Project description:Chemokine-like factor-like MARVEL-transmembrane domain containing protein 5 (CMTM5) is a tetraspan-transmembrane protein highly enriched in oligodendrocytes and central nervous system (CNS) myelin. We analyzed the proteome of myelin biochemically purified from mouse brains upon genetic disruption of the Cmtm5-gene specifically in myelinating cells. An ion mobility-enhanced version of data-independent acquisition (DIA) workflow with alternating low and elevated energy (referred to as UDMSE) was used to compare protein abundance in Cmtm5 cKO and CTRL samples by label-free quantification. Specifically, dynamic range enhancement (DRE)-UDMSE was applied as a dedicated data acquisition mode recently introduced for routine differential myelin proteome profiling. We found that Cmtm5 cKO mice displayed a largely similar myelin proteome composition as control mice and, together with other data such as electron micrographs, concluded that CMTM5 is not essential for myelin biogenesis and composition. However, oligodendroglial Cmtm5-deficiency causes an early-onset progressive axonopathy, presumably following a Wallerian-like pathomechanism. These results indicate that CMTM5 is involved in the function of oligodendrocytes to maintain axonal integrity rather than myelin biogenesis.

Project description:We revisited the proteome of myelin biochemically purified from the brains of healthy c56Bl/6N-mice utilizing complementary proteomic approaches for deep qualitative and quantitative coverage. A data-independent acquisition (DIA) workflow with alternating low and elevated energy (MSE) provided the high dynamic range required for correct quantification of highest-abundance proteins. According to this analysis, the most abundant myelin proteins PLP, MBP, CNP and MOG constitute 38%, 30%, 5% and 1% of the total myelin protein, respectively. Combined with data from an ion mobility-enhanced version of the MSE mode (referred to as UDMSE) and from 1D-gel-based proteomic approaches, we provide the most comprehensive proteome resource of CNS myelin so far and correlate it with published datasets on mRNA and protein abundance profiles of myelin and oligodendrocytes. Using dynamic range enhancement (DRE)-UDMSE as a dedicated data acquisition mode for routine differential myelin proteome profiling, we also establish that the myelin proteome displays only minor changes if assessed after a post mortem-delay of six hours. Together, these data provide a basis for addressing proteomic heterogeneity of myelin in mouse models and human patients with white matter disorders.

Project description:While the myelin proteome is well characterized in mice, much less is known about the protein composition of myelin in non-mammalian species such as zebrafish (Danio rerio), despite its increasing popularity as model organism for myelin biology. Here, we assess the proteome of myelin biochemically purified from the brains of adult zebrafish by complementary proteomic approaches for deep qualitative and quantitative coverage. A data-independent acquisition (DIA) workflow with alternating low and elevated energy (MSE) provided the high dynamic range required for correct quantification of highest-abundance proteins. According to this analysis, the predominant Ig-CAM myelin protein zero (MPZ/P0), myelin basic protein (MBP) and the short chain dehydrogenase 36K constitute 12%, 8% and 6% of the total myelin protein, respectively. Combined with data from an ion mobility-enhanced version of the MSE mode (referred to as UDMSE) and from 1D-gel-based proteomic approaches, we provide the most comprehensive proteome resource of zebrafish myelin so far, correlate it with previously established mRNA-abundance profiles, and demonstrate both similarities and heterogeneity of myelin composition between teleost fish and rodents.

Project description:Using the sciatic nerve as a model, we biochemically purified peripheral nervous system (PNS) myelin and systematically assessed its proteome by dedicated, partly ion mobility-enhanced data-independent acquisition (DIA) workflows with alternating low and elevated energy (MSE) modes. Specifically, we used MSE for correct quantification of highest-abundance proteins, UDMSE for deep quantitative proteome coverage, and dynamic range enhancement (DRE)-UDMSE for comparative analysis, the latter mode providing a good compromise between dynamic range, identification rate and instrument run time for routine differential myelin proteome profiling. We found that integration of the proteome data with the total nerve transcriptome is suited to determine comprehensive molecular profiles in healthy nerves and in myelin-related disorders. This work provides the most comprehensive proteome resource thus far to approach development, function and pathology of peripheral myelin, and a straightforward, accurate and sensitive workflow to address myelin diversity in health and disease.

