Proteome of different mutant strains of M. pneumoniae

ABSTRACT: This project or dataset comprises raw data of the proteome of different mutant strains of M. pneumoniae (∆mpn453; ∆mpn372; CV2 (∆mpn133∆mpn372); CV0 (WT_gp35) and ∆mpn133).The proteome of the strain was used to corroborate the genotype of the obtained mutants and to discard unspected changes in the protein expression profile.

RNAi promotes heterochromatic silencing through replication-coupled release of RNA pol II (ChIP-seq)

Project description:Heterochromatin comprises tightly compacted repetitive regions of eukaryotic chromosomes. The inheritance of heterochromatin through mitosis requires RNA interference (RNAi), which guides histone modification 1 during the DNA replication phase of the cell cycle2. Here, we show that the alternating arrangement of origins of replication and non-coding RNA in pericentromeric heterochromatin results in competition between transcription and replication. Co-transcriptional RNAi releases RNA polymerase II (PolII), allowing completion of DNA replication by the leading strand DNA polymerase, and associated histone modifying enzymes3 which spread heterochromatin with the replication fork. In the absence of RNAi, stalled forks are repaired by homologous recombination without histone modification. Neisseria meningitides small RNA's regulate Citric acid cycle activity under Feast and Famine conditions

Project description:We identified twin small non-coding RNAs regulating tricarboxylic acid (TCA) cycle activity in Neisseria meningitidis. Expression of TCA cycle enzymes was elevated in sRNA deletion mutants. Direct interaction between sRNAs and the ribosomal entry sites on target mRNAs was demonstrated. Expression of the sRNAs was down-regulated in cells grown in poor medium with glucose as the sole carbon source but not without lrp, indicating that sRNA expression is controlled by the stringent response. N. meningitidis, over-expressing the sRNAs replicated in blood, but not in human cerebrospinal fluid. In addition, Lrp synthesis was inhibited by direct interaction between the sRNA and the 5’ UTR of lrp. sRNAs control adaptation of N. meningitidis to variation in nutrient supply in different niches of its host.

α-arrestin-dependent endocytosis after cycloheximide treatment

Project description:To identify new plasma membrane (PM) proteins that require α-arrestins for endocytosis, we performed an iTRAQ-based quantitative proteomic screening. We analysed and compared the PM proteome for each arrestin knockout (art∆) strain to a WT strain after a 90 min cycloheximide (CHX) treatment. CHX is a translation inhibitor and can trigger the endocytosis of several transporters in a substrate-independent manner. We searched for proteins that underwent CHX-induced endocytosis in a WT strain but that remained stabilized at the PM in an art∆ strain.

Identification of quantitative proteomic differences between mycobacterial lineages with altered virulence

Project description:Mycobacterium tuberculosis is the causitive agent of TB, which is a global epidemic that has claimed millions of lives. Some clinical strains of M.tb have significantly more severe clinical outcomes, while some other mycobacteria ordinarily do not cause disease in humans. The biological processes underpinning this difference are poorly understood. Thus, this project aimed to identify proteomic differences between more virulent strains of the MTBC (Beijing, J37Rv, CAS and LAM) vs those strains that only cause disease in severely immune compromised humans (Bovis, Smegmatis and Avium). We hypothesise that these differences may offer insight into the molecular mechanisms by which M.tb has become more virulent by evading drug treatment or evading the host immune system more effectively.

Ribosomal and tRNA Biogenesis Interact to Control Hypoxic Injury and Translation

Project description:Protein translation is an essential cellular process, but paradoxically, it can also promote aging and other stresses. In a screen for mutations that protect C. elegans from hypoxic stress, we isolated multiple genes that impact translation, including a ribosomal RNA helicase gene, ddx-52, tRNA biosynthesis genes, and a gene controlling amino acid availability. To better define the mechanisms whereby these genes control hypoxic injury, we performed a second screen for genetic suppressors of the ddx-52(lf) phenotypes. This screen identified multiple genes involved in ribosome biogenesis. Surprisingly, the suppressor mutations were able to restore normal hypoxic sensitivity and protein synthesis to the tRNA biosynthesis mutants, but not to the mutant reducing amino acid uptake. Proteomic characterization of the mutants demonstrated that reduced tRNA biosynthetic activity produces a corresponding reduction in ribosomal structural subunits. Our study uncovers an uncharacterized regulatory interaction between ribosomal biogenesis and tRNA abundance controlling translation and hypoxic survival. A proteomic analysis of a threonyl-tRNA synthetase mutant with and without the ribosomal biogenesis suppressors revealed an uncharacterized feedback mechanism whereby disruption of tRNA aminoacylation results in a corresponding reduction in ribosomal subunits, thereby explaining the ability of enhanced ribosomal biogenesis to suppress reduced tRNA aminoacylation.

Regulation of transcript abundance and translationny decapping activators Pat1 and Dhh1

Project description:We have examined the roles of yeast mRNA decapping-activators Pat1 and Dhh1 in repressing the translation and abundance of specific mRNAs in nutrient-replete cells using ribosome profiling, RNA-Seq, CAGE analysis of capped mRNAs, RNA Polymerase II ChIP-Seq, and TMT-mass spectrometry of mutants lacking one or both factors. Although the Environmental Stress Response (ESR) is activated in dhh1 and pat1 mutants, hundreds of non-ESR transcripts are elevated in a manner indicating cumulative repression by Pat1 and Dhh1 in WT. These mRNAs show reduced decapping and diminished transcription in the mutants, indicating that impaired mRNA turnover drives transcript derepression in cells lacking Dhh1 or Pat1. mRNA degradation stimulated by Dhh1/Pat1 is not dictated by poor translation nor enrichment for suboptimal codons. Pat1 and Dhh1 also collaborate to reduce translation and protein production from many mRNAs. Transcripts showing concerted translational repression by Pat1/Dhh1 include mRNAs involved in cell adhesion or utilization of the poor nitrogen source allantoin. Pat1/Dhh1 also repress numerous transcripts involved in respiration, catabolism of non-preferred carbon or nitrogen sources, or autophagy; and we obtained evidence for elevated respiration and autophagy in the mutants. Thus, Pat1 and Dhh1 function as post-transcriptional repressors of multiple pathways normally activated only during nutrient limitation.
