Project description:Our evolved hyper-ethanol surviving strain showed more than a 10-fold survival under lethal ethanol stress. To determine the strategies the yeast cells employed to achieve this superior survival, we performed transcriptional profiling by RNA-seq to compare the gene expression states between these two strains. Our study found that the evolved strain reprogrammed its gene expression such that its pre-stress state was shifted towards that of the wild-type strain at 15 minutes post-stress.

Fuel Ethanol Yeast Strains

Project description:Fuel ethanol is now considered a global energy commodity that is fully competitive with gasoline. We have determined genome copy number differences that are common to five industrially important fuel ethanol yeast strains responsible for the production of billions of gallons of fuel ethanol per year from sugarcane. The fuel strains used were CAT1, BG1, PE2, SA1, and VR1 (note that two independent isolates were analyzed, denoted by "-1" and "-2"). These array-CGH data were compared with array-CGH data from nine other non-fuel industrial yeasts: An ale brewing strain ("Sc-ale"), four wine strains (GSY2A, GSY3A, GSY10A, GSY11B), and 4 bakers' yeast strains (GSY149, GSY150, GSY154, GSY155). Our results reveal significant amplifications of the telomeric SNO and SNZ genes only in the fuel strains, whose protein products are involved in the biosynthesis of vitamins B6 (pyridoxine) and B1 (thiamin). We show that these amplifications allow these yeasts to grow efficiently, especially at high sugar concentrations, regardless of the presence or absence of either of the two vitamins. Our results reveal important genetic adaptations that have been selected for in the industrial environment, which may be required for the efficient fermentation of biomass-derived sugars from other renewable feedstocks. For each tumor, expression data for the original Tumor (in vivo bulk tumor lesion), the KRas Expressing Spheres derived from the bulk tumor, the matched surviving cells after 8 days of KRas ablation (SCs) and Surviving Cells after 24 hours of KRas re-expression are reported.

Comparison of the transcriptome of the ethanol adapted yeast and control at 10% ethanol

Project description:In this study, using DNA microarray analysis, we compared the comprehensive expression profiles of two yeast trains, i.e, the previously obtained ethanol-adapted yeast strain and the parental strain as control (FY834), under the ethanol stress condition (YPD medium contained 10% ethanol). As a result, we identified certain genes and functional categories of the genes that are possible involved in growth under the ethanol stress condition.

Rpn4- and Proteasome- Mediated Yeast Response to Ethanol Stress: a View from a Proteome

Project description:Distilled spirits production using S. cerevisiae requires understanding the mechanisms of yeast cell response to the alcohol stress. Reportedly, specific mutations in genes of the ubiquitin-proteasome system, e.g. RPN4, may result in strains exhibiting either hyper-resistance or increased sensitivity to different alcohols. In this work, we studied Rpn4-dependent response of different yeast strains to short-term ethanol exposure. Three S. cerevisiae strains were used: wild-type (WT), mutant strain with RPN4 gene deletion (rpn4-delta), and mutant strain with decreased proteasome activity due to PRE1 deregulation (YPL). The resistance tests demonstrated an increased sensitivity of mutant strains to ethanol compared with WT. Comparative proteomics analysis revealed significant differences in molecular responses to ethanol between different strains. GO analysis of proteins upregulated in WT showed enrichments represented by oxidative and heat responses, protein folding/unfolding and protein degradation. Enrichment of at least one of these responses was not observed in mutant strains. At the same time, trehalose synthesis and accumulation of stress granules were enhanced in the mutant strains. We suggest that these pathways could partially compensate for the failure of ubiquitin-proteasome system to cope with the ethanol stress. Also, we suggest impaired compensatory activation of autophagic degradation system in rpn4-delta strain and propose that Rpn4 can be a regulator for autophagy upon ethanol stress. These findings can be a basis for creating genetically modified yeast strains resistant to high levels of alcohol, being further used for fermentation in ethanol production.

Gene expression levels of evolved thermotolerant yeast and its parent

Project description:Samples for RNA-seq were collected from cell cultures in YPD medium under 30 °C or 37 °C at the logarithmic phase. The gene expression levels of thermotlerant yeast and the parent under these two temperatures were analyzed. We found the most upregualted genes of the parent under high temperature versus normal temperature were involved in autophay. the peroxisome pathway was significantly upregulated in G14 under high temperature versus the parent under normal temperature. The antixidant system of yeast was activated under thermal stress.

Yeast ORC sumoylation status fine-tunes origin activity

Project description:Sumoylation is emerging as a post-translation modification important for chromosome duplication and stability. The origin recognition complex (ORC), which directs DNA replication initiation by loading the MCM replicative helicases onto origins, is sumoylated in both yeast and human cells. However, the biological consequences of ORC sumoylation are largely unclear. Here we report the effects of hyper- and hypo-sumoylation of yeast ORC using multiple approaches. We show that ORC hyper-sumoylation preferentially reduces the activity of a subset of early origins, while Orc2 hypo-sumoylation has an opposing effect. Mechanistically, ORC hyper-sumoylation leads to reduced MCM loading in vitro and diminished MCM chromatin association in vivo. The importance of an appropriate level of ORC sumoylation is suggested by the data that either hyper- or hypo-sumoylation of ORC results in genome instability and a dependence on other genome maintenance factors for cell fitness. Thus, yeast ORC sumoylation status needs to be fine-tuned to achieve optimal origin activity control and genome stability.

Proteomic profiling of ethanol tolerance in yeast

Project description:For yeast cells, tolerance to high levels of ethanol is vital both in their natural environment and in industrially relevant conditions. We recently genotyped experimentally evolved yeast strains, tolerant to high levels of ethanol. In this study, we elucidate how the genotype and phenotype are related to each other on the molecular level through an integrated analysis of mutation data with protein abundance profiles from six evolved, ethanol-tolerant clones. We constructed a protein network of regulatory proteins, mutated and differentially regulated proteins. This resulted in the identification of a rewired regulatory network after adaptation to high levels of ethanol.
