Proteomes of wood decay Basiomycetes Phanerochaete chrysosporium RP78 [Taxon ID 273507], Rhodonia placenta MAD-698-R-SB12 [Taxon ID 670580] and Jaapia argillacea MUCL33604 [Taxon ID 933084]

ABSTRACT: Culture filtrates from three wood decay fungi were analyzed after five- and 10-days growth in submerged cultures containing 0.75 % (w/v) finely ground lodgepole pine (Pinus contorta). Significant differences in proteome profiles were observed among the species.

Interplay between Two Paralogous Human Silencing Hub (HuSH) Complexes in Regulating LINE-1 Element Silencing

Project description:The Human Silencing Hub (HuSH) complex is a complex that silences retrotransposable elements invertebrates. Here, we identify a second HuSH complex, designated HuSH2, which is centered aroundTASOR2, a paralog of the core TASOR protein in HuSH. Our findings reveal that HuSH and HuSH2 localize todistinct and non-overlapping genomic loci. Specifically, HuSH localizes to and represses LINE-1retrotransposons, whereas HuSH2 targets and represses KRAB-ZNFs and interferon signaling and responsegenes. We use in silico protein structure predictions to simulate MPP8 interactions with TASOR paralogs,guiding amino acid substitutions that disrupted binding to HuSH complexes. These MPP8 transgenes andother constructs reveal the importance of HuSH complex quantities in regulating LINE-1 activity. Furthermore,our results suggest that dynamic changes in TASOR and TASOR2 expression enable cells to finely tuneHuSH-mediated silencing. This study offers insights into the interplay of HuSH complexes, highlighting theirvital role in retrotransposon regulation.

Project description:Pathogen-derived peptides presented by MHCII that are best able to activate cognate CD4+ T cells and initiate an adaptive immune response are termed immunodominant. The exact mechanisms and molecular determinants of antigen processing that contribute to immunodominance remain unclear. Recently, attention has been called to the events of proteolytic cleavage as a potential determinant. Here, we compare data generated through cleavage of hemagglutinin from influenza A, at varying pH and over a twenty-four hour time period in the presence of cathepsin B, H and S, to an immunodominant hierarchy previously established with an ex-vivo mouse model. We show that cleavage alone does not directly predict immunodominance, however resistance to digestion emerged as a determinant of immunodominance. Moreover, pH conditions contribute to shaping the peptidome available for MHCII binding and the size of the pools of unique peptides associated with immunodominance. These differences suggest the presence of multiple antigen processing pathways through which resistance to proteolytic cleavage and peptide redundancy may result in a more diverse peptidome for presentation.

FOXK2 targeting by the SCF-E3 ligase subunit FBXO24 for ubiquitin mediated degradation modulates mitochondrial respiration

Project description:FOXK2 is a crucial transcription factor implicated in a wide array of biological activities and yet understanding of its molecular regulation at the level of protein turnover is limited. Here we identify that FOXK2 is sensitive to degradation by the virulent pathogens P. aeruginosa and K. pneumoniae in lung epithelia through ubiquitin-proteasomal processing. FOXK2 through its carboxyl-terminus (aa 428-478) binds the Skp-Cullin-F-box ubiquitin E3 ligase subunit FBXO24 that mediates multisite polyubiquitylation of the transcription factor resulting in its nuclear degradation. FOXK2 was detected within mitochondria and targeted depletion of the transcription factor or cellular expression of FOXK2 mutants devoid of key carboxyl-terminal domains significantly impaired mitochondrial function. In experimental bacterial pneumonia, Fbxo24 heterozygous mice exhibited preserved mitochondrial function and Foxk2 protein levels compared to wild-type littermates. The results suggest a new mode of regulatory control of mitochondrial energetics through modulation of FOXK2 cellular abundance.

Comprehensive biochemical characterization of Mycobacterium tuberculosis clonal strains after isoniazid resistance

Project description:This project describes the isoniazid (INH) resistance acquisition event in Mycobacterium tuberculosis (Mtb) from the proteomics perspective. In this way, an exploration of the protein differences, comparing clonal INH susceptible (INHs) and INHr pairs of Mtb were evaluated. One clonal clinical and one clonal laboratory-derived Mtb pair with different susceptibility profiles to INH were studied. The laboratory INHr strain had one katG mutation (V1A), while the clinical INHr strain had two (V1A and E3V). Large-scale bacterial cultures were grown in triplicate to obtain secreted proteins as well as proteins from cell fractions. The resulting peptide solutions from all fractions were analyzed using liquid-chromatography coupled with tandem mass spectrometry (LC-MS/MS). LC-MS/MS spectra were compared against an Mtb database to determine the protein abundance. Protein abundance differences were tested by Student’s t test. Looking at the same cellular fractions, there were 25 commonly altered Mtb proteins after acquiring INH resistance. These proteins were involved in ATP synthase machinery, lipid metabolism, regulatory events, virulence, detoxification and adaptation processes.

Characterization of phosphohistidine phosphatase 1-induced changes in the mouse liver proteome

Project description:Phosphohistidine signaling in mammalian biological systems has not been well characterized. In this study, we investigated the impact of phosphohistidine phosphatase 1 (PHPT1) expression on the hepatic proteome profile in vivo. PHPT1 overexpression was carried out using adenoviral-based transgene delivery for liver-specific overexpression of PHPT1 while a heterozygous knockout was used as a model of PHPT1 deficiency. These two models were characterized using mass spectrometry-based proteomics and label-free relative quantitation. In conjunction with bioinformatic analysis, PHPT1-induced changes in several key proteins and pathways were identified in the liver. Implementation of these models in future studies will lead to far greater insight into the role of phosphohistidine signaling and PHPT1 regulation in mammalian cells.
