Human Arthritic Synovial Fluid LC-MS/MS

ABSTRACT: In the present study, synovial fluid (SF) samples from inflammatory arthritis (IA) patients were subjected to a label-free, mass spectrometry-based approach for the identification and quantification of IA-specific proteins and peptides. The discovery-phase project generated a warehouse of proteomic and peptidomic data providing a basis for the identification of candidates with the greatest potential to serve as novel biomarkers specific to inflammatory arthritides. A total of 11 protein candidates and 15 peptide candidates, originating from 4 proteins, were selected for follow-up studies.

Critical role of transient activation of human endogenous retroviruses during reprogramming toward pluripotency (Chip-Seq)

Project description:We recently showed that some human induced pluripotent stem cell (iPSC) clones were defective in neural differentiation and were marked with the activation of long term repeats (LTRs) of human endogenous retroviruses (HERVs). We herein demonstrated that these LTRs were transiently overexpressed during the generation of iPSCs and contributed to reprogramming. When the generation of iPSCs was completed, LTRs were re-suppressed to levels similar to those in human ES cells. However, differentiation-defective iPSC clones maintained high LTR expression levels, which indicated that these clones failed to complete reprogramming. lincRNA-RoR, a long intergenic non-coding RNA (lincRNA) that was previously shown to support the induction and maintenance of pluripotency, was detected among the LTR-driven transcripts. Short hairpin RNAs against the conserved sequence in LTRs or lincRNA-RoR markedly reduced the efficiency of iPSC generation. Reprogramming factors including OCT3/4, SOX2, and KLF4 bound to most LTRs. The expression of KLF4 was low in normal iPSC clones, but remained high in differentiation-defective clones. The forced expression of KLF4 in human embryonic stem cells led to the activation of LTRs and defects in neural differentiation. These results demonstrated that the transient overexpression of KLF4/LTR/lincRNA-RoR played crucial roles in reprogramming toward pluripotency in humans, whereas a failure in its re-silence resulted in differentiation defects. Transcription profiling of human polymorphonuclear neutrophils from patients with rheumatoid arthritis

Project description:Within a study RNA samples of SF PMN from 9 RA patients and of blood PMN from 4 healthy donors were analyzed for chemokine expression. The RNA samples were amplified and labelled red. Control samples (SigM5 cell culture) were labelled green. Each sample and control sample was co-hybrizated on a microarray with 780 inflammatory genes and 20 internal controls. The results identified a robust chemokine expression profile for SF PMN in RA. CCL3, CCL18, CXCL8 and CXCL10 were strongly overexpressed in SF PMN compared to blood PMN of healthy donors.

Characterization of the human urinary proteome and peptidome

Project description:Urine represents an ideal source of clinically relevant biomarkers since it contains a large number of proteins and low molecular weight peptides. Characterization of the normal urinary proteome and peptidome can serve as a reference for disease and can aid in biomarker discovery. Proteomic and peptidomic analysis of urine can also provide insight into normal physiology and disease pathology, especially for urogenital diseases. We developed an integrated proteomic and peptidomic analytical protocol for normal urine. We employed ultrafiltration to separate protein and peptide fractions, which were analyzed separately using liquid chromatography coupled to tandem mass spectrometry (LC-MS/MS) on the Q-Exactive mass spectrometer. By analyzing six urines from healthy individuals, we identified 1754 proteins by proteomic analysis and 4543 endogenous peptides, arising from 566 proteins by peptidomic analysis. Overall, we identified 2091 non-redundant proteins by this integrated approach. In silico protease activity analysis indicated that metalloproteases are predominantly involved in the generation of the endogenous peptide signature. In addition, a number of proteins that were detected in normal urine have previously been implicated in various urological malignancies, including bladder cancer and renal cell carcinoma. Thus, this study can provide a reference for assessing alterations in cancer-specific biomarkers.

Project description:We wished to investigate if adaptation to host-plant diet is the basis of differentiation for two strains of Spodoptera frugiperda (Lepidoptera:Noctuidae). We performed reciprocal transplant experiments in laboratory conditions, feeding each strain (sf-C and sf-R) with artificial diet, corn plants or rice plants. RNA-Seq was performed on pooled 4th instar larvae from this experiment. We compared this transcriptional response with that of individual 4th instar larvae collected in corn and grass fields in Florida.

Non-pregnant CVF peptidome - Discovery of Antimicrobial Peptides in Cervical-vaginal Fluid from Healthy Non-pregnant Women Via an Integrated Proteome and Peptidome Analysis

Project description:Cervical-vaginal fluid (CVF) covers the lower part of the female reproductive system and functions in the homeostasis and immunity of the surrounding tissues. The proteome of this proximal fluid has mainly been studied in pregnant women, whereas the CVF proteome of non-pregnant women has not been analyzed in great detail. The CVF peptidome has not been reported to date. In the current study, we separated pooled CVF samples from healthy non-pregnant women into proteomic and peptidomic fractions, followed by mass spectrometry analysis. In total, we identified 1,087 unique proteins in CVF, of which 801 proteins were not previously identified in CVF. The presence of the tissue specific proteins oviductal glycoprotein-1 (OVGP-1) and tubulin polymerization-promoting protein family member 3 (TPPP3) in CVF strongly suggests that the tissues of the upper female reproductive tract contribute to the protein composition of CVF. The tremendous catalytic potential of CVF was highlighted by the identification of 85 proteases. The majority of identified proteases belonged to the serine protease catalytic type. Over 1,000 endogenous peptides were detected in the CVF peptidome, and 39 peptides are predicted to have antimicrobial activity. The detailed proteomic and peptidomic analysis of CVF will further aid in the delineation of physiological and pathobiological pathways related to reproduction, immunity and host defense, and assist in developing new biomarkers for malignant and other diseases of the female reproductive tract.

Multiomic temporal landscape of plasma and synovial fluid derived extracellular vesicles using an experimental model of equine osteoarthritis

Project description:Osteoarthritis (OA) is the most common equine joint disease characterised by cartilage degradation and changes to other joint tissues severely effecting welfare and performance leading to early retirement. It results in substantial morbidity and mortality, but our understanding of the pathophysiological mechanisms involved is limited. There are no disease modifying therapeutics available, with OA medication offering symptomatic relief only. Early diagnosis is thus important, as substantial joint pathology is usually present at the time of clinical diagnosis. Thus, biomarkers of early-stage OA are actively sought, and among these, extracellular vesicles (EVs) are emerging as potential candidates. Here we use a SWATH MS approach to profile the protein cargo of EVs derived from equine plasma and synovial fluid.
