Project description:CD44 is a transmembrane adhesion molecule and the major receptor for hyaluronan. The function of CD44 has been implicated in numerous biological processes. Our study finds that zebrafish CD44a variants function as positive regulators in antibacterial response. In order to reveal the possible antibacterial mechanism of CD44a, the wild-type and CD44a-/--14del zebrafish larvaes infected with E. piscicida collected at 24 and 48 hpi were used for transcriptome sequencing. Our data demonstrate that zebrafish CD44a functions as a regulator of p53 signaling, apoptosis and autophagy in the antibacterial immune response.

Project description:Using integrated genomics we identify a role for CLEC12A in antibacterial autophagy. Clec12a-/- mice are more susceptible to bacterial infection and CLEC12A deficient cells exhibit impaired antibacterial autophagy. We used transcriptional profilinf to understand the role of CLEC12A in the response to Salmonella and Listeria. Bone marrow-derived macrophages from WT or Clec12a-/- mice were infected with Salmonella enterica serovar Typhimurium or Listeria monocytogenes. Cells were harvested at 0,3,6, and 24hours post-infection for RNA analysis. Please note that single-end sequencing was performed but two files: R1 files that contained the sample barcodes (19 or 17bp reads) and R2 files that contained the single-end-sequenced 46bp cDNA reads were generated. Since the barcode info is mostly redundant, only R2 reads were submitted (described in 'raw_file_readme.txt').

Project description:Autophagy to apoptosis switching event is an unexplored area. We were interested to explore the gene expression profile at this juncture. Our Microarray data emphasized that among all eNOS and p62 genes were markedly induced. In fuctional level eNOS expression activates mTORC1 followed by inhibition of autophagy. This ultimately allowed accumulation of p62 . Intraccellular accumulation of p62 sequestered unfolded toxic protein aggregates in mitochondria and ER resulting in to impaired redox regulation. Intraccelular ROS generation further sensitized cells for apoptosis and tilted autophagic response to apoptosis. Cells were treated with Tunicamycin as an inducer of both autophagy and apoptosis. At early stage of Tunicamycin treatment 24h , prostate cancer cell PC3 showed activation of autophagic process where apoptosis was not evident. Sustained ER stress with Tunicamycin induced late apoptoisis at 72h of treatment. Hence we isolated total RNA from Untreated cells, cells with Tunicamycin treatment after 24h and 72h. Further the RNA were used to perform whole genome microarray to analyze the gene expression profile at autophagy and apoptosis juncture. The selected genes were also validated by qPCR and western bot. Morover RNAi study were implemented to evaluate the signaling crosstalk at the juncture of autophagy and apoptosis.

Further analyses provided strong evidence for a double negative regulatory feedback loop between miR-638 and TFAP2A. Taken together, miR-638 may support melanoma progression by suppressing p53-mediated apoptosis pathways and by targeting the transcriptional repressor TFAP2A. Project description:A functional placental barrier is crucial for the supply of the embryo or foetus throughout pregnancy. It is formed by the syncytiotrophoblast, which develops via fusion of cytotrophoblast cells. How this “differentiation-by-fusion” is regulated is only partially understood. Here we analysed transcriptome changes during in vitro cytotrophoblast fusion. Pathway analyses yielded the tumor suppressor p53 as upstream negative regulator and indicated an upregulation of autophagy-related genes. We further showed that, during differentiation, p53 is downregulated on the mRNA and protein levels, while the autophagy marker LC3B-II (lipidated LC3B) is increased. In first-trimester placentae, we find reciprocal expression patterns of p53 and LC3B, with p53 expression primarily in cytotrophoblasts and predominant LC3B expression in the apical side of the syncytiotrophoblast layer. Furthermore, in the syncytiotrophoblast, we could show increased autophagic flux, which is alleviated by ectopically overexpression of p53. This was also shown in placental explants treated with a pharmacological p53 activator. On the contrary, in a fusion-deficient trophoblast cell line we could not see an interdependency of p53 and LC3B lipidation. In summary our data suggests, that the downregulation of p53 during syncytialization is a prerequisite for the activation of autophagy in the placental barrier.
