Project description:In this study, NAC was UV-crosslinked using the photo-crosslinking amino acid p-benzoyl-L-phenylalanine (pBPA) in order to determine specific interaction sites of the alphaNAC N-terminus in the native protein structure. Furthermore, quantitative chemical crosslinking coupled to mass spectrometry (q-XL-MS) was used to compare crosslink abundances of a NAC mutant versus wild type NAC in order to determine the influence of the mutated motive on the structural dynamics of NAC.

De novo sequencing of an unknown monoclonal antibody using BU-MS and elucidation of the neutralizing antibody-Streptolysin O complex via cross-linking and hydrogen-deuterium exchange mass spectrometry

Project description:The identification of protective epitopes in bacterial pathogens using mass spectrometry proteomics is essential for advancing vaccine design, especially against the backdrop of increasing antibiotic resistance. Our study introduces an innovative strategy, leveraging multi-modal mass spectrometry techniques, to decode the interaction between a neutralizing monoclonal antibody (nAb) and the Streptolysin O (SLO) toxin from Streptococcus pyogenes. By integrating XL-MS, HDX-MS, and computational modeling, we successfully identified and characterized a conserved protective epitope within SLO, providing critical insights for vaccine development. Utilizing a novel nAb sequenced through de novo bottom-up shotgun MS, we explored its binding mechanism and interaction with the SLO antigen with structural proteomics such as XL-MS and HDX-MS. This study not only clarifies the conformational epitope structure but also illuminated the antibody's unique protective mechanism mode. The epitope's high conservation (near 100%) across various S. pyogenes strains underscores its potential as a universal target for vaccine strategies. Additionally, our approach overcomes traditional limitations in epitope mapping, showcasing the power of mass spectrometry in resolving challenging antibody-antigen interfaces. Our findings represent a significant leap in understanding bacterial pathogenesis and immune defense, laying the groundwork for designing next-generation vaccines. The data generated from this study can guide the development of targeted therapies and vaccines, offering new solutions to combat severe streptococcal infections.

The novel data type requires a bespoke data analysis approach. The new RNxQuest Python package supports this approach. Here we demonstrate the performance of the new package using a mixture of novel and published datasets.

Structural dynamics of the E6AP/UBE3A-E6-p53 enzyme-substrate complex

Project description:Deregulation of the ubiquitin ligase E6AP is causally linked to the development of human disease, including cervical cancer. In complex with the E6 oncoprotein of human papillomaviruses, E6AP targets the tumor suppressor p53 for degradation, thereby contributing to carcinogenesis. Moreover, E6 acts as a potent activator of E6AP by a yet unknown mechanism. However, structural information explaining how the E6AP-E6-p53 enzyme-substrate complex is assembled, and how E6 stimulates E6AP, is largely missing. We therefore developed and applied different approaches in structural mass spectrometry to show that binding of E6 induces conformational rearrangements in E6AP, which result in the positioning of E6 and p53 in the immediate vicinity of the catalytic centre of E6AP. Our data provides structural and functional insights into the dynamics of the full-length E6AP-E6-p53 enzyme-substrate complex and reveals how E6 can both stimulate the ubiquitin ligase activity of E6AP and facilitate the transfer of ubiquitin from E6AP onto p53.

The UBA domain of Ubc1 (Ube2K) Facilitates the Assembly of K48/K63-Branched Ubiquitin Chains

Project description:The assembly of a specific polymeric ubiquitin (Ub) chain on a target protein is a key event in the regulation of numerous cellular processes. Yet, the mechanisms that govern the selective synthesis of particular polyubiquitin signals remain enigmatic. The ubiquitin-conjugating (E2) enzymes Ubc1 in yeast and Ube2K in mammals exclusively generate polyubiquitin linked through lysine 48 (K48). Uniquely among E2 enzymes, Ubc1 and Ube2K harbor a Ub binding UBA domain with unknown function. We found that this UBA domain preferentially interacts with Ub chains linked through lysine 63 (K63). Based on structural modeling, in vitro ubiquitination experiments and NMR studies, we propose that the UBA domain aligns Ubc1 with K63-linked polyubiquitin and facilitates the selective assembly of K48/K63-branched Ub molecules. Genetic experiments link the activity of the UBA domain and hence the formation of this unusual Ub chain topology to the maintenance of cellular proteostasis.

Using internal standard guided acquisition with the SureQuant acquisition mode on the Oribtrap Exploris 480 mass spectrometer (Thermo Scientific), the real-time detection of trigger peptides during analysis initiates the sensitive and selective quantitation of endogenous pTyr targets. This framework allows for reliable quantification of several hundred commonly dysregulated pTyr targets with high quantitative accuracy and improves the robustness and usability of targeted acquisition.
