Interactomes of GluA1 and GluA3 subunit containing AMPARs reveal distinct protein composition

Project description:The AMPA glutamate receptor (AMPAR) is the major type of synaptic excitatory ionotropic receptor in the brain. The most abundant AMPAR subtypes in the hippocampus are GluA1/2 and GluA2/3 heterotetramers. Each subtype contributes differentially to mechanisms of synaptic plasticity, which may be in part caused by how these receptors are regulated by specific associated proteins. A broad range of AMPAR interacting proteins have been identified and several were shown to affect biogenesis, AMPAR trafficking, and channel properties, alone or in distinct assemblies, and several revealed preferred binding to specific AMPAR subunits. To date, a systematic separate interactome analysis of the major GluA1/2 and GluA2/3 AMPAR subtypes is lacking. To reveal interactors belonging to specific AMPAR sub-complexes, we performed both quantitative and interaction proteomics on hippocampi of wildtype and GluA1- or GluA3 knock-out mice. Whereas GluA1/2 receptors co-purified TARP-γ8, PRRT1 and CNIH2 with highest abundances, GluA2/3 receptors revealed strongest co-purification of CNIH2, TARP-γ2, and OLFM1. Further analysis revealed that TARP-γ8-PRRT1 can interact directly, and co-assemble into an AMPAR subcomplex especially near the synapse.

Comprehensive systems biology analysis of a seven-month cigarette smoke inhalation study in C57BL/6 mice.

Project description:Combustible cigarette smoking has major impact on human health. In order to reduce smoking-related health risk, the tobacco industry is developing modified risk tobacco products (MRTP). To assess the potential of such a prototype (pMRTP) to reduce health risk, we used C57BL/6 mice, model of chronic obstructive pulmonary disease (COPD), in a systems toxicology approach to investigate in a large, controlled study, classical toxicology end points in parallel to transcriptomics, lipidomics, and proteomics profiles in mice exposed to conventional cigarette smoke (3R4F) or a pMRTP aerosol for up to 7 months. We also included a cessation group and a switching-to-pMRTP group (after 2 months of 3R4F exposure), in addition to the control (fresh air exposed) group, to understand the potential benefit of switching to pMRTP for smokers who cannot or do not want to quit smoking. For quantitative proteomics analysis with the iTRAQ method, lung tissue samples from six mice (ie, six biological replicates) were analyzed for each exposure condition and time point (months 1, 3, 5, and 7 for 3R4F and pMRTP exposure and months 3, 5, and 7 for cessation and switch).

Project description:DNA methylation predominantly occurs at CG dinucleotides in vertebrate genomes, however, non-CG methylation (mCH) is also detectable in vertebrate tissues, most notably in the nervous system. In mammalian brains, it is well established that: i) mCH is targeted to CAC trinucleotides by DNMT3A, ii) enriched in gene bodies and repetitive elements, and iii) associated with transcriptional repression. However, the possible conservation of these mCH features in zebrafish is largely unexplored and has yet to be functionally demonstrated. In this study, we analyse the transcriptomes (RNA-seq) and methylome (RRBS) of developing zebrafish larvae (1-6 weeks) and adult brain (6 month). Project description:We investigated the transcriptional response of hybrid poplar (Populus trichocarpa x deltoides) leaves to methyl jasmonate treatment over a 24 hour time course. Experiments were conducted using clonal trees under greenhouse conditions at the University of British Columbia. We used the 15.5K poplar cDNA microarray platform previously described by Ralph et al. (Molecular Ecology 2006, 15:1275-1297). Differentially expressed genes were determined using three criteria: fold-change between methyl jasmonate-treated and tween-treated control leaves > 1.5-fold, P value < 0.05 and Q value < 0.05. This study identified > 1,000 differentially expressed genes in response to methyl jasmonate treatment. A factorial hybridization design was chosen to assess gene expression between tween-treated control leaves, and leaves subjected to methyl jasmonate treatment. For each tree, all but the lowest five mature leaves were covered with a light-weight plastic bag and then sprayed with either methyl jasmonate or tween, the solvent control. Leaves were harvested 2, 6 or 24 hours after the initiation of each treatment and total RNA was individually isolated from each tree. For each treatment and time point, equal amounts of total RNA were combined from each of the five biological replicate trees prior to cDNA microarray analysis. A total of 18 hybridizations were performed to directly compare total RNA from methyl jasmonate-treated and tween-treated control leaves at each time point, as well as among methyl jasmonate-treated leaves across time points, with dye balance.

Pcyox1l controls neutrophil maturation and functionality

Project description:Little is known about how commensal colonization controls neutrophil differentiation and functions. Using system immunology approaches we discovered commensal and infection induced changes in neutrophil proteomes. The identified differentially expressed genes were CRISPRed out in immortalized neutrophil progenitor cell lines transduced with lenti-guides. Analysis of maturation and bactericidal capacity of the generated CRISPRed clones ascribed a function to a currently unknown protein-termed Prenylcysteine oxidase 1 like (Pcyox1l). Pcyox1l deficient neutrophils show dramatic defects in longevity, autophagy, and bactericidal functions associated with reductions in SerpinB1a transcripts and protein. Metabolic labeling experiments revealed that Pcyox1l controls levels of protein prenylation, highlighting its key enzymatic function. The Pcyox1l deficiency phenotype is phenocopied by SerpinB1a deficiency in neutrophils signifying linked mechanisms. Commensal colonization increases Pcyox1l and SerpinB1a levels in polymorphonuclear leukocytes (PMNs) in specific pathogen free (SPF) mice when compared to germ free (GF) mice and, conversely, Pcyox1l KO mice demonstrated altered commensal microbiome and elevated susceptibility to bacterial infection. Cumulatively, our data highlight a novel metabolic pathway which is controlled by commensal colonization and governs neutrophil functionality, longevity, and bactericidal properties. In lieu with the impairment of neutrophil bactericidal functions, Pcyox1l KO mice showed elevated susceptibility to infection with the Gram-negative pathogen Pseudomonas aeruginosa
