Label free proteomics analysis of osteosarcoma cells differing with respect to expression of endocytic receptor uPARAP.

ABSTRACT: We have performed a proteomics comparison of endosomal fractions from cells positive and negative for the endocytic receptor uPARAP. Comparing the protein content of endosomes may reveal the identity of ligands taken up by uPARAP-mediated endocytosis.

Proteomic analysis of APLN, APLN-DM-expressing cells

Project description:Dysregulated APLN have been widely reported in tumorigenesis, yet the role of the proteolytic cleavage of APLN precursor proAPLN in oncogenesis is not known. Here, we identify Furin the unique proprotein convertase able to cleave proAPLN in cancer cells. We generated for preclinical development APLN-DM peptide following alteration of proAPLN cleavage sites. The proteomic analysis was designed to identify dysregulated proteins in APLN and APLN-DM-expressing cells.

Loss of Rnd3/RhoE induces entosis in human hepatocellular carcinoma

Project description:Entosis is a process that leads to the formation of cell-in-cell structures commonly found in cancers. Here, we identified entosis in hepatocellular carcinoma and the loss of Rnd3 as an efficient inducer of this mechanism. We characterized the different stages and the molecular regulators of entosis induced after silencing of Rnd3. We demonstrated that this process is dependent on RhoA/ROCK pathway, but independent on E-cadherin. The proteomic analysis of entotic cells allowed us to identify LAMP-1 as a protein implicated not only in the degradation final stage of entosis, but also in the full mechanism. By analyzing entosis in human hepatocellular carcinoma samples, we found a relationship between the presence of entotic cells and the metastatic potential of tumors. Altogether, these data suggest the involvement of entosis in liver tumor progression and highlight a new perspective for the entosis analysis in medicine research as a novel therapeutic target.

Proteomic analysis of HepG2 cells after mutated ß-catenin depletion

Project description:ß-catenin is a main oncogene in a large number of cancers (colorectal, liver, melanoma, uterus). Local immunosuppression induced by certain cancers remains a major problem of resistance to immunotherapies and its molecular mechanism remains poorly understood. Recently, ß-catenin mutated tumors (hepatocellular carcinoma (HCC) and melanoma) have been described as promoting immune evasion and resistance to anti-PD1 immunotherapy. Based on preliminary data obtained in HCC, we hypothesize that a defect in intercellular communication could be the cause of this immune evasion. The main objective of this project is to identify proteomic signatures of factors that can induce this immune escape in ß-catenin mutated HCC such as exosomes.

Short-range interactions between fibrocytes and CD8+ T cells in COPD bronchial inflammatory response

Project description:The peri-bronchial zone of chronic obstructive pulmonary disease (COPD) is the site of extensive infiltration of immune cell, allowing persistent contacts between resident cells and immune cells. Tissue fibrocytes interaction with CD8+ T cells and its consequences were investigated. We show that fibrocytes and CD8+ T cells are found in vicinity in distal airways and that potential interactions are more frequent in tissues from COPD patients compared to those of control subjects. Increased proximity and clusterization between CD8+ T cells and fibrocytes are associated with altered lung function. Tissular CD8+ T cells from COPD patients promote fibrocyte chemotaxis via the CXCL8-CXCR1/2 axis. CD8+ T cells establish short-term interactions with fibrocytes, that trigger CD8+ T cell proliferation in a CD54- and CD86-dependent manner, pro-inflammatory cytokines production, CD8+ T cell cytotoxic activity and fibrocyte immunologic signaling. We defined a computational model describing these intercellular interactions and calibrated the parameters based on our experimental measurements. We showed the model’s ability to reproduce histological ex vivo characteristics, and observed major contributions of fibrocyte-mediated CD8+ T cell proliferation and fibrocyte death in COPD development. Using the model to test therapeutic scenarios, we predicted a recovery time of several years, and the failure of targeting independently chemotaxis or interacting processes. Altogether, our study reveals that local interactions between fibrocytes and CD8+ T cells can occur in vivo and could jeopardize the balance between protective immunity and chronic inflammation in bronchi of COPD patients.

Proteome characterization of XPC-deficient melanocytes generated by CRISPR-Cas9 technology reveals alteration in the expression of several hundred of proteins

Project description:Xeroderma pigmentosum (XP) is a rare autosomal recessive disorder owing to the defects in one of the factors implicated in nucleotide excision repair (NER) system. The effect of NER deficiency on melanocyte biology has not received much attention up to now from a mechanistic standpoint, due to the lack of an appropriate model. Therefore, we decided to generate XPC-deficient primary melanocytes by CRISPR-Cas9 technology, herein after called ©-XPC melanocytes. To this end, we designed two gRNA for exon 9 close to the most common XPC mutation (i.e. c.1643_1644delTG). These gRNA were cloned into lentiviral vectors containing the Cas9 nuclease and puromycin selection cassettes. Following transduction with lentivirus, melanocytes sustainably expressing Cas-9 and scramble gRNA (©-Ctrl) or gRNA targeting XPC gene (©-XPC) were subjected to PCR analysis, Sanger sequencing and western blotting. Following validation of our model, ©-Ctrl and ©-XPC melanocytes were subjected to a quantitative label-free differential proteomic analysis.

STN7 kinase-dependent Light-harvesting complex (LHC) protein phosphorylations in the moss Physcomitrium (Physcomitrella) patens

Project description:Photosystem (PS) I and PSII enclose the reaction center subunits and cofactors responsible for the conversion of sunlight into chemical energy. In the thylakoid membrane of oxygenic photosynthetic organisms, PSII splits the water molecules and donates electrons to the electron transfer chain, and further via PSI to form NADPH. Proteins of the light-harvesting complexes (LHC) I and II are mainly associated with PSI and PSII, respectively, but also provide dynamics for the adjustments of the absorption cross-section of PSII and PSI upon changing light conditions. LHCII proteins N-terminal phosphorylation affects their interaction either with PSI or with PSII, and is a molecular mechanism present from green algae and early land plants to higher plants. The kinase STN7 is responsible for N-terminal phosphorylation of the LHCII proteins in algae and flowering plants model species, but the specific targets and role of STN7-dependent reversible phosphorylation in formation of various PS-LHC complexes in evolutionarily early land plants like mosses is poorly studied. The aim of this project was to identify the phosphorylated residues of the LHCII subunits of the moss Physcomitrium (Physcomitrella) patens (hereafter: P. patens), i.e. the LHCBM proteins, and to determine which of the phosphosites are phosphorylated by the STN7 kinase. Subsequently, the goal has been to identify which of the LHCBM subunits that are part of PSI-LHCI-LHCII complex (state complex), and of the moss-specific PSI-Large complex, are N-terminally phosphorylated in the STN7-dependent fashion.

Excretory-secretory proteins released by Schistosoma mansoni-resistant, susceptible and naïve Biomphalaria glabrata

Project description:Schistosomiasis is one of the most socioeconomically harmful neglected tropical diseases in the world. It occurs following infection from parasites of the Schistosoma genus, such as Schistosoma mansoni, which must transition within a molluscan and mammalian host to survive. Previous chemical analyses of schistosome-molluscan interactions indicate that schistosomes orientate towards potential hosts partially through chemosensation, displaying a preference for naïve (uninfected) hosts. Recent advances in proteomic techniques enable sophisticated comparative analyses between infected and naïve snail host proteins. This study aimed to compare the snail-conditioned water (SCW) released by F1 resistant, infected and naïve Biomphalaria glabrata to identify potential attractants and deterrents.
