Immunopeptidomics of ex-vivo tissues to identify T cell vaccine candidates for influenza

ABSTRACT: We present data comparing an immortal macrophage-like cell lines with ex-vivo infected lung tissues as the presentation models of direct observation of CD4 and CD8 T cell epitopes eluted from the cell surface using mass spectrometry (immunopeptidomics) of presented HLA bound peptides.

Identification of sensitiser modified HLA-peptides presented by keratinocytes

Project description:Skin sensitisation following the covalent modification of proteins by low molecular weight chemicals (haptenation) is mediated by cytotoxic T lymphocyte (CTL) recognition of human leukocyte antigen molecules (HLA) presented on the surface of almost all nucleated cells. There are three nonmutually exclusive models for how haptens mediate CTL recognition: direct stimulation by haptenated peptides; hapten modification of HLA leading to an altered HLA-peptide repertoire; or a hapten altered proteome leading to an an altered HLA-peptide repertoire. To address the mechanism in skin, we set out to utilise proteomic analysis of keratinocyte presented antigens following exposure to 2,4-dinitrochlorobenzene (DNCB). We show that following DNCB exposure, cultured keratinocytes present cysteine haptenated (dinitrophenylated) peptides in multiple HLA molecules. In addition, we find that one of the DNCB modified peptides derives from the active site of cytosolic glutathione-S transferase-ω. These results provide support for the hypothesis that a key mechanism of skin sensitisation is stimulation of CTLs by haptenated peptides.

Transcriptomic analysis of microvascular response to carbon and photon irradiation

Project description:The aim of our study is to investigate and compare the effects of carbon and photon irradiation on microvascular endothelial cells. Therefore we irradiated human pulmonary microvascular endothelial cells (HPMEC) with either 2Gy Carbon or 6Gy Photon (bioequivalent doses) and performed microarray analysis both 2 hours (short-term effect) and 6 days (long-term effects) after irradiation. All experiments were performed in 3 biological replicates.

Comparative single-cell transcriptional and proteomic atlas of clinical-grade injectable mesenchymal source tissues

Project description:Bone marrow aspirate concentrate (BMAC) and adipose-derived stromal vascular fraction (ADSVF) are the most marketed stem cell therapies to treat a variety of conditions in the general population and elite athletes. Both tissues have been used interchangeably clinically even though their detailed composition, heterogeneity, and mechanisms of action have neither been rigorously inventoried nor compared. This lack of information has prevented investigations into ideal dosages and has facilitated anecdata and misinformation. Here, we analyzed single-cell transcriptomes, proteomes, and flow cytometry profiles from paired clinical-grade BMAC and ADSVF. This comparative transcriptional atlas challenges the prevalent notion that there is one therapeutic cell type present in both tissues. We also provide data of surface markers that may enable isolation and investigation of cell (sub)populations. Furthermore, the proteome atlas highlights intertissue and interpatient heterogeneity of injected proteins with potentially regenerative or immunomodulatory capacities.

Long term radiation effects in A549 cells - PML knock down and carbon ion vs. photon irradiation

Project description:The aim of our study is to investigate the effects of carbon ion and photon irradiation on A549 tumor cells and analyse how these effects are altered by PML knockdown. Therefore we created PML knockdown A549 cells (shPML) and irradiated them with either 2Gy carbon ion or 6Gy Photon (bioequivalent doses). 4 days after irradiation microarray analysis was performed. All experiments were performed in 3 biological replicates and control groups were transduced with an empty vector.

Genome-wide identification of CCA1-bound genes in Arabidopsis by ChIP-Seq

Project description:LHY and CCA1 encode single MYB transcription factors, involved in circadian clock. However, direct target genes of LHY and CCA1 in a genomic scale were largely unknown. To reveal bound genes by CCA1, chimeric protein CCA1-FLAG was expressed under CCA1 promoter in cca1 lhy (CCA1pro:CCA1-FLAG/ cca1 lhy). ChIP was performed using anti-FLAG antibody (F3165; SIGMA), which was bound to Dynabeads Protein G (100-03D; Life Technologies), and ChIP DNA were analyzed by IonPGM or Illumina GAII. Chromatin immunoprecipitation was performed for CCA1-FLAG-expressing Arabidopsis. ChIP DNA was analyzed 2 types of deep sequencers (Illumina GAII and IonPGM).

