Identification of proteins co-precipitating with mammalian purified MRAS Q71L

ABSTRACT: During the purification of recombinantely expressed MRAS and MRAS mutants, there were additional proteins which appeared to co-precipitate and were detected by Coomassie staining. Since the apparent molecular weight was within the range for small GTPase proteins, we sought to determine the identity of these proteins.

GFI1 tethers the NuRD complex to open and transcriptionally active chromatin in myeloid progenitors

Project description:GFI is a DNA binding transcriptional repressor that regulates myeloid differentiation. Here, we show that GFI1 interacts with the chromodomain helicase CHD4 and other components of the nucleosome remodeling and deacetylase (NuRD) complex. Our data demonstrated that GFI1 and GFI1/CHD4 complexes occupy sites of open chromatin enriched for histone marks associated with active transcription or different sets of genes that are either enriched for IRF1 or SPI-1 consensus binding sites. In addition, our study provided evidence that GFI1 affects the chromatin remodeling activity of the NuRD complex. Overall, our results indicate that GFI1/CHD4 complexes control chromatin openness and histone modifications differentially to regulate target genes, which govern the immune response, nucleosome organization, or metabolic processes.

The hGID GID4 E3 ubiquitin ligase complex targets ARHGAP11A to regulate cell migration

Project description:The human GID (hGID) complex is a key E3 ligase regulating multiple cellular processes, including cell cycle progression and metabolic activity. However, the biological functions controlled by hGID remain poorly investigated. Here, we show that the hGID substrate receptor GID4 regulates cell migration and growth. Biochemical and cellular assays combined with proximity-dependent biotinylation (BioID2) uncovered that GID4 targets ARHGAP11A for degradation. Knockdown of GID4 or inhibition of the GID4 substrate binding pocket impairs motility and directed cell movement, whereas abrogation of ARHGAP11A significantly rescues this cell migration defect. GID4 inhibits cell migration by degrading ARHGAP11A thereby preventing its accumulation at the cell periphery where it turns off RhoA activity. Moreover, our BioID2-GID4 screens revealed a variety of substrate profiles beyond Pro/N-degron motifs with functions in microtubule binding, cytoskeletal dynamics and other biological processes. Overall, we identified cellular functions and a wide range of physiological hGID degradation substrates, which paves the way for deciphering molecular pathways regulated by hGID E3 ligase activity through its GID4 substrate receptor.

KRAB Zincfinger Interactome - The interactome of KRAB zinc finger proteins reveals the evolutionary history of their functional diversification

Project description:Krüppel-associated box (KRAB)-containing zinc finger proteins (KZFPs) represent the largest family of human transcription factors. The majority of its members bind to Transposable Elements (TEs), which they repress through the recruitment of the repressor KAP1 to their conserved KRAB domain. In addition to this recognized role, some KZFPs seem to favor different types of loci such as transcription start sites or display diverse functions such as imprinting and gene regulation. Intriguingly, a subset of KZFPs was shown not to recruit the corepressor KAP1. Therefore, we sought to get a better picture of KZFPs putative roles and their association with KAP1. In order to do so, we generated the interactomes of 101 KZFPs through Affinity Purification followed by Mass Spectrometry (AP-MS).

Identification of a novel Bromodomain / Casein Kinase II / TAF-containing complex as a regulator of mitotic condensin function

Project description:ABSTRACT: Condensin is a central regulator of mitotic genome structure, with mutants showing poorly condensed chromosomes and profound segregation defects. Here we identify the fission yeast NCT complex, comprising the Nrc1 BET-family tandem bromodomain protein (SPAC631.02), Casein Kinase II (CKII) and several TAFs, as a novel regulator of condensin function (where NCT mutants restore the formation of segregation-competent chromosomes in cells containing defective condensin). Synchronous ChIP-seq shows that NCT and condensin bind similar genomic regions, but only briefly co-localize during the periods of chromosome condensation and decondensation. These results are consistent with a model where NCT targets CKII to chromatin in a cell cycle-directed manner to modulate the activity of condensin during chromosome condensation and decondensation. DATA: Study includes ChIP-seq of fission yeast H3-K4Me3, H3-K36Me3, TBP, Taf7, Nrc1, Cka1 from aynchronous cells; Nrc1 and Cut3 (representing condensin) from four synchronized cell-cycle stages estimated as G2/M, Metaphase, Anaphase and G1/S.

