Project description:Although adenocarcinoma of the cervix (ADC) exhibits a more malignant phenotype and poorer prognosis than squamous cell carcinoma (SCC), they are treated identically. This clinical dilemma calls for deeper investigation into differences between SCC and ADC. We studied 3 human papillomavirus (HPV)-positive SCC, 3 HPV-associated (HPVA) and 2 non-HPV-associated (NHPVA) ADC samples with single-cell RNA and T cell receptor sequencing plus 3D organoid verification. Notably, we revealed the malignant origin of epithelial cells characterized by stemness and poor differentiation and the potential mechanism of HPVA and NHPVA oncogenesis, deciphering differences between SCC and ADC. Additionally, we discovered the key role of tip cells in sprouting angiogenesis, the protumoral effects of cancer-associated fibroblasts and the functional dysregulation of T lymphocytes. We highlighted tumor microenvironment differences between different histologic subtypes through cellular interaction analysis. Importantly, we discovered novel precise treatment strategies specifically for HPV-positive SCC, HPVA and NHPVA-ADC, providing tremendous clinical value.

Project description:Our group previously reported the gene expression profiles of four stages of human lung development, and the expression of one group of genes (PTN1 genes) steadily decreased during lung development, the data included four stages of human lung development and 69 lung adenocarcinoma (ADC) samples, and their gene expression profile data are available in the GEO (GSE43767). Our group has already performed another study with 69 lung squamous cell carcinoma (SCC) tissues, the gene expression profile data are available in the Gene Expression Omnibus (GSE67061). In the present study, we performed the whole genome gene expression mircroarray of 60 paracancerous tissues of human lung squamous cell carcinoma, we aim to show expression characteristics of PTN1 genes during the four lung developmental stages and in lung ADC, lung SCC and paracancerous samples. We examined the prognostic value of the PTN1 genes in five independent lung adenocarcinoma (ADC) and five squamous cell carcinoma (SCC) microarray datasets and revealed that the expression of PTN1 genes was associated with survival in lung ADC patients but had no prognostic value for lung SCC.

Project description:Identifying biomarkers predictive for early esophageal cancer detection is critical considering the dismal survival rates. We investigated the involvement of microRNAs (miRNAs), their utility as biomarkers, and their association with survival in esophageal cancer, including Barrett’s associated and sporadic adenocarcinoma (ADC), and squamous cell carcinoma (SCC). MiRNA expression was measured in cancerous and adjacent non-cancerous tissue pairs collected from 76 US and Japanese patients enrolled in 3 distinct cohorts. In ADC patients, miR-21, miR-194, miR-293, and miR-223 expression was elevated, while miR-375 and miR-203 expression was reduced in cancerous tissue compared to non-cancerous tissue. Increased levels of miR-192 and miR-194 were observed in Barrett’s associated compared to sporadic ADC cancerous tissue. In SCC patients, miR-21, miR-181b, miR-155, and miR-146b expression was elevated while miR-375 and miR-203 levels were reduced in cancerous tissue compared to non-cancerous tissue. Significantly, elevated mir-21 expression in non-cancerous tissue was strongly associated with worse prognosis, independent of nodal status and age. Sample classification using miRNA expression yielded accuracies as high as 86% for diagnosis and 78% for Barrett’s esophagus status. Our results highlight that miRNAs are deregulated in esophageal carcinogenesis and Barrett’s esophagus, and that their expression is associated with survival in cancer patients. Sample classification using miRNA expression demonstrates their potential utility as biomarkers for esophageal carcinoma diagnosis. MiRNA microarray expression was measured using miRNA microarray chips version 3 (Ohio State University) in 44 SCC cases and 32 ADC cases, of which 18 were also diagnosed with Barrett’s esophagus.

Project description:For a number of clinical and biological reasons, the accurate classification of non-small cell lung carcinoma (NSCLC) into adenocarcinoma (ADC) and squamous cell carcinoma (SCC) is essential. DNA-based tests, which are not currently used, are more robust when applied to formalin-fixed paraffin-embedded tissues. To develop a molecular-based classification of NSCLC based on genome wide copy number variations (CNVs), the corresponding TCGA, SPORE and CANARY patient datasets were used as training and independent validation data. The signature genes were selected by advanced supervised classification algorithms and restricted to known important oncogenes/tumor suppressors, resulting in a final 27-gene signature that was able to classify ADC from SCC with 0.85-0.87 accuracies of SPORE validation sets and 0.96-0.98 accuracy of CANARY validation sets. Even by using the top 7 genes in this signature, the accuracies of the validation sets were still as high as 0.80 and 0.97, respectively. These signature genes also classified adenocarcinoma and squamous cell carcinomas from the non-malignant lung samples with accuracies of 91-97%.

Our data defines the miR-21-GRHL3-PTEN-axis as a critical tumor suppressor pathway in SCC. Total RNA was isolated from two SCC primary tissue samples and their matched normal skin controls.
