemiological study of AK. In this study, it allowed for the detection of new strains and provided an etiological link between source and infection. Additionally, it can allow for accurate categorizing of physiological differences, such as strain virulence, between isolates and clades.

Results: Revealed gene expression profiles associated disease resistance and susceptiblilty.