Carbon-ion radiotherapy of human lung cancer

Project description:Carbon-ion irradiation is an emerging therapeutic option for several tumor entities including lung cancer. Well oxygenated tumor areas compared to a hypoxic environment favor therapeutic photon irradiation efficiency of solid tumors due to increased amounts of DNA damage. The resistance of hypoxic tumor areas towards photon irradiation is enhanced through increased HIF-1 signaling. Here, we compared the effects of oxygen and HIF 1 after photon and carbon-ion irradiation with biological equivalent doses in a human non-small lung cancer model. In hypoxia compared to normoxia, A549 and H1299 cells displayed improved survival after photon irradiation. Knockdown of HIF-1M-NM-1 combined with photon irradiation synergistically delayed tumor growth in vivo. Photon irradiation induced HIF-1M-NM-1 and several of its target genes such as PDK1, GLUT-1, LDHA, and VEGF with subsequent enhanced tumor angiogenesis in vivo, a signaling cascade that was not targeted by carbon-ion irradiation. We present evidence that photons but not carbon-ions induce HIF-1M-NM-1 via mTOR pathway. Importantly, after carbon-ion irradiation in vivo, we observed substantial downregulation of HIF-1M-NM-1 and a drastically delayed tumor growth indicating a considerable higher relative biological effectiveness (RBE) than anticipated from the cell survival data. In sum, our results demonstrate that carbon-ions mediate an improved therapeutic response of tumor treatment compared to photon irradiation that is independent of cell oxygenation and HIF-1 signaling. 16 independent cell cultures were used. Each culture was split into an irradiated and a control plate, yieldin a total of 16 paired samples. Paired samples were analysed in 16 two-color hybridizations. Factors time (after irradiation) with levels 1h and 4h and factor radiation quality with levels C12 and X-rays were analyzed. Each of the 2x2 combinations was analyzed in 4 independent experiments.

Mass spectrometric profiling of HLA-B44 peptidomes provides evidence for tapasin-mediated tryptophan editing

Project description:The extreme polymorphisms of human leukocyte antigen (HLA) class I proteins result in structural variations in their peptide binding sites to achieve diversity in antigen presentation. External factors could independently constrict or alter HLA class I peptide repertoires. Such effects of the assembly factor tapasin were assessed for HLA-B*44:05 (Y116) and a close variant, HLA-B*44:02 (D116), which have low and high tapasin dependence, respectively, for their cell surface expression. Analyses of the HLA-B*44:05 peptidomes in the presence and absence of tapasin reveal that peptides with C-terminal tryptophans and higher predicted affinities are preferentially selected by tapasin, coincident with reduced frequencies of peptides with other C-terminal amino acids, including leucine. Comparisons of the HLA-B*44:05 and HLA-B*44:02 peptidomes indicate the expected structure-based alterations near the peptide C-termini, but also C-terminal amino acid frequency and predicted affinity changes among the unique and shared peptide groups for B*44:02 and B*44:05. Overall, these findings indicate that the presence of tapasin and the tapasin-dependence of assembly alter HLA class I peptide binding preferences at the peptide C-terminus. The particular C-terminal amino acid preferences that are altered by tapasin are expected to be determined by the intrinsic peptide binding specificities of HLA class I allotypes. Additionally, the findings suggest that tapasin deficiency and reduced tapasin dependence expand the permissive affinities of HLA class I bound peptides, consistent with prior findings that HLA class I allotypes with low tapasin dependence have increased breadth of CD8+ T cell epitope presentation and are more protective in HIV infections.

Systematic HLA Epitope Ranking Pan Algorithm (SHERPA)

Project description:To generate high quality training data for our MHC binding and presentation prediction models, we stably transfected alleles into HLA-null, K562 to create mono-allelic cell lines. Then, we performed immunoprecipitation using W6/32 antibody and gently eluted the peptides. Finally, they were analyzed using LC-MSMS. To validate the performance of our prediction algorithms, we also processed 12 lung and colorectal tumor tissues with the same protocol.

Lead eliminating activity of Auricularia polytricha glycoprotein protects against lead acetate-induced hepatorenal toxicity in rats via positive immunoregulation pathway

Project description:Lead is a ubiquitous environmental and industrial pollutant. Its nonbiodegradable toxicity induces a plethora of human diseases. The current study was undertaken to purify a novel 252-kDa bioactive glycoprotein containing 1.15% carbohydrate from the edible fungus Auricularia polytricha with the ability of adsorbing lead and producing detoxification. The A. polytricha detoxifying glycoprotein (APL), which displayed unique molecular properties, was purified by ion exchange chromatography and gel filtration chromatography. For investigating the protective effects of A. polytricha, Sprague Dawley (SD) rats were divided into six groups which received daily intraperitoneal injection of lead acetate for 30 days, followed by gavage with APL (40, 80, 160 mg/kg B body weight) and EDTA (300 mg/kg body weight) for 30 days after successful establishment of an animal model of lead detoxification. The serum concentrations of lead and the liver biomarkers AST and ALT were significantly (p<0.05) improved by APL treatments, as well as treatment with the positive control EDTA. Likewise, results on lead residue showed that the clearance ratios of liver and kidney were respectively 44.5% and 18.1% at the high APL dosage, which was even better than the corresponding data for EDTA. Proteomics disclosed that 351 proteins differentially expressed due to lead exposure and the expression levels of 41 proteins enriched in the pathways mainly involved in cell detoxification and immune regulation were normalized after treatment with APL-H. Our results signify that APL may ameliorate lead-induced hepatorenal injury by positive regulation of immune processing, and suggest that APL be applied as a therapeutic intervention of lead poisoning in clinic treatment. This report represents the first demonstration of the protective action of a novel mushroom protein on lead-elicited hepatorenal toxicity.