Project description:To assess whether the CNS myelin proteome varies within the same species, we used quantitative mass spectrometry to compare myelin purified from mouse brains at three developmental timepoints (P18, P75, 6 months), brains of male and female mice, and four CNS regions (cortex, corpus callosum, optic nerve, spinal cord). We utilized a data-independent acquisition (DIA) workflow with alternating low and elevated energy (MSE) and an ion mobility-enhanced version thereof (referred to as UDMSE) to achieve both, a correct quantification of exceptionally abundant myelin proteins and a comprehensive coverage of the myelin proteome. Label-free protein quantification revealed that the myelin protein composition matures between P18 and P75, and remains largely similar up to 6 months. Proteins with decreasing abundance included cytoskeleton-associated proteins (regulating sheath growth and wrapping), whereas proteins with increasing abundance included all subunits of the septin filament (stabilizing mature myelin), and potentially protective proteins. Among the latter was quinoid dihydropteridine reductase (QDPR), which emerges as a highly specific marker for mature oligodendrocytes and myelin. Conversely, female and male mice display essentially similar myelin proteomes and the myelin-enriched fractions from the four CNS regions mainly differ by the abundance of HCN2-channels in spinal cord myelin as a requirement for particularly long sheaths, apart from the extent of contaminating mitochondrial and synaptic proteins.

Project description:While myelin is commonly assessed in mice as a model for humans, it remained unclear to which extent their myelin protein composition is similar. We analyzed the proteome of myelin biochemically purified from human white matter by two steps of discontinuous sucrose density gradient centrifugation intermitted by osmotic shocks. We utilized a data-independent acquisition (DIA) workflow with alternating low and elevated energy (MSE) and an ion mobility-enhanced version thereof (referred to as UDMSE) to achieve both, a correct quantification of exceptionally abundant myelin proteins and a comprehensive coverage of the myelin proteome. Label-free protein quantification revealed that the relative abundance of the structural myelin proteins PLP, MBP, CNP and SEPTIN8 correlates well with that in c57Bl/6N-mice. Conversely, multiple other proteins were identified exclusively or predominantly in human or mouse myelin. Species-dependent diversity of myelin protein composition can be instructive when translating from mouse models to humans.

Project description:Brain function requires a constant supply of glucose. However, the brain has no known energy stores, except for glycogen granules in astrocytes. Here, we addressed the question whether oligodendroglial lipid metabolism can provide an energy reserve in white matter tracts. Among other approaches including microscopy and electrophysiology applied to acutely isolated optic nerves from young adult mice used as a model system, we also employed quantitative proteome analysis to study alterations of the whole optic nerve proteome upon glucose deprivation. We compared optic nerve fractions from two different low-glucose incubation conditions (16 h in 0 mM glucose/10 mM sucrose or 24 h in 1 mM glucose/9 mM sucrose) with those from the respective control conditions in regular medium (10 mM glucose/0 mM sucrose). Optic nerve fractions from five animals per condition were processed with replicate digestion, resulting in two technical replicates per biological replicate and thus in a total of 20 LC-MS runs to be compared per individual experiment. We utilized a data-independent acquisition (DIA) workflow with alternating low and elevated energy (MSE) and an ion mobility-enhanced version thereof (referred to as UDMSE) to achieve both, a correct quantification of exceptionally abundant myelin proteins and a comprehensive coverage of the optic nerve proteome. Label-free protein quantification revealed a non-significant trend toward higher myelin protein abundance, a reduced abundance of some glycolytic enzymes, an increased abundance of fatty acid binding proteins and enzymes of fatty acid metabolism, as well as a higher steady-state level of some autophagy-related proteins. Taken together, our study indicates that ongoing oligodendroglial lipid degradation feeds rapidly into white matter energy metabolism, and that the imbalance of myelin synthesis and degradation can underlie unexplained myelin thinning in aging and disease.

