Project description:DNA methylation is a key epigenetic regulator in all domains of life, yet the effects of most bacterial DNA methyltransferases on cellular processes are largely undefined. Here, we used diverse techniques, including bisulfite sequencing, transcriptomics, and transposon insertion site sequencing to extensively characterize a 5-methylcytosine (5mC) methyltransferase, VchM, in the cholera pathogen, Vibrio cholerae. We have comprehensively defined VchM's DNA targets, its genetic interactions and the gene networks that it regulates. Although VchM is a relatively new component of the V. cholerae genome, it is required for optimal V. cholerae growth in vitro and during infection. Unexpectedly, the usually essential ÏE cell envelope stress pathway is dispensable in ÎvchM V. cholerae, likely due to its lower activation in this mutant and the capacity for VchM methylation to limit expression of some cell envelope modifying genes. Our work illuminates how an acquired DNA methyltransferase can become integrated within complex cell circuits to control critical housekeeping processes. Duplicates were used for all samples. Project description:Bacterial small RNAs (sRNAs) are well-known to modulate gene expression by base-pairing with trans-coded transcripts and are typically considered to be non-coding. However, several sRNAs have been reported to also contain an open reading frame and thus are considered dual regulators. In this study, we discovered a dual regulator from Vibrio cholerae, called VcdRP, harboring a 29 amino acid protein (VcdP), as well as a base-pairing sequence. Using a forward genetic screen, we identified VcdRP as a repressor of cholera toxin production and we link this phenotype to inhibition of carbon transport by the base-pairing segment of the regulator. By contrast, we demonstrate that VcdP acts downstream of carbon transport by binding to citrate synthase (GltA), the first enzyme of the citric cycle. Interaction of VcdP with GltA results in increased enzyme activity and together VcdR and VcdP reroute carbon metabolism. We further show that transcription of vcdRP is repressed by CRP allowing us to provide a model in which VcdRP employs two different molecular mechanisms to synchronize sugar uptake and metabolism in V. cholerae.

Project description:Activity-based protein profiling (ABPP) is a chemoproteomic tool for detecting active enzymes in complex biological systems. We used ABPP to identify secreted bacterial and host serine hydrolases that are active in animals infected with the cholera pathogen Vibrio cholerae. Four V. cholerae proteases were consistently active in infected rabbits, and one, VC0157 (renamed IvaP), was also active in human cholera stool. Inactivation of IvaP influenced the activity of other secreted V. cholerae and rabbit enzymes in vivo, while genetic disruption of all four proteases increased the abundance and binding of an intestinal lectin—intelectin—to V. cholerae in infected rabbits. Intelectin also bound to other enteric bacterial pathogens, suggesting it may constitute a previously unrecognized mechanism of bacterial surveillance in the intestine that is inhibited by pathogen-secreted proteases. Our work demonstrates the power of activity-based proteomics to reveal host-pathogen enzymatic dialogue in an animal model of infection.

Project description:The electrogenic, sodium ion translocating NADH:quinone oxidoreductase (NQR) from Vibrio cholerae is frequent in pathogenic bacteria and a potential target for antibiotics. NQR couples the oxidation of NADH to the formation of a sodium motive force (SMF) and therefore drives important processes such as flagellar rotation, substrate uptake, and energy-dissipating cation-proton antiport. We performed a quantitative proteome analysis of V. cholerae O395N1 in comparison to its variant lacking the NQR using minimal medium with glucose as carbon source. We found 84 proteins (≥ regulation factor 2) to be changed in abundance. The loss of NQR resulted in a decrease in abundance of enzymes of the oxidative branch of the TCA cycle and an increase in abundance of virulence factors AcfC and TcpA. Most unexpected, copper resistance proteins CopA, CopG and CueR were decreased in the nqr deletion strain. As a consequence, the mutant exhibited diminished resistance to copper when compared to the reference strain, as confirmed in growth studies using either glucose or mixed amino acids as carbon sources. We propose that the observed adaptations of the nqr deletion strain represent a coordinated response which counteracts a drop in transmembrane voltage that challenges V. cholerae in its different habitats. The dataset also includes raw data and MaxQuant analyses of the treatment of the V. cholerae reference strain and the nqr deletion strain with different catecholamines (WT_B - WT_D and nqr_B - nqr_D). These data will be published in a forthcoming paper.

Project description:Adapting to nutritional downshifts is crucial for the survival of Vibrio cholerae. CgtA, a 50S ribosome-associated essential GTPase, is a bonafide stringent response protein. CgtA, in association with SpoT, modulates the intracellular (p)ppGpp alarmone levels in a nutrient-rich environment. We studied the influence of CgtA during the growth of V. cholerae in a minimal medium in contrast to its pre-defined role in a nutrient-rich medium. Here, we show the pleiotropic effects of CgtA on growth, viability, motility, morphology, and persister phenotype of a V. cholerae strain where the full-length wildtype (Wt) cgtA was deleted. An in-frame deletion of the 52 amino acids long unstructured C-terminal domain of the CgtA GTPase defined its in vivo functionality. Proteomic analyses revealed that loss of CgtA significantly altered 311 proteins involved in diverse cellular processes. However, the CgtA C-terminus deleted strain altered 240 proteins with a major overlap with the full-length cgtA deleted condition. A sustained mRNA expression pattern of CgtA is observed in a minimal medium. Whereas, in nutrient-rich LB medium, intermittent expression of cgtA is observed with the highest expression during the late-logarithmic to early-stationary phase. We propose that minimal media-associated nutrient stress coupled to cgtA depletion aggravates the intracellular stress in V. cholerae, leading to abnormal protein synthesis, altered DNA replication, and transcriptional machinery, negatively affecting cellular energy metabolism and many vital processes. This study suggests that the nutrient-media-dependent controlled expression of CgtA is a mechanism by which V. cholerae can remodel its transcriptome and proteome. Our study reveals an alternative facet of the survival of V. cholerae during nutritional downshift and the consequences concomitantly with cgtA knockdown as evident from the complex altered regulatory network.

Project description:Horizontally acquired genetic elements (HGEs) plays a major for determination of virulence, antimicrobial resistance, adaptation and evolution in pathogenic bacteria. Conserved integrative mobile genetic elements (MGEs) of Vibrio cholerae contribute in the disease development, antimicrobial resistance and metabolic functions. To understand the dynamics of integrative MGEs and cross talk between MGEs and core genome, engineered genome of V. cholerae was monitored in the presence and absence of horizontally acquired genetic elements. Deletion of more than 250 revealed that CTX contributes to the essentiality of SOS response master regulator LexA in V. cholerae. Also, he core genome encoded RecA helps CTX to bypass the host immunity and replicate in the host cell in the presence of similar prophage in the host chromosome. Finally, our multiomics data reveal importance of MGEs in modulating the level of cellular proteome and metabolome in V. cholerae. This study for the first time engineered the genome of V. cholerae strains to eliminate all the GIs, ICE and prophages from their genome and revealed new interactions between core and acquired genomes. The engineered strain could be a potential candidate for understanding evolution of cholera pathogen and development of therapeutics.

Total RNA recovered from wild-type cultures of VIbrio cholerae O395N1 and its nqrA-F mutant strain. Each chip measures the expression level of 3,835 genes from Vibrio cholerae O1 biovar eltor str. N16961 with twenty average probes/gene, with five-fold technical redundancy.