Saprolegnia parasitica proteome

Project description:In this project, we made a comprehensive quantitative proteomic analysis of four defined developmental stages of S. parasitica (mycelium, primary cysts, secondary cysts and germinated cysts) to gain greater insight into the types of proteins specifically linked to each stage. A total of 2423 unique proteins were identified using qualitative (gel-based) and quantitative (iTRAQ, isobaric tags for relative and absolute quantitation) approaches. Of these, 358 proteins, associated with various biological processes, were found to be significantly enriched between different life cycle stages of S. parasitica. The transcript abundance of several cyst and mycelium enriched proteins was also checked by quantitative real-time PCR. This is the first large scale proteomic analysis on Saprolegnia and the data from this study will enhance our current knowledge about this pathogen by identifying biological processes key to each developmental stage.

Borrelia PeptideAtlas: A proteome resource of common Borrelia burgdorferi isolates for Lyme community

Project description:Lyme disease is a result from an infection by the spirochete Borrelia burgdorferi, and is the leading vector-borne disease in North America. Due to the genomic and proteomic variability of different B. burgdorferi isolates, the study and further comparison of their proteome is key to understand the biology and infectivity of these spirochetes. Mass spectrometry-based proteomics was used to assemble peptide datasets of laboratory isolates B31, MM1, B31-ML23, and the infective isolates B31-5A4, B31-A3, and 297, as well as other public datasets, and is publicly available as the Borrelia PeptideAtlas (http://www.peptideatlas.org/builds/borrelia/). These datasets include information on total proteome, secretome, and membrane proteome of the B. burgdorferi.

CPTAC High-grade serous ovarian carcinoma SWATH-MS

Project description:Sequential Window Acquisition of All Theoretical Mass Spectra (SWATH-MS) is a DIA method whose use in proteomic studies has increased considerably within the past five years. SWATH-MS acquires a complete and permanent digital record for all the detectable MS/MS spectra of a sample using DIA. After their generation, the SWATH-MS maps can be used for iterative analyses of candidate proteins. As with any analytical methodology that has potential widespread use, several studies have been conducted to optimize and evaluate the performance of SWATH-MS. The present dataset was acquired from 103 tissue samples of high-grade serous ovarian carcinoma collected and processed in the context of the CPTAC initiative and analyzed via bottom-up SWATH mass spectrometry.

TAILS proteomics of murine pancreatic tumors

Project description:Aberrant proteolysis by cysteine cathepsins is implicated in carcinogenesis, but knowledge of cathepsin substrates mediating tumor-promoting or suppressing effects is limited. Here we characterize tumor proteome and in vivo cathepsin substrates using cathepsin knockout mice and the RIP1-Tag2 model of pancreatic islet carcinogenesis. Applying an unbiased systems-level proteomics approach, Terminal Amine Isotopic Labeling of Substrates (TAILS), we identified cysteine cathepsin B, H, L, S, Z substrates and their cleavage sites. Among 1,935 proteins and 1,114 N-termini identified by TAILS using 8-plex iTRAQ protein labeling, 145 neo-N-termini were significantly changed in one (55%) or more knockouts suggesting a lack of direct compensation at substrate level by other cathepsins. Most affected N-termini (56-83% for different cathepsins) represented degradative cathepsin activity, whereas 17-44% of neo-N termini represented stable proteolytic products in the tumors and were enriched for extracellular proteins. We identified candidate substrates for mediating signaling roles of cysteine cathepsins in tumorigenesis.