Project description:Myelin, the electrically insulating axonal sheath, is composed of lipids and proteins with exceptionally long lifetime. Using 3D electron microscopy, mass spectrometry imaging, and quantitative proteome analysis, we addressed the question how myelin function is affected by myelin turnover. We studied the integrity of myelinated tracts after experimentally preventing the formation of new myelin in the CNS of adult mice by an inducible myelin basic protein (Mbp) null allele. Recombined oligodendrocytes continued to express myelin genes, but failed to establish MBP-dependent compaction of myelin sheaths. Abundance changes of myelin proteins upon Mbp ablation were analyzed in whole optic nerve lysates at different time points and compared with shiverer mice. This naturally occurring mutant is inable to developmentally form compact myelin due to the lack of MBP and served as proxy for the demyelination endpoint. Label-free protein quantification using an ion mobility-enhanced data-independent acquisition (DIA) workflow with alternating low and elevated energy (referred to as UDMS^E) revealed that numerous myelin proteins are reduced in abundance, while microglia and astrocyte markers were increased, indicative of neuropathology. Taken together, we observed an axonal pathology with about 50% myelin loss after 20 weeks and concluded that functional axon-myelin units require the continuous incorporation of new myelin membranes.

Project description:GFAP and vimentin deficiency alters gene expression in astrocytes and microglia in wild-type mice and changes the transcriptional response of reactive glia in mouse model for Alzheimer's disease. Reactive astrocytes with an increased expression of intermediate filament (IF) proteins Glial Fibrillary Acidic Protein (GFAP) and Vimentin (VIM) surround amyloid plaques in Alzheimer's disease (AD). The functional consequences of this upregulation are unclear. To identify molecular pathways coupled to IF regulation in reactive astrocytes, and to study the interaction with microglia, we examined WT and APPswe/PS1dE9 (AD) mice lacking either GFAP, or both VIM and GFAP, and determined the transcriptome of cortical astrocytes and microglia from 15- to 18-month-old mice. Genes involved in lysosomal degradation (including several cathepsins) and in inflammatory response (including Cxcl5, Tlr6, Tnf, Il1b) exhibited a higher AD-induced increase when GFAP, or VIM and GFAP, were absent. The expression of Aqp4 and Gja1 displayed the same pattern. The downregulation of neuronal support genes in astrocytes from AD mice was absent in GFAP/VIM null mice. In contrast, the absence of IFs did not affect the transcriptional alterations induced by AD in microglia, nor was the cortical plaque load altered. Visualizing astrocyte morphology in GFAP-eGFP mice showed no clear structural differences in GFAP/VIM null mice, but did show diminished interaction of astrocyte processes with plaques. Microglial proliferation increased similarly in all AD groups. In conclusion, absence of GFAP, or both GFAP and VIM, alters AD-induced changes in gene expression profile of astrocytes, showing a compensation of the decrease of neuronal support genes and a trend for a slightly higher inflammatory expression profile. Project description:Isolation of glia from Alzheimer's mice reveals inflammation and dysfunction. Reactive astrocytes and microglia are associated with amyloid plaques in Alzheimer's disease (AD). Yet, not much is known about the molecular alterations underlying this reactive phenotype. To get an insight into the molecular changes underlying AD induced astrocyte and microglia reactivity, we performed a transcriptional analysis on acutely isolated astrocytes and microglia from the cortex of aged controls and APPswe/PS1dE9 AD mice. As expected, both cell types acquired a proinflammatory phenotype, which confirms the validity of our approach. Interestingly, we observed that the immune alteration in astrocytes was relatively more pronounced than in microglia. Concurrently, our data reveal that astrocytes display a reduced expression of neuronal support genes and genes involved in neuronal communication. The microglia showed a reduced expression of phagocytosis and/or endocytosis genes. Co-expression analysis of a human AD expression data set and the astrocyte and microglia data sets revealed that the inflammatory changes in astrocytes were remarkably comparable in mouse and human AD, whereas the microglia changes showed less similarity. Based on these findings we argue that chronically proinflammatory astrocyte and microglia phenotypes, showing a reduction of genes involved in neuronal support and neuronal signaling, are likely to contribute to the neuronal dysfunction and cognitive decline in AD. 2 cell types from 2 conditions: cortical microglia and cortical astrocytes from 15-18 month old APPswe/PS1dE9 mice compared to wildtype littermates.
