Project description:Lactulose-derived oligosaccharides (OsLu) are prebiotic galactooligosaccharides (GOS) known to be beneficial for human health. Many of these carbohydrates are reported to have immunomodulatory properties; however the molecular mechanism is unclear. OsLu produced by enzymatic synthesis can be purified with Saccharomyces cerevisiae (OsLu-Sc). We show that this purification method introduces yeast-derived proteins reactive to Dectin-2, an innate immune receptor for fungal polysaccharides. Using a cell-based bioassay, we tested the binding of OsLu and GOS samples to Dectin-2. While OsLu purified with active charcoal and commercial GOS failed to bind to Dectin-2, we found OsLu-Sc bound to this receptor. The carbohydrate-binding incompetent mutant of Dectin-2 failed to bind to OsLu-Sc. These data suggest that OsLu-Sc introduced carbohydrate ligands for Dectin-2. In accordance with this, proteomic analysis revealed OsLu-Sc contained S. cerevisiae-derived mannoproteins. Therefore, our data highlights the importance of the purification method for OsLu, which may positively affect the bioactivity of OsLu.

Project description:Phytohormone abscisic acid (ABA) regulates key aspects of plant development such as seed germination, as well as responses to important environmental stresses, including drought, salinity and cold temperatures. The ABA signaling pathway is tightly controlled by the ubiquitin proteasome system. CULLIN4-RING E3 ubiquitin ligases use the substrate receptor module COP10-DDB1-DET1-DDA1 (CDDD) to target PYL8, one of the ABA receptors of the PYR/PYL/RCAR (pyrabactin resistance/pyrabactin resistance-like/regulatory components of ABA) family. Therefore, CRL4-CDDD complexes are negative regulators of ABA-mediated stress responses. Conversely, ABA treatments attenuate PYL8 receptor degradation, although the precise molecular details of this mechanism remained unknown. Here, we show that ABA promotes the disruption of CRL4-CDDD complexes, leading to PYL8 stabilization. ABA-mediated CRL4-CDDD dissociation likely involves altered association between DDA1-containing complexes and the CSN, a master regulator of the assembly of cullin-based E3 ligases, including CRL4-CDDD. Indeed, treatments with CSN5i-3, an inhibitor of the CSN activity, suppressed the ABA effect on CRL4-CDDD assembly. Altogether, our findings indicate that ABA stabilizes PYL8 by altering the dynamics of the CRL4-CDDD-CSN complex association, unveiling a regulatory mechanism by which a plant hormone inhibits an E3 ubiquitin ligase to protect its own receptors from degradation.

Project description:Cycling Dof Factor (CDF) transcription factors have been implicated in different aspects of plant growth and development. In Arabidopsis and tomato, two members of this family CDF1 and CDF3 have recently been associated with the regulation of primary metabolism and abiotic stress responses, but their roles in crop production under open field conditions remain unknown. In this study, we compared growth and tuber yield and composition of wild-type (WT) potato plants and plants ectopically expressing the CDF1/3 genes from Arabidopsis under the control of the 35S promoter cultured under growth chamber and open field conditions. In growth chambers, the 35S::AtCDF1 and 35S::AtCDF3 potato plants showed higher than WT biomass production and tuber yield. Under field conditions, 35S::AtCDF1 plants showed significant increases in tuber yield with a significant increase in tuber weight, whereas 35S::AtCDF3 plants showed no significant changes in yield, but produced more than WT number of tubers. Metabolomic analysis revealed that tubers of 35S::AtCDF1 plants cultured under open field conditions accumulated higher levels of glucose, starch and amino acids than WT tubers. Comparative proteomic analysis of tubers of 35S::AtCDF1 and control plants cultured under open field revealed that these changes can be accounted for by changes in the expression of proteins involved in energy production and different aspects of C and N metabolism. Results from this study advance our collective understanding of the role of CDFs and are of interest to improve yield and breeding of crop plants

