Circular RNA expression profiling and selection of key circular RNAs in the hypothalamus of heat-acclimated rats

Project description:Circular RNAs (circRNAs) play crucial roles in diverse biological processes. However, expression levels and functions of circRNAs related to heat acclimation (HA) are poorly understood. we, for the first time, used comprehensive circRNA expression profiling to investigate circRNA–miRNA interactions in HA rats, to provide a better understanding of mechanisms underlying HA. CircRNA expression profile was performed in rats’ hypothalamus of HA and control group with microarray assays. Bioinformatics analysis was conducted to predict their functions. And differential circRNAs and their regulated downstream miRNAs and mRNAs were quantitatively validated using real-time quantitative polymerase chain reaction (RT-qPCR ). Predicted proteins expression were determined using enzyme-linked immunosorbent assay (ELISA). In total, 53 circRNAs were differentially expressed between the HA and C group; 28 of these circRNAs were upregulated, while 25 were downregulated in HA (Fold change >1.5; P < 0.05). Three circRNAs and two miRNAs and three predicted mRNAs were obviously regulated after validated by RT-qPCR in HA rats. Two proteins expression were proportional to their mRNA changes. Further analysis indicated the circRNAs mostly close to HA were grouped into 3 signal pathways: including rno_circRNA_014301-vs-rno-miR-3575-vs-Hif-1α, rno_circRNA_014301-vs-rno-miR-3575-vs-Lppr4, rno_circRNA_010393-vs-rno-miR-20b-3p-vs-Mfap4 in hypoxia response pathways, substance/energy metabolism and inflammatory response pathways. Our findings implicate that many circRNAs regulate expressions of genes that interact with each other to exert their functions during HA.

Project description:This experiment intended to look for the transcriptome changes that happen in neuronal cells from the preoptic area of the hypothalamus expressing leptin receptors during heat acclimation conditions. 3 groups of animals were used; long-term heat-acclimated animals constantly exposed to 36˚C for 28-35 days, short-term heat-acclimated animals constantly exposed to 36˚C for 5 days, and non-habituated (non-acclimated) animals which were not exposed to heat. The animal line used was LepRCreHTB.

Project description:We studied the global genomic response in the hypothalamus during heat acclimation, with and without combined hypohydration stress. Rats were acclimated for 2 days or for 30 days at 34°C. Hypohydration (10% decrease in body weight) was attained by water deprivation. Functional analyses demonstrated a bi-phasic acclimatory profile with a transient upregulation of genes encoding ion channels, transporters, and transmitter signaling upon 2 days acclimation, suggesting enhanced neuronal excitability at that acclimation phase. Following long acclimation most genes returned to their pre-acclimation expression levels. In both acclimation phases, genes encoding hormones and neuropeptides, linked with metabolic rate and food intake, were downregulated. The response to hypohydration was characterized by an upregulation of a large number of genes primarily associated with the regulation of ion channels and cell-volume and neuronal excitability. During 2 days acclimation, the response was transiently desensitized, recovering upon LTHA. The results suggest that hypohydration overrides the heat acclimatory status. Keywords: other

Project description:Purpose: Acclimation referes to reversible responses that plants trigger under frequently and moderate changes in natural environments, mostly light intensity and temperature. To better understand acclimation in Arabidopsis thaliana, modulators and integrators for this process should be identified. To achieve this goal, a dynamic set-up was designed to systematically cultivate Arabidopsis plants under moderate high light, heat and cold and a multiple high-throughput strategy was conducted to monitor changes in transcriptome, proteome and metabolome. As part of this comprehensive characterisation, lncRNA-Seq has been carried out to investigate transcriptome changes and further integrated in conditional correlation networks. Methods: lncRNA-Seq libraries were prepared from 14-d-old plants cultivated under standard control conditions or acclimated to high light, cold or heat for 4 d and then de-acclimated under normal conditions for 4 additional days. Standard Illumina protocols were used for lncRNA-Seq sequencing. Unless some quality issue in libraries was detected, triplicates for 3 independent plants were used. Adaptor sequences were removed with Trimmomatic and resulting reads mapped to the Arabidopsis genome (Araport11) with Tophat 2.1.1. FPKM reads were quantified with Cufflinks to provide processed data files and differential expression analysis were conducted with featureCounts/DEseq2 pipeline. Results: lncRNA-Seq libraries contained 10 milion reads each. Transcript analysis for differential gene expression was conducted according to the Tophat/featureCounts/DESeq2 pipeline. To declare significant differences, a cut-off for absolute log2(FC) ≥ 1 compared to the corresponding control and FDR ≤ 0.05 was applied. Transcripts significantly different in at least one time-point were considered for subsequent analysis. Accordingly, high light treatments caused changes in 2683 transcripts, followed by 3470 under heat and 6882 under cold. Further data analysis revealed that more than 12% of all altered transcripts were commonly miss-regulated among the three treatments. From a dynamic point of view, transcriptional changes occurred from 3h to 4d of treatment in all treatments and tend to recover to the initial state after 2 and 4d of de-acclimation. Conclusions: the reversibility of the transcriptional changes during the recovery phase validated the conditions of our set-up to investigate acclimation. Moreover, the existance of a common fraction of transcripts that responded to the three conditions unveiled a central response to acclimation.

Project description:It is known that aquaporin (AQP) 5 expression in the apical membrane of acinar cells in salivary glands is important for the secretion of saliva in rodents and humans. Although heat acclimation enhances saliva secretion in rodents, the molecular mechanism of how heat induces saliva secretion has not been determined. Here, we found that heat acclimation enhanced the expression of AQP5 and AQP1 in rat submandibular glands concomitant with the promotion of the HIF-1? pathway, leading to VEGF induction and CD31-positive angiogenesis. The apical membrane distribution of AQP5 in serous acinar cells enhanced after heat acclimation, while AQP1 expression was restricted to the endothelial cells in the submandibular glands. A network of AQPs may be involved in heat-acclimated regulation in saliva secretion. Because AQPs probably plays a crucial role in saliva secretion in humans, these findings may lead to a novel strategy for treating saliva hyposecretion.

Project description:Circular RNA is implicated in numerous diseases and conditions, including traumatic injury to the central nervoussystem. However, we know little regarding their role in completely transected spinal cord injury (SCI). Our studyused high-throughput sequencing to analyze circular RNA expression in rats after experimental completetransection of spinal cord. We found differential expression in 400 circular RNAs after SCI, with 249 significantlyup-regulated and 151 significantly down-regulated. We then selected five circular RNAs for qRT-PCR validation,and the results were in agreement with RNA sequencing. Additionally, we predicted the function of circular RNAin SCI through GO and KEGG analyses, as well as the construction of circRNA/microRNA interaction networks.Furthermore, we identified circular RNA chr9:1829226-1834212 and mRNA Hdac11 as key molecules after SCI.In conclusion, this study is the first to characterize circular RNA function in rats after completely transected SCI,through identifying their differential expression. Our results provide insight into the mechanism and therapeutictargets of SCI.
