The dataset presented in this work has been obtained using a label-free quantitative proteomic analysis of rat spleen. A robust method for extraction of proteins from rat spleen tissue and LC-MS-MS analysis was developed using a urea and SDS-based buffer. Different fractionation methods were compared. A DNA Microarray Analysis of Rat Intestine, Spleen and Liver Transcriptome after Oral Administration of Lavender Oil

Project description:Lavender oil (LO) – a commonly used oil in aromatherapy with well defined volatile components linalool and linalyl acetate – use in non-traditional medicine is increasing globally. To understand and provide evidence for the potential positive effects of LO on the body, we have established an animal model for investigating in this current study, orally administered LO effects genome-wide in rat intestine, spleen and liver. The rats were administrated LO at 5 mg/kg (usual threaupeutic dose in humans) followed by screeing of differentially expressed genes in the tissues utlilizing a 4x44K whole genome rat chip (Agilent microarray platform) in conjunction with a dye-swap approach, one of the novelties of this study. Fourteen days after treatment (LO) and in comparison with a control group (sham), a total of 156 and 154 up (>1.5 fold)- and down (<0.75 fold)-regulated genes, 174 and 66 up- (>1.5 fold)- and down (<0.75 fold)-regulated genes, and 222 and 322 up- (>1.5 fold)- and down (<0.75 fold)-regulated genes showed differential expression at the mRNA level, in the intestine, spleen and liver, respectively. Reverse transcription-polymerase chain reaction (RT-PCR) validation of highly up- and down-expressed genes revealed the regulation of Papd4, Lrp1b, Alb, Cyr61, Cyp2c, and Cxcl1 genes, by LO, as examples in these tissues. Using bioinformatics functionally categorization of differentially expressed genes was done by their Gene Ontology (GO) revealing their diverse functions and potential roles in LO-mediated effects in rat. Present results are a first such inventory of genes affected by the essential oil of Lavender (LO) in an animal model. Rats were administrated LO at 5 mg/kg (the usual threaupeutic dose in humans) followed by the screeing of differentially expressed genes in the intestine, spleen, and liver utlilizing a 4x44K whole genome rat chip (Agilent) and the dye-swap approach.

Shotgun proteomic profiling of spleen of rainbow trout Oncorhynchus mykiss

Project description:The objective of this study was to identify and quantify proteomic profiles of spleen of rainbow trout Oncorhynchus mykiss. Specific pathogen free rainbow trout (mean length 15 ± 1 cm) were maintained in recirculating de-chlorinated water at 19±1 °C. Prior to the experiment, fish were distributed between 9 aquaria, 18 fish per aquarium. The test groups were infected by immersion of Yersinia ruckeri strains: CSF007-82 (biotype 1) and 7959-11 (biotype 2). The control group was immersed similar with sterile broth medium. There were 3 aquaria per each group (CSF007-82-infected, 7959-11-infected and control). Nine fish from infected and control fish groups were anaesthetized with MS-222 at 3, 9 and 28 days post exposure and sampled aseptically. Each spleen was washed three times with sterile phosphate-buffered saline containing a cocktail of mammalian protease inhibitors. Spleen samples were snap-frozen in liquid nitrogen and stored at –80 °C.

Isolation of spleen lymph during leukemia development

Project description:Here we asked whether infiltration of leukemic blasts initiated a response that could be detected in the interstitial fluid phase of the spleen in a rat model known to mimic human acute myeloid leukemia (AML). By cannulating efferent lymphatic vessels, we were able to monitor the response of the spleen microenvironment during leukemia development. Flow cytometric analysis of lymphocytes isolated from spleen lymph showed increased STAT3 and CREB signaling, and proteins related to these pathways were identified with a different profile in leukemic when compared with control spleen lymph. Additionally, SPARC-like 1 protein, recently identified as a promoter of AML cell growth and a biomarker of patient outcome, was locally produced in the spleen and upregulated in the leukemic setting. Thus, interstitial fluid, and its surrogate efferent lymph, can be used to provide unique information about spleen responses and substances released to the general circulation during leukemia development.

Project description:To study the effect of the Grk2 or Ets1 KOs in rat and human CD4+ T cells, in vivo or in vitro respectively, we generated KO CD4+ T cell lines by CRISPR-RNP nucleofection (with an gRNA targeting the gene locus) or control (with a non-targeting gRNA) 3' bulk RNAseq was conducted on CD4+ T-MBP rat cells isolated form spleen or spinal cord parenchyma three days after co-transfer of control and KO cells into the animal. Cells were FACS sorted based on their fluorescent protein reporters, BFP for control, and GFP for KOs. For human experiments, CD4+ T cells were isolated from buffy coats, KOed and restimulated in vitro, and 3' bulk RNAseq was performed. For rats, three biological replicates were used from three different animals, for humans, four biological replicates were used from four different donors

High-throughput proteomics and phosphoproteomics of rat tissues using micro-flow Zeno SWATH

Project description:We investigated the combined sensitivity of micro-flow liquid chromatography with a ZenoTOF mass spectrometer for high throughput proteomic and phosphoproteomic analysis of rat tissues. Comparing the proteomes acquired using data-independent acquisition (DIA) on the ZenoTOF 7600 with the previous generation TripleTOF 6600, more proteins were quantified using a fifth of the sample load and a third of the instrument time. Zeno SWATH data was evaluated using replicate injections of rat organ digests to compare FragPipe and DIA-NN computational pipelines. FragPipe identified more proteins in 7 of the 8 rat organs, with an extra 12% and 17% observed in heart and muscle tissue respectively. The number of identified peptides per protein were higher with FragPipe and the precision of missing values across replicate injections was more consistent. Single-shot phosphopeptide enrichment from 100 µg rat tissue, without fractionation, was acquired using data-dependent acquisition (DDA) on both instruments. A total of 5,108 phosphosites were quantified with a negligible increase in phosphosites found using the ZenoTOF 7600 relative to the 6600. Using DIA on the ZenoTOF, 8,013 phosphosites were quantified using Spectronaut.

The niche for extramedullar hematopoiesis in the spleen

Project description:Adult hematopoietic stem cells (HSCs) reside primarily in bone marrow. However, hematopoietic stresses such as myelofibrosis, anemia, pregnancy, infection or myeloablation can mobilize HSCs to the spleen and induce extramedullary hematopoiesis (EMH). While the bone marrow HSC niche has been studied intensively, the EMH niche has received little attention. Here, we systematically assessed the physiological sources of the key niche factors, SCF and CXCL12, in the mouse spleen after EMH induction by cyclophosphamide plus granulocyte colony-stimulating factor, blood loss, or pregnancy. In each case, Scf was expressed by endothelial cells and Tcf21+ stromal cells, primarily around sinusoids in red pulp, while Cxcl12 was expressed by a subset of Tcf21+ stromal cells. EMH induction markedly expanded the Scf-expressing endothelial cells and stromal cells by inducing proliferation. Most splenic HSCs were adjacent to Tcf21+ stromal cells in red pulp. Conditional deletion of Scf from spleen endothelial cells or Scf or Cxcl12 from Tcf21+ stromal cells severely reduced spleen EMH and reduced blood cell counts without affecting bone marrow hematopoiesis. Endothelial cells and Tcf21+ stromal cells thus create the splenic EMH niche, which is necessary for the physiological response to diverse hematopoietic stresses.
