Project description:Genetic and genomic research has greatly advanced our understanding of heart disease; yet a comprehensive map of the protein landscape of living human hearts is still lacking. Here we set out to identify the molecular basis of functional differences between human cardiac chambers by comprehensive protein expression quantification from samples collected in vivo by high-resolution mass spectrometry. Cardiac biopsies of right atria (RA), left atria (LA) and left ventricle (LV) were obtained from seven humans undergoing open chest surgery and analyzed by high-resolution mass spectrometry. We identify hundreds of proteins with a chamber specific expression pattern, supporting the different functional roles of the cardiac chambers, enabling identification of chamber specific drug targets, and offering novel links between genomic data and the mechanisms of disease.

Cell type-specific epigenomic analysis in the developing heart

Project description:The molecular mechanisms governing heart development provide an important framework to understand congenital heart disease. The embryonic vertebrate heart tube develops an atrioventricular canal that divides the atrial and ventricular chambers, forms atrioventricular conduction tissue and organizes valve development. To better understand the molecular mechanism underlying atrioventricular canal versus chamber myocardium expression, a double-reporter transgenic mouse line was generated in which the expression of EGFP (green fluorescent protein) and Katushka (red fluorescent protein) are selectively expressed in the atrioventricular canal and in the chamber myocardium, respectively. We assessed the genome-wide H3K27ac pattern in isolated embryonic AV canal and in chamber cardiomyocytes, respectively.

Comparative study of transcriptome in the hearts isolated from mice, rats, and human

Project description:The heart is a major organ in mammalian life, and the study of transcription factors, particularly those that regulate cardiac rhythm, has been an important focus of science. However, few studies have focused on species differences. Accordingly, challenges remain in studying genes that have universal functions across species and genes that determine species differences. In this study, we reanalyzed mouse, rat, and human transcriptome data obtained from different platforms by calculating specificity measure (SPM) values in consideration of species differences. SHOX2 and HOXA2 were found to be important as sinoatrial node-specific transcription factors throughout the species. In particular, the SPM value of SHOX2 is very high. Similarly, by calculating SPM values, we identified 3 atrial-specific, 11 ventricular-specific, and 17 SA-specific markers. Ontology analysis identified 70 cardiac region- and species-specific ontologies. These results suggest that reanalyzing existing data by calculating SPM values may identify novel tissue-specific genes and species-dependent gene expression. Within this study, we identified the importance of SHOX2 as a SA-specific transcription factor, a novel cardiac regional marker, and ontologies.

Project description:How species with similar repertoires of protein coding genes differ so dramatically at the phenotypic level is poorly understood. From comparing the transcriptomes of multiple organs from vertebrate species spanning ~350 million years of evolution, we observe significant differences in alternative splicing complexity between the main vertebrate lineages, with the highest complexity in the primate lineage. Moreover, within as little as six million years, the splicing profiles of physiologically-equivalent organs have diverged to the extent that they are more strongly related to the identity of a species than they are to organ type. Most vertebrate species-specific splicing patterns are governed by the highly variable use of a largely conserved cis-regulatory code. However, a smaller number of pronounced species-dependent splicing changes are predicted to remodel interactions involving factors acting at multiple steps in gene regulation.