Project description:Diabetic retinopathy (DR) and age-related macular degeneration (AMD) are leading causes of visual impairment and blindness in people aged 50 years or older in middle-income and industrialized countries. Anti-VEGF therapies have improved the management of neovascular AMD (nAMD) and proliferative DR (PDR), no treatment options exist for the highly prevalent dry form of AMD. To unravel the biological processes underlying these pathologies and to find new potential biomarkers, a label-free quantitative (LFQ) method was applied to analyze the vitreous proteome in PDR (n=4), AMD (n=4) compared to idiopathic epiretinal membranes (ERM) (n=4). Post-hoc tests revealed 96 proteins capable of differentiating among the different groups, whereas 118 proteins were found differentially regulated in PDR compared to ERM and 95 proteins in PDR compared to dry AMD. The pathway analysis indicates that mediators of complement and coagulation cascades and acute phase responses are enriched in PDR vitreous, whilst proteins highly correlated to the extracellular matrix (ECM) organization, platelet degranulation, lysosomal degradation, cell adhesion, and central nervous system development were found underexpressed. According to these results, 35 proteins were selected and validated by MRM (multiple reaction monitoring) in a larger cohort of patients with ERM (n=21), DR/PDR (n=20), AMD (n=11), and retinal detachment (n=13). Of these, 26 proteins were validated and were capable of differentiating between vitreoretinal diseases under study. Based on Partial least squares discriminant and multivariate exploratory receiver operating characteristic (ROC) analyses, a panel of 15 discriminatory biomarkers was defined, which includes complement and coagulation components (CO2 and prothrombin), acute-phase mediators (alpha-1-antichymotrypsin), adhesion molecules (e.g., myocilin, galectin-3-binding protein), ECM components (opticin), and neurodegeneration biomarkers (beta-amyloid, amyloid-like protein 2).

Project description:Biofilm formation is a strategy of many bacterial species to adapt to a variety of stresses and has become a part of infections, contaminations or beneficial interactions. In this study, we demonstrate that profound physiological changes permit Bacillus cereus to switch from a floating to a sessile lifestyle, to undergo further maturation of the biofilm, and to differentiate into offensive or defensive populations. The rearrangement of nucleotides, sugars, amino acids and energy metabolism lead to changes promoting reinforcement of the cell wall, rigidity of the membrane, activation of ROS detoxification or secondary metabolite production, all contributing to defend biofilm cells from external aggressions. However, floating cells maintain a fermentative metabolic status that ensures a higher aggressiveness against hosts, evidenced by the production of toxins and other virulent factors. Our findings argue in favor of the metabolic versatility of B. cereus and the fine tuning of these gene expression which grant this species to move to any of these two distinct subpopulations, necessary to face changeable environmental conditions.

Project description:To dissect the molecular mechanisms underlying drought tolerance (DT) in rice, transcriptome differences of a DT introgression line H471, the DT donor P28 and the drought sensitive recurrent parent HHZ under drought stress were investigated using deep transcriptome sequencing. Results revealed a differential constitutive gene expression prior to stress and distinct global transcriptome reprogramming among three genotypes under time-series drought stress, consistent with their differential genotypes and DT phenotypes. DT introgression line H471, the DT donor P28 and the drought sensitive recurrent parent HHZ under drought stress were investigated using deep transcriptome sequencing.The drought stress treatment was started by withholding water at the tillering stage. The days were counted after the AWC in the soil reached 20% to allow drought measurements at precisely determined intervals, and the soil water content reached 15%, 10% and 7.5% after 1d, 3d and 4d drought treatment, respectively.Three top leaves for each sample were harvested for each genotype under 1d and 3d drought stress and control conditions. All samples were immediately frozen in liquid nitrogen and stored at -80C and then for transcriptome sequencing.

