Qualitative proteomic identification of outer membrane vesicles of Pasteurella multocida

ABSTRACT: Based on the Raw files obtained by mass spectrometry, the corresponding database was searched, and then the protein was identified based on the results of the database search, and the quality of the mass tolerance distribution of peptides, proteins and precursors was analyzed to evaluate the quality of the mass spectrometry detection data. The identified proteins were then annotated with common functional databases, including COG, GO, and KEGG databases.

Project description:Rat left ventricular tissue LC-MSMS.Rat left ventricular tissue proteins from different groups were extracted and quantified using the BCA Protein Assay Kit (Thermo Fisher Scientific, USA). The proteins were then labeled with tandem mass tags (TMT). TMT6/10 (Pierce, USA) with different reporter ions (126-131 Da) were applied as isobaric tags for relative quantification. Then the labeled peptide aliquots were combined for fractionation and further LC-MS analysis. The LC–MS/MS analysis was carried out in Capitbalbio Technology by using Q Exactive mass spectrometer (Thermo Fisher Scientific, USA). Twenty most intense precursor ions from a survey scan were selected for MS/MS detected in Orbitrap analyser. All the tandem mass spectra were produced by higher-energy collision dissociation (HCD) method. The MS/MS data was collected and searched against the Oryctolagus cuniculus database using the Sequest algorithms. A protein with fold change≥1.5, and the presence of least 2 unique peptides with a P value <0.05, was considered to be differentially expressed protein (DEP). Finally, DEPs were analyzed by reference to three key databases: Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), Reactome and the Clusters of Orthologous Groups (COG).

Genome-wide transcriptional response of the Arctic bacterium Pseudoalteromonas sp. A2 to oxidative stress

Project description:Transcriptomic sequencing was performed to obtain the key functional genes involved in the adaptation of oxidative stress induced by hydrogen peroxide (H2O2) in the Arctic bacterium Pseudoalteromonas sp. A2. Exposure to 1 mmol/L H2O2 resulted in large alterations of the transcriptome profile, including significant upregulation of 109 genes and significant downregulation of 174 genes. Functional classification of differentially expressed genes revealed that most of genes affiliated with biological adhesion, negative regulation of biological process, enzyme regulator activity, protein binding transcription factor activity and structural molecular activity were upregulated, and most of genes affiliated with multicellular organismal process and extracellular region were downregulated. It was notably that fifteen genes affiliated with flagella and four genes affiliated with heat shock proteins were significantly upregulated. Meanwhile, nine genes affiliated with cytochrome and cytochrome oxidase, and five genes affiliated with TonB-dependent receptor, were significantly downregulated. However, eighteen genes with antioxidant activity categorized by GO analysis showed differential expressions. Proteome Changes of Diary Calve Rumen Epithelium from Birth to Postweaning

Project description:Rumen epithelium plays a central role in absorbing, transporting, and metabolizing of short-chain fatty acids. For diary calve, the growth of rumen papillae greatly enhances the rumen surface area to absorb nutrients. However, the molecular mechanism underlying diary calve rumen postnatal development remains rarely understood. Here, we firstly performed a shotgun approach and bioinformatics analyses were used to investigate and compare proteomic profiles of Holstein calve rumen epithelium on day 0, 30, 60 and 90 of age. Then,a total of 4372 proteins were identified, in which we found 852, 342, 164 and 95 differentially expressed proteins (DEPs) between D0 and D30, between D30 and D60, between D60 and D90, respectively. Finally, Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses were performed to provide a comprehensive proteomic landscape of diary calve rumen development at tissue level.To conclude, our data indicated that keratinocyte differentiation, mitochondrion formation, the establishment of urea transport and innate immune system play central roles during rumen epithelium development. BH4 presents an important role in rumen epithelial keratinization. The biological processes of BH4 biosynthesis and molecular function of NADP binding participate in mitochondrial cristae formation. The proposed datasets provide a useful basis for future studies to better comprehend diary calve rumen epithelial development.

Genome-wide transcriptional changes of ramie (Boehmeria nivea LM-oM-<M-^NGaud) in response to the infection of root-lesion nematode

Project description:The Root-lesion nematode (RLN) Pratylenchus coffeae is a major ramie pest causing severe fiber yield loss annual in China. The response mechanism of ramie to RLN-infection is poorly understood. Two RLN-infected plants (Inf1 and Inf2) and two control plants (CO1 and CO2) were individually used to sequence by Illumina pair-end sequencing. About 56.3, 51.7, 43.4 and 45.0 million sequencing reads were generated from the libraries of CO1, CO2, Inf1 and Inf2, respectively. De novo assembly for these 196 million reads yielded 50,486 unigenes with an average length of 853.3 bp. Based on sequence similarity search with known proteins, a total of 24,820 (49.2%) genes were annotated for their function. Comparison of gene expression level between CO and Inf ramie based on the normalized value of read counts per kilobase of exon model per million reads (RPKM) revealed that there were 777 differentially expressed genes (DEGs). Further, these functional category of DEGs were classified by assigning them to gene ontology (GO) and clusters of orthologous group (COG). Pathway enrichment analysis showed that three pathways (Phenylalanine metabolism, Carotenoid biosynthesis and Phenylpropanoid biosynthesis) were severely influenced by RLN-infection. The genome-wide expression profiling of ramie responding to RLN-infection was first characterized. A series of candidate genes and pathways that may contribute to defense response against RLN in ramie will be helpful for further improving the resistance to RLN-infection. A total of four samples, two replicates of control plant (CO1 and CO2) and two replicates of RLN-infected plants (Inf1 and Inf2) were used for RNA-seq.

Project description:In our study, differential male nucleus events and development behaviors were revealed from the fertilized eggs in response to the sperm from males of genotypic sex determination (GSD) and temperature-dependent sex determination (TSD) in gibel carp. When the eggs of maternal fish were fertilized by the sperm from males of GSD, the fertilized egg encountered similar sexual reproduction events and behaviors. However, when the eggs of maternal fish were fertilized by the sperm from males of TSD, a typical process of gynogenesis was observed. To reveal the underlying molecular mechanism of differential sperm nucleus development behaviors in the fertilized eggs, iTRAQ-based quantitative semen proteomics were performed on three semen samples from three males of GSD and three semen samples from three males of TSD respectively.
