Project description:Systemic and local (oral mucosal) immune responses in acutely infected HIV individuals before the initiation of HAART have not been well characterized. Protein microarrays were used to analyze saliva and plasma from HIV infected and HIV uninfected subjects to identify new biomarkers for HIV disease progression and pathogenesis. A 507 protein microarray was employed to provide a broad view of cytokines and chemokines in saliva and plasma in acutely HIV infected subjects as compared to uninfected subjects. A custom array derived from the initial results was refined to highlight those molecules with significant change relative to control subjects indicating the potential for biological impact.

Project description:At a pH > 5, phosphopeptides have two negative charges per residue and are well-retained in anion-exchange chromatography. However, the peptides with one or two phosphate groups are not separated from the peptides with multiple Asp or Glu residues, which interfere with the identification of phosphopeptides in tryptic digests. At a pH around 2, phosphate residues have just a single negative charge but Asp and Glu have none. This facilitates the separation of phosphopeptides from unmodified acidic peptides. The singly phosphorylated peptides are retained too weakly under these conditions, due to electrostatic repulsion, unless hydrophilic interaction is superimposed in the ERLIC mode (electrostatic repulsion-hydrophilic interaction chromatography). Weak anion-exchange (WAX) and strong anion-exchange (SAX) columns were compared, both with peptide standards and with a complex tryptic digest. The SAX column exhibited higher capacity at pH 6 than did the WAX column. However, only about 60% as many phosphopeptides were identified at pH 6 than via ERLIC at pH 2. In one run, 12,467 phosphopeptides were identified, including 4233 with more than one phosphate. We conclude that chromatography of phosphopeptides is best performed at low pH in the ERLIC mode. Under those conditions the performances of the SAX and WAX materials were comparable.

Project description:Heart Failure with preserved ejection fraction (HFpEF) is a major health challenge affecting millions of people worldwide. Moreover, this disease presents multiple etiologies and associated comorbidities, leading to difficulties in diagnosis and limited therapeutic options. HFpEF underlying cellular pathophysiological mechanisms require further investigation. In this study, quantitative proteomic analysis by advanced mass spectrometry (SWATH-MS) was employed to investigate signaling pathways and mechanisms that correlate with HFpEF. Protein expression profiles were analyzed in HFpEF and non-HFpEF human left ventricular myocardium biopsy samples. Functional analysis revealed several proteins that correlated with HFpEF, including proteins associated with mitochondrial dysfunction, oxidative stress reaction, and inflammation. Additionally, proteomic profiles of HFpEF patients with diabetes mellitus indicate reduced mitochondrial oxidative phosphorylation and fatty acid oxidation capacity. Data obtained also reflects the known heterogeneity of HFpEF clinical variables. The proteomic characterization described in this work provides new insights and raises new questions related to HFpEF cellular pathophysiology, paving the way to additional studies focused on the development of novel therapies and diagnosis strategies for HFpEF patients.

Project description:Human Cardiac/Progenitod Stem Cells (hCSCs) transplantation is arising as a novel therapy option for acute myocardial infarction (AMI) patients. The majority of the studies reported point to paracrine signaling as the main effector in hCSCs activation and regenerative capacity. However, the mechanisms of action of these cells in response to AMI paracrine context are still poorly understood. In the present study, a quantitative proteomics analysis (SWATH-MS) was employed to investigate hCSC response to paracrine factors released by human cardiomyocytes (hCMs) in response to an in vitro AMI Ischemia/Reperfusion (I/R) injury. A total of 714 proteins were quantified, from which 86 were differentially expressed, including 63 proteins up-regulated and 23 down-regulated in hCSCs exposed to hCM I/R injury conditioned media vs hCSCs exposed to control hCM conditioned media. Bioinformatics functional analysis revealed up-regulation of proteins involved with endocytosis, paracrine signaling, proliferation, migration and stress response. This work provides an insight into hCSC biology in response to paracrine cues derived from hCMs upon I/R injury, and the data generated herein constitutes a rich resource for further studies aiming at potentiating the regenerative properties of these cells.

Project description:We report the genomic sequences bound by the C2H2 transcription factors BLUEJAY and JACKDAW as profiled by chromating immunoprecipitation experiments followed by Illumina high sequencing. Plants were carrying constructs of proteins (translational) fusions of these transcription factors to the yellow fluorescent protein. Gene fusions were expressed under all their genomic regulatory regions using recombineering. The recombineering technique was used to recombine the fluorecent protein at the 3' end of their genomic regions in a JATY clone carrying these genes. Subsequently the JATY clones carrying these translational fusions were introgressed into plants. We performed ChIP on roots grown under standard conditions and fixed with formaldehyde in PBS-EDTA. Sequences bound by BLUEJAY and JACKDAW were immunoprecipitated with a-GFP AbCam290 at 4 °C overnight. Biological replicate samples were make into libraries of ~100 bp insert size and 50 bp of single ends sequenced through Illumina High Sequencing. Two biological replicates of samples of plants expressing the C2H2 transcription factors fused to the yellow fluorescent protein; and of control wild type plants processed through the same protocol.

Project description:The specific aim of the present work is to expand the data on the salivary proteome of O. moubata adult ticks, particularly of female ticks, by solving the aforementioned drawbacks, as part of the in depth characterization and analysis of the O. moubata sialome. Knowing this sialome will allow identifying and selecting novel salivary antigens as targets for tick vaccines, and their subsequent testing in animal immunization trials. We pay special attention to female ticks because they are a key developmental stage in the tick life cycle and vaccines may exert on them double deleterious effects, for instance an increase of mortality and a reduction/inhibition of the reproductive performance. With that aim, in the current work we have analysed samples of female and male saliva separately using two different mass spectrometry approaches: data-dependent acquisition (DDA) LC-MS/MS and Sequential Window Acquisition of all Theoretical fragment ion spectra Mass Spectrometry (SWATH MS). This last technique is a specific variant of data-independent acquisition (DIA) methods and is emerging as a technology that combines deep proteome coverage capabilities with quantitative consistency and accuracy.

Project description:Generally saliva consists of mixture of proteins electrolytes and small organic compounds. This whole saliva stands for secretions from major (submandibular, sublingual and parotid) and minor salivary glands, along with crevicular fluid, bacteria and cellular debris. The secretion of saliva is regulated under the autonomic nervous system via signal transduction systems that couple receptor stimulation to ion transport and protein secretory mechanisms (Dodds, Johnson, & Yeh, 2005). SDS-PAGE is a unidimensional method used to analyze the molecular weights and charges of proteins by separating the proteins into bands, thereby making them visible. The most common use of gel electrophoresis is the qualitative analysis of the complex mixtures of proteins. Schwartz et al. proposed polyacrylamide gel electrophoresis (SDS-PAGE) as an adequate method to evaluate protein content in the human saliva. In this work it was aimed to study the saliva protein composition from different subjects by high resolution liquid chromatography mass spectrometry (HR-LC-MS/MS) on different days, throughout the menstrual cycle and the influence of ovulation.