Project description:The replication of many RNA viruses involves the translation of polyproteins, whose processing by endopeptidases is a critical step for the release of functional subunits. P1 is the first protease encoded in plant potyvirus genomes; once activated by an as-yet-unknown host factor, it acts in cis on its own C-terminal end, hydrolyzing the P1-HCPro junction. Earlier research suggests that P1 cooperates with HCPro to inhibit host RNA silencing defenses. Using Plum pox virus as a model, we show that although P1 does not have a major direct role in RNA silencing suppression, it can indeed modulate HCPro function by its self-cleavage activity. To study P1 protease regulation, we used bioinformatic analysis and in vitro activity experiments to map the core C-terminal catalytic domain. We present evidence that the hypervariable region that precedes the protease domain is predicted as intrinsically disordered, and that it behaves as a negative regulator of P1 proteolytic activity in in vitro cleavage assays. In viral infections, removal of the P1 protease antagonistic regulator is associated with greater symptom severity, induction of salicylate-dependent pathogenesis-related proteins, and reduced viral loads. We suggest that fine modulation of a viral protease activity has evolved to keep viral amplification below host-detrimental levels, and thus to maintain higher long-term replicative capacity.

Project description:Targeted approaches have been widely used to help explain physiological adaptations, but few studies have used non-targeted omics approaches to explore differences between diving marine mammals and terrestrial mammals. A rank comparison of undepleted serum proteins from common bottlenose dolphins (Tursiops truncatus) and pooled normal human serum led to the discovery of 11 proteins that appeared exclusive to dolphin serum. For dolphin proteins that did not match human serum proteins, a second comparison was made with Yorkshire pig (Sus scrofa)serum proteins to determine whether phylogenetic differences in serum proteins could simply explain the differences between dolphin and human. Three out of 11 proteins that were considered unique to the dolphin high abundance serum proteome were ranked within the high abundance pig serum proteome. Compared to the comprehensive human plasma proteome, 5 of 11 serum proteins had a differential rank greater than 200. Major differences exist in the circulating blood proteome of the bottlenose dolphin compared to terrestrial mammals and exploration of these differences in bottlenose dolphins and other marine mammals may identify veiled protective strategies to counter physiological stress.

We have developed a comparative and quantitative proteomic analysisapproach for the detection of endogenous S-sulfhydrated proteins in wild-type Arabidopsisand L-CYSTEINE DESULFHYDRASE 1 mutant leaves by using the tag-switch method.Bioinformatic analysis of the identified proteins revealed that S-sulfhydrated cysteines arepart of a wide range of biological functions regulating important processes such as carbonmetabolism, plant responses to abiotic and biotic stresses, plant growth and development, andRNA translation. Quantitative analysis in both genetic backgrounds reveals hydrogen sulfidemediatedprotein sulfhydration as a new regulatory component in primary metabolic pathwayssuch as tricarboxylic acid cycle, glycolysis or Calvin cycle. In addition, studies on thesubcellular localization of glyceraldehyde-3-phosphate dehydrogenase show that sulfideregulates the cytosolic/nuclear partitioning by enhancing the nuclear localization of theprotein and appears to be a critical step for reprogramming cellular metabolism.

Project description:Equine fertilization cannot be performed in the laboratory as equine spermatozoa do not cross the oocyte´s zona pellucida in vitro. Hence, a more profound study of equine oviductal fluid (OF) composition at the pre-ovulatory and post-ovulatory stages could help to understand what components are required to achieve fertilization in horses. Our work aimed to elucidate the proteomic composition of equine OF at both stages. To do this, OF was obtained postmortem from oviducts of slaughtered mares ipsilateral to a pre-ovulatory follicle (n = 4) or a recent ovulation (n = 4); the samples were kept at -80 °C until analysis. After protein extraction and isobaric tags for relative and absolute quantification (iTRAQ) labelling, the samples were analyzed by nanoliquid chromatography coupled to tandem mass spectrometry (LC-MS/MS). The analysis of the spectra resulted in the identification of a total of 1173 proteins present in pre-ovulatory and post-ovulatory samples; among these, 691 were unique for Equus caballus. Proteins from post-ovulatory oviductal fluid were compared with proteins from pre-ovulatory oviductal fluid and were categorized as up- (positive log fold change) or down-regulated (negative log fold change); 15 proteins were found to be down-regulated in the post-ovulatory fluid and 154 were up-regulated in the post-ovulatory OF compared to the pre-ovulatory fluid. The identified proteins were related to sperm-oviduct interaction, fertilization, and metabolism, among others. Our data reveal consistent differences in the proteome of equine OF prior and after ovulation, helping to increase our understanding in the factors that promote fertilization and early embryo development in horses.
