Project description:Coronary artery disease (CAD) and the frequently coexisting aortic valve stenosis (AS) are the heart diseases accounting for the highest proportion of cardiac surgeries. Routine biomarkers for an earl detection of either of these atherosclerotic-rooted conditions would be important to anticipate the diagnosis and to evaluate their severity with imaging techniques before they become advanced to the point where intervention or surgery have limited therapeutic benefit. Urine is an attractive biofluid for biomarker assessment, provided the noninvasive nature of its collection. Therefore, we conducted a shotgun proteomics analysis of urine collected from 12 CAD and/or AS patients and 11 cardiovascular disease-free controls, aiming at identification of putative molecular candidates that could differentiate these diseases from healthy subjects

Project description:Cancer-associated stroma (CAS) profoundly influences development and progression of tumours including mammary carcinoma (mCA). Spontaneous canine simple mCA represent relevant models of human mCA, notably also with respect to CAS reprogramming. While transcriptomic changes in CAS of mCA are well described, it remains unclear to what extent these differences translate to the protein level. Therefore, we sought to gain insight into the proteomic changes in CAS and compare them with transcriptomic changes in the same tissue. To this end, we analysed CAS and matched normal stroma isolated by laser-capture microdissection (LCM) by LC-MS/MS in a cohort of 14 Formalin-fixed paraffin embedded (FFPE) canine mCAs that we had previously characterized using LCM-RNAseq. Our results reveal clear differences in protein abundance between CAS and normal stroma, which are characterised by changes in the extracellular matrix, the cytoskeleton, and cytokines such as TNF. While the proteomics-based analysis of LCM-FFPE tissue detects fewer targets than RNAseq, the protein and RNA levels show a decent degree of correlation, especially for the most deregulated targets. Moreover, the results from both approaches reveal a comparable picture with regards to pathway activation. Finally, we validate transcriptomic upregulation of LTBP2, IGFBP2, COL6A5, POSTN, FN1, COL4A1, COL12A1, PLOD2, COL4A2, and IGFBP7 in CAS on the protein level and demonstrate their adverse prognostic value for human breast cancer. Given the relevance of canine mCA as model for the human disease, our analysis substantiates these targets as disease-promoting stromal components with implications for breast cancer in both humans and dogs.

Project description:Mutations disrupting the nuclear localization of the RNA-binding protein FUS characterize a subset of amyotrophic lateral sclerosis patients (ALS-FUS). FUS regulates nuclear RNAs, but its role at the synapse is poorly understood. Using super-resolution imaging we determined that the localization of FUS within synapses occurs predominantly near the vesicle reserve pool of presynaptic sites. Using CLIP-seq on synaptoneurosomes, we identified synaptic FUS RNA targets, encoding proteins associated with synapse organization and plasticity. Significant increase of synaptic FUS during early disease in a knock-in mouse model of ALS-FUS was accompanied by alterations in density and size of GABAergic synapses. mRNAs abnormally accumulated at the synapses of 6-month-old ALS-FUS mice were enriched for FUS targets and correlated with those depicting increased short-term mRNA stability via binding primarily on multiple exonic sites. Our study indicates that synaptic FUS accumulation in early disease leads to synaptic impairment, potentially representing an initial trigger of neurodegeneration.

In photoreceptors (PR), light sensation occurs in outer segments (OSs), which are specialized primary cilia. BBS1, the major BBS gene, is part of a protein complex called “BBSome”, which is involved in intracellular protein transport. However, the precise function of BBS1/BBSome in controlling trafficking of ciliary proteins in PRs remains unclear. We generated a bbs1 knock out zebrafish mutant to investigate the role of Bbs1 and the BBSome in vivo. To detect global changes in the eye proteome and to verify the knock-out of Bbs1, we conducted a whole eyes proteomic investigation.

Project description:In this project moderate high pressure superdormant spores were isolated after a high pressure treatement at 150 MPa, 37°C for 4 min. Superdormant spores were defined as those who did not germinate after the pressure treatment. The proteins present in the superdormant spores were quantitatively compared to the initial dormant spore population. The aim of this project was to identify proteins which are potentially involved in moderate high pressure superdormancy.

Project description:In this study we investigated alterations in the plasma membrane (PM)-associated proteome of DAOY medulloblastoma cells. We used a surface biotinylation approach to label PM-associated proteins. We enriched for biotinylated proteins by streptavidin-pull-down and determined the composition by mass-spectrometry. We compared CRISPR/CAS9 control cells and CRISPR/CAS9 MAP4K4 (MAP4K4 depletion) cells under starvation and after 30 min stimulation with 20 ng/ml HGF. We performed two group analyses of all conditions.

Project description:Previous studies have demonstrated the essential role of morphogenetic regulation in Fusarium oxysporum pathogenesis, including processes such as cell-wall biogenesis, cell division and differentiation of infection-like structures. We identified three F. oxysporum genes encoding predicted transcription factors showing significant identities to Magnaporthe oryzae Con7p, Con7-1, plus two identical copies of Con7-2. Targeted deletion of con7-1 produced non-pathogenic mutants with altered morphogenesis, including defects in cell wall structure, polar growth, hyphal branching and conidiation. By contrast, simultaneous inactivation of both con7-2 copies caused no detectable defects in the resulting mutants. Comparative microarray-based gene expression analysis indicated that Con7-1 modulates the expression of a large number of genes involved in different biological functions, including host-pathogen interactions, morphogenesis and development, signal perception and transduction, transcriptional regulation and primary and secondary metabolism. Taken together, our results points to Con7-1 as general regulator of morphogenesis and virulence in F. oxysporum. Con7-1 dependent gene expression in Fusarium oxysporum wt and M-NM-^Tcon7-1 mutant was measured after shifting the mycelia to PDB pH5.0 for 30 min and the transferred to PDB pH7.0 for 30 min. Three independent experiments were performed.

Project description:Aggregation of the RNA-binding protein TDP-43 is the key neuropathological feature of neurodegenerative diseases, including ALS and FTLD. TDP-43 is a ubiquitously expressed, nucleic acid-binding protein essential for human development. In physiological conditions, TDP-43 is predominantly nuclear, forms physiological oligomers and performs a wide variety of functions in the metabolism of RNA. However, whether oligomerization is required for TDP-43 functionality and whether oligomerization and RNA binding are intertwined, and if so how, remains poorly understood. To study this question, we generated three GFP-tagged human TDP-43 variants with either six point mutations that disrupt TDP-43 oligomerization (6M), five point mutations within the RNA-recognition motifs that disrupt RNA binding (RBDm) or both (6M&RBDm), and developed the corresponding four (TDP-43 WT and 3 mutants) isogenic HEK-293 cell lines expressing a single copy of GFP-TDP-43 under the control of a doxycycline-inducible promoter. Here, we induced the expression of all four TDP-43 constructs and studied the effects of the mild overexpression of the different TDP-43 variants on the human cell proteome.

We revealed that a Bbs1 KO results in the loss of the entire BBSome from OSs. Besides the loss of the BBSome we found an overall accumulation of non-outer segment proteins in the OS. A majority of these proteins were membrane-associated, supporting the role of BBS1/the BBSome in controlling ciliary transport of membrane-associated proteins.
