Project description:N6-methyladenosine (m6A) RNA methylation is implicated in the progression of multiple cancers via influencing mRNA modification. Intersection of RNA-seq, Methylated RNA immune-precipitation (MeRIP)-seq, co-immunoprecipitation, RNA pull-down and MeRIP-PCR were used to identify YTHDF1- modified USP14 and its m6A levels in GC cells. Intersection assays revealed that YTHDF1 promoted USP14 protein translation in an m6A-dependent manner. Our data suggested that m6A reader YTHDF1 facilitated tumorigenesis and metastasis of GC by promoting USP14 protein translation and might act as a clinical therapy for GC.

Next Generation Sequencing Analysis of Gene expression of wild-type AGS cells and AGS cells transfected with an siRNA targeting SRSF2

Project description:SRSFs are a subset of RNA binding proteins that exert precise control over RNA splicing, including cancer-associated AS events. Serine/arginine-rich splicing factors 2 (SRSF2), a member of SRSF family, plays a crucial role in regulating splicing events. We profiled gene expression and splicing changes in AGS cells silencing SRSF2. Our study unveils that SRSF2 binds to the exon 4 region of YTHDF1 pre-mRNA, inducing YTHDF1Δexon 4 skipping and resulting in elevation levels of the oncogenic YTHDF1-S in GC. Overall, we provide evidence that YTHDF1 is an AS target of SRSF2.

RNA m6A-Ythdf1 in dendritic cells triggers anti-tumor immunity (MeRIP-Seq, RIP-Seq and Ribo-Seq in Flt3L-DCs)

Project description:Emerging evidence emphasizes the important role of tumor neoantigen in generating the spontaneous antitumor immune response and predicting the clinical response to immunotherapies. Despite the presence of numerous neoantigens, complete tumor elimination rarely occurs in majority of patients due to failures in mounting a sufficient and lasting antitumor immunity. Here we show that the durable neoanitgen-specific immunity is regulated by a m6A-binding protein, Ythdf1. In contrast to wild-type mice, Ythdf1-deficient (Ythdf1-/-) mice generate more antigen-specific CD8+ T cell response for persistent tumor control. Loss of Ythdf1 in dendritic cell (DC) results in an enhanced cross-presentation of tumor antigen and cross-priming of CD8+ T cell in vivo. To confirm our observations, we performed Ribo-Seq to analyze the translational efficiency of genes in DCs and performed m6A-seq to locate the m6A sites.

Anti-YTHDF1 and anti-YTHDF2 RIP-Seq to identify the target mRNAs for YTHDF1 and YTHDF2, respectively

Project description:To identify the target mRNAs of the m6A reader protein YTHDF1 and YTHDF2, we carired out anti YTHDF1 and anti YTHDF2 RNA Immunoprecipitation (RIP) followed by RNA-sequencencing. Using EZ-Magna RIP™ RNA-Binding Protein Immunoprecipitation Kit (Millipore), RNA from P6-P8 wild type mouse cerebellum was pulled down by rabbit polyclonal anti-YTHDF1 (proteintech) or polyclonal anti-YTHDF2 (proteintech) and then sequenced on Illumina HiSeq3000 platform. The filtered reads were mapped to the mouse reference genome (GRCm38) using STAR v2.5 with default parameters. The resulting bam files were fed to HTSeq tool to count the number of RNA-seq reads, which was further normalized to calculate FPKM. To determine which gene is enriched, we computed the FPKM from RIP elute to input and any fold change greater than 2 was considered enriched. Finally, Biological replicates of anti-YTHDF1 RIP-Seq and anti-YTHDF2 RIP-Seq identified 506 and 596 mRNAs transcripts, respectively. This study provides gene lists which shows mRNA binding with YTHDF1 and YTHDF2 in mouse cerebellum.
