Project description:With the widespread of drug-resistant Mycobacterium tuberculosis (Mtb), anti-TB drugs with novel structures and targets are urgently needed to prevent the prevalence of drug-resistant strains. For the past few decades, many Mtb CYPs been structurally and functionally characterized, and some of them were proved to be potential drug targets. CYP138 belongs to the Mtb CYPs whose structures and functions are still unclear. In our study, to discover differentially expressed proteins, a cyp138-knockout strain was built, and the function of CYP138 was speculated by the comparison between cyp138-knockout and wild-type strains through 6-plex TMT-labeling-based quantitative proteomic approach.

Project description:Antibiotic resistance is one of the major threats to human health. Combination of antibiotics with metals is among the proposed alternative treatments. However, so far only one such combination with the metal bismuth successfully used in clinics against Helicobacter pylori. This bacterial pathogen colonizes the human stomach potentially resulting in gastric cancer that causes 800,000 deaths every year. The effect of bismuth on H. pylori is not understood, for sub-lethal doses, such as those present in the plasma of treated patients. We addressed this question and observed that bismuth induces the formation of homogeneous membrane vesicles (MVs) with unique protein cargo content enriched in bismuth-binding proteins. To our surprise, MVs concentrate bismuth, unlike bacterial cells from which they originate. Our results revealed a novel function of MVs in metal detoxification where bismuth is accumulated to discard it from bacteria. Polyphosphate granules (poly-P) formed upon bismuth exposure are associated with changes in nucleoid structure and cell segregation. Thus, even low doses of bismuth induce profound changes in H. pylori physiology and highlight novel defense mechanisms employed by bacteria against bismuth toxicity.

Project description:The intestinal microbiota modulates host physiology and gene expression via mechanisms that are not fully understood. A recently discovered layer of gene expression regulation is N6-methyladenosine (m6A) and N6,2′ -O-dimethyladenosine (m6Am) modifications of mRNA. To unveil if these epitranscriptomic marks are affected by the gut microbiota, we performed methylated RNA-immunoprecipitation and sequencing (MeRIP-seq) to examine m6A-modifications in transcripts of mice displaying either a conventional, or a modified, or no gut microbiota and discovered that the microbiota has a strong influence on m6A- modifications in the cecum, and also, albeit to a lesser extent, in the liver, affecting pathways related to metabolism, inflammatory and antimicrobial responses . We furthermore analysed expression levels of several known writer and eraser enzymes and found the methyltransferase Mettl16 to be downregulated in absence of a microbiota. As a consequence, one of its targets, the S-adenosyl methionine synthase Mat2a was less expressed in mice without gut flora. We furthermore show that distinct commensal bacteria, Akkermansia muciniphila, Lactobacillus plantarum can affect specific m6A modifications. Together, we report here epitranscriptomic modifications as an additional level of interaction in the complex interplay between commensal bacteria and their host.

Project description:The mitochondrial matrix protease LONP1 is an essential part of the organellar protein quality control system. LONP1 has been shown to be involved in respiration control and apoptosis. Furthermore, a reduction in LONP1 level correlates with ageing processes. Up to now, the effects of a LONP1 defect were mostly studied by utilizing transient, siRNA-mediated knockdown approaches. We generated a new cellular model system for studying the impact of LONP1 on mitochondrial protein homeostasis by a CRISPR/Cas-mediated genetic knockdown (gKD). These cells show a stable reduction of LONP1 along with a mild phenotype characterized by absent morphological differences and only small negative effects on mitochondrial functions under normal culture conditions. To assess the consequences of a permanent LONP1 depletion on the mitochondrial proteome, we analyzed the alterations of protein levels by quantitative mass spectrometry, demonstrating small adaptive changes, in particular concerning mitochondrial protein biogenesis. In an additional proteomic analysis, we determined the temperature-dependent aggregation behavior of mitochondrial proteins and its dependence on a reduction of LONP1 activity, demonstrating the important role of the protease for mitochondrial protein homeostasis in mammalian cells. We identified a significant number of mitochondrial proteins that are affected by LONP1 activity concerning their stressinduced solubility. Taken together, our results suggest a very good applicability of the LONP1 gKD cell line as a model system for human ageing processes.

Project description:Entamoeba histolytica, the agent of amebiasis, colonizes the human colon and can invade the lining of the colon to disseminate in the deep layers of the intestine. Amebiasis mainly affects poor people in developing countries, where the barriers between human feces and food or water are inadequate. Humans are the only reservoir of E. histolytica and are the sole target organism of the development of the disease, which limits our knowledge of the crosstalk between the colon and the parasite, especially during the acute phase of amebiasis. In the present work, we constructed a three-Dimensional (3D)-intestinal model capable of reproducing important features of the human intestine. Using this model and leading-edge technologies, including tissue and cell imaging, transcriptomics, and proteomics, as well as ELISA-based immune response inspection, the early stages of amebic infection have been studied. The data obtained highlight the importance of several virulence markers already shown in patients or experimental models, but also underscore the involvement of other factors that appear to be key regulators of gene expression or important in the secretome of the infected tissue. In addition, we characterized the cellular stress responses against amebiasis and novel regulatory mechanisms utilized by this parasite to modulate the immune response and survive within the human intestine.

Project description:Veillonella parvula is a biofilm-forming commensal found in the lungs, vagina, mouth, and gastro-intestinal tract of humans, yet it may also develop into an opportunistic pathogen. Furthermore the presence of Veillonella has been associated with the development of a healthy immune system in infants. Veillonella belongs to the Negativicutes, a diverse clade of bacteria that represent an evolutionary enigma: they are phylogenetically placed within Gram-positive (monoderm) Firmicutes yet maintain an outer membrane (OM) with lipopolysaccharide similar to classic Gram-negative (diderm) bacteria. The OMs of Negativicutes have unique characteristics, such as the replacement of Braun’s lipoprotein by OmpM for anchoring the outer membrane to the peptidoglycan. Through phylogenomic analysis, we have recently provided the first bioinformatic annotation of the Negativicute diderm cell envelope. We showed that it is a unique type of envelope that was present in the ancestor of present-day Firmicutes and lost multiple times independently in this phylum, giving rise to the monoderm architecture. However, little experimental data is presently available for any Negativicute cell envelope. Here, we have performed the first experimental proteomic characterization of the cell envelope of these atypical diderm Firmicutes, producing an OM proteome of Veillonella parvula. We initially conducted a thorough bioinformatics analysis of all 1844 predicted proteins from Veillonella parvula DSM 2008’s genome using seven different localization prediction programs. These results were then complemented by protein extraction with surface exposed protein tags and subcellular fractionation, which were then sequenced by liquid chromatography tandem mass spectrometry. The merging of proteomics and bioinformatics results allowed identification of 76 OM proteins. Their annotation markedly extends previous inferences on the nature of the cell envelope of Negativicutes, and provides important information on the role of OM systems in the lifestyle of Veillonella.
