Generation of Nomo-1 cell surfaceome database

ABSTRACT: The goal was to build a custom proteome database for cell surface proteins of Nomo-1 (AML cell line). Such custom database was meant to facilitate cross-linking (XL-MS) of cell surface proteins for this cell line using non-cleavable cross-linkers. Using such custom database helps with the computational search complexity associated with XL-MS.

Project description:The project aimed to profile the cell surface proteins of Nomo-1 (AML cell line) using structural surfaceomics for identification of protein conformation-based cancer antigens thereby expanding the toolkit for cancer target discovery for immunotherapeutic targeting. To achieve the goal, cell surface capture (CSC) was integrated with cross-linking mass spectrometry (XL-MS). DSSO was used as a cross-linker to freeze the structural conformations of protein in three-dimensional space, followed by biotinylation of cell surface proteins to enable enrichment of cell surface proteins to allow focused XL-MS analysis of those enriched proteins. DSSO being MS cleavable cross-linker, allowed higher order MS3 approach for analysis.

Stereoretentive Post-Translational Protein Editing

Project description:Chemical post-translational methods now allow convergent side-chain editing of proteins as a form of direct chemical mutagenesis without needing to resort to genetic intervention. Current approaches that allow the creation of constitutionally native side-chains via C–C formation using off-protein carbon-centred C• radicals added to unnatural amino acid radical acceptor SOMOphile ‘tags’ such as dehydroalanine are benign and wide-ranging. However, they also typically create epimeric mixtures of D-/L-residues. Here we describe a light-mediated desulfurative method that, through the creation and reaction of stereoretained on-protein L-alanyl Cβ• radicals, allows Cβ–Hγ, Cβ–Oγ, Cβ–Seγ, Cβ–Bγ and Cβ–Cγ bond formation to flexibly generate site-selectively edited proteins with full retention of native stereochemistry under mild conditions from a natural amino acid. This methodology shows great potential to explore protein side-chain diversity and construct useful bioconjugates. This dataset contains LCMS data of tryptic digests of a PstS protein selectively modified by different radical acceptors (modification site D178). In total, 16 LCMS files are presented along with the results of the identification by MSFragger, corresponding to the variants of the PstS protein with different modifications.

Biomimetic activation enables direct functionalization with native sugars

Project description:We report a metal- and protecting-group-free strategy that enables the direct anomeric functionalization of unprotected monosaccharides and oligosaccharides in their native forms via glycosyl radical-based cross-coupling with various electrophiles under mild photoirradiation conditions. This approach eliminates the need for pre-installation and removal of protecting groups, solving an enduring problem in the field and providing a general platform to accelerate the preparation of robust carbo-, thio- and selenoglycosyl compounds in high regio- and stereo-selectivity. We also show that the protocol is amenable to the chemical synthesis of unprotected C-glycosylproteins in a post-translational manner that is complementary to the analogous biological O- and N-glycosylation processes. This dataset contains LCMS data of tryptic or LysC digests of PstS, PanC, histone, and SSβG proteins selectively modified by either Mannose, Galactose, or N-Acetylgalactosamine. In total, 7 LCMS files are presented along with the results of the identification by MSFragger, corresponding to the variants of the proteins with different modifications.

Paired scRNAseq of the and non-hematopoietic and the immune microenvironment of aspirates from newly diagnosed Multiple Myeloma patients versus non-cancer controls

Project description:By generating a paired single cell RNA-sequencing database of the tumor niche from 10 newly diagnosed MM patients, we created a unique dataset allowing the in-depth analyses of stromal-immune interactions within the tumor microenvironment. Using this database, we identified the presence of inflammatory stromal fibroblasts in the bone marrow of Myeloma patients.The stromal inflammation was associated with NF-κB signaling, and sources of IL-1β or TNFα were specific immune subsets previously shown to be altered in MM, suggesting the presence of an immune cell-mediated feed-forward loop of bone marrow inflammation in MM. By tracking inflammatory signatures over time in individual patients undergoing first-line treatment using bulk RNA sequencing, we show that bone marrow inflammation is not reverted by successful anti-tumor therapy (see related accession number), suggesting a role for stromal fibroblasts and bone marrow inflammation in disease persistence or relapse.
