BLI-MS: combining Biolayer Interferometry and Mass Spectrometry

ABSTRACT: Biolayer Interferometry (BLI) is a technology which allows to study the affinity between two interacting macro-molecules and to visualize their kinetic of interaction in real time. In this work we combine BLI interaction measurement with mass spectrometry in order to identify the proteins interacting with the bait. We provide for the first time the proof of concept of the feasibility of BLI-MS in complex biological mixtures.

Cryo-EM structural analysis of FADD: Caspase-8 complexes defines the catalytic dimer architecture for co-ordinated control of cell fate

Project description:Uncovering the molecular architecture of the core FADD:Caspase-8 complex and how this is altered by regulatory partners, such as the cell death inhibitor c-FLIP, is essential to understand co-ordination of cell fate. Here, using electron microscopy, we visualize for the first time fulllength procaspase-8 in a complex with FADD. Our structural analysis reveals how the FADDnucleated tandem death effector domain (tDED) helical filament is required to correctly orientate procaspase-8 catalytic domains, enabling activation via anti-parallel dimerization.

The expression profiles of 30 transcription factors in 17 inducible gain-of-function lines after activation of overexpression, including 5 time points

Project description:We performed a large-scale expression analysis with inducible gain-of-function (GOF) lines which contain a C-terminal fusion protein of the TF of interest and a glucocorticoid receptor (GR) domain, driven by a constitutive 35S promoter. Such fusion proteins reside in the cytosol and can only translocate to the nucleus in the presence of dexamethasone (DEX), enabling the TF to regulate its downstream target genes (Corrado and Karali, 2009). In total 18 GOF lines were used of the following TFs: ERF-1 (AT4G17500), ERF2 (AT5G47220), ERF5 (AT5G47230), ERF6 (AT4G17490), ERF11 (AT1G28370), ERF8 (AT1G53170), ERF9 (AT5G44210), ERF59 (AT1G06160), ERF98 (AT3G23230), MYB51 (AT1G18570), STZ (AT1G27730), WRKY28 (AT4G18170), WRKY33 (AT2G38470), WRKY15 (AT2G23320), ZAT6 (AT5G04340), WRKY48 (AT5G49520), RAP2.6L (AT5G13330) and the control 35S::GFP-GR. To get an indication of which genes are direct or indirect targets of the induced TF, we performed a time-course experiment. All GOF lines were transferred at 15 DAS to DEX-containing medium and the third leaf was harvested at 1 h, 2 h, 4 h, 8 h and 24 h after transfer. The expression of 30 TFs (17 TFs listed above and WRKY6 (AT1G62300), WRKY30 (AT5G24110) and WRKY40 (AT1G80840), GA2OX6 (AT1G02400), GA20OX1 (AT4G25420), ACS6 (AT4G11280), MPK3 (AT3G45640), DEL1 (AT3G48160), UVI4 (AT2G42260), CYCA3;1 (AT5G43080), CYCB1;2 (AT5G06150), XET (AT1G10550), EXPA5 (AT3G29030)) was measured with nCounter Nanostring (Geiss et al, 2008). The time-course experiment gives an indication of whether a gene is putatively a direct, and thus induced during the early time points, or an indirect target of the induced TF.

pre-mRNA splicing is regulated by an Aurora-A-mediated phopsho-signaling network

Project description:In this study, we identified many new potential interactors of the Aurora-A kinase using a proteomic approach. A significant portion of Aurora-A interaction network is composed of proteins involved in pre-mRNA splicing, implying that Aurora-A signaling extends beyond its canonical function. Aurora-A directly interacts with many of the RRM domain-containing splicing factors such as SR proteins and hnRNP proteins and phosphorylates them in vitro. Aurora-A shows a subcellar distribution to nuclear speckles, the storehouse of splicing factors, consistent with its potential function in pre-mRNA splicing. Moreover, RNA-seq analysis of pharmacologically inhibited Aurora-A cells identified 261 genes whose RNA splicing is dependent on Aurora-A activity. These splicing affected genes are involved in various biological processes such as transcription, GTPase activity, ciliogenesis, DNA repair, RNA splicing and G2/M transition. Here, for the first time, we uncovered a relationship between Aurora-A activity and mRNA processing through a complex network of factors involved in RNA maturation.

Proteomics-based identification of SIRT2 interaction partners

Project description:The NAD+ dependent deacetylase enzyme SIRT2 functions in diverse cellular processes including the cell cycle, metabolism and has recently been demonstrated to have important roles during tumorigenesis and bacterial infection. Though predominantly localised in the cytoplasm SIRT2 has been shown to continuously cycle in and out of the nucleus where it functions as a histone deacetylase. To investigate the varied and pleiotropic nature of SIRT2 we performed proteomic analyses using liquid chromatography-tandem mass spectrometry to identify novel interacting partners. Using this approach, we have generated a whole cell interactome consisting of over 500 proteins highlighting the distinct cellular processes in which SIRT2 functions.

Project description:In order to study the gene expression profiles of monocyte and macrophages, we collected three type of cells and performed pair-wised comparison. It includes human peripheral blood monocyte (MONO), human peripheral blood monocyte derived macrophages treated with M-CSF (MACRO)and primary alveolar macrophages (BAL). All the experiments are performed comparing two of the three cell types from the same person (total 4 persons). Totally we got three set of microarray data, MONO/MACRO, MONO/BAL and MACRO/BAL with 4 biological replicates.

Functional characterisation of nematode spliced leader 1 trans-splicing factors SUT-1, SNA-2, SNA-3 and SNR-2 by immunoprecipitation and LC-MS/MS.

Project description:Spliced leader trans-splicing is an essential RNA processing step that is required for the formation of mRNA in many eukaryotes, including C. elegans. However, the role of factors involved in this reaction is not well known. Here we further characterise the function of SNA-2, SNA-3, SUT-1 and SNR-2 involved in spliced leader 1 trans-splicing through identification of interacting proteins by immunoprecipitation followed by LC-MS/MS and label-free quantification.

Differentially regulated genes in TOR knockdown Arabidopsis lines

Project description:Rapamycin-sensitive transgenic Arabidopsis lines (BP12) expressing yeast FK506 Binding Protein12 (FKBP12) were developed. Inhibition of TOR in BP12 plants by rapamycin resulted in slower overall root, leaf and shoot growth and development leading to poor nutrient uptake and light energy utilization. Genetic and physiological studies together with RNA-Seq and metabolite analysis of TOR-suppressed lines revealed that TOR regulates development and lifespan in Arabidopsis by restructuring cell growth, carbon and nitrogen metabolism, gene expression, ribosomal RNA and protein synthesis. Arabidopsis WT (Col)and BP12-2 (TOR knockdown line) seedlings at 15 DAG were treated with rapamycin for 3 days by transferring from 0.5 MS medium to 0.5 MS+10 ug/ml rapamycin. Triplicate samples of rapamycin treated WT and BP12-2 seedlings were used for RNA-Seq analysis (Illumina Hiseq 2000). Paired-end alignments were obtained through aligning short reads onto the reference Arabidopsis Genome (TAIR9) using Bowtie. More than 80% of the reads mapped onto the genome. Htseq-count was used to count the reads from the Bowtie derived output files. Differential expressed genes were identified using edgeR. The FDR-corrected P value for differential expression was set to be <=0.05.
