ABSTRACT: Hepatocellular carcinoma, non-tumour adjacent tissue samples and hualthy liver samples were processed to obtain cytosolic and nuclear protein fractions, then analyzed by SWATH MS.

SWATH-MS analysis of nuclear and cytoplasmic fractions of rat Sertoli cells

Project description:The Sertoli cells (Sc) of 5 days (infant) and 12 days (pubertal) old rat were isolated and cultured in triplicates. Nuclear and cytoplasmic fractionation was done for both the cases. All the four protein fractions (nuclear and cytoplasm of infant and pubertal Sc) were anaysed using Lc-MS/MS. SWATH analysis was done for all the four samples in biological and technical replicates. The objective was to quantity the proteins of all the samples with respect to each other at whole proteome level.

HCC progression - Quantitative proteome analysis reveals the correlation between endocytosis-associated proteins and hepatocellular carcinoma dedifferentiation

Project description:Endocytosis is a cellular function which is likely to take part in HCC development due to its important role in regulating the abundances of vital signaling receptors. In this study, we aimed to investigate the expression of endocytosis-associated proteins in HCCs with various differentiation grades. Therefore, we analyzed 36 tissue specimens from HCC patients via label-free LC-MS/MS including 19 HCC tissue samples with different degrees of histological grades and 17 corresponding non-tumorous tissue controls. Following label-free analysis the abundances of SCAMP3 and CLTC were immunohistochemically examined in tissue sections of 84 HCC patients. We demonstrate the novel association of several endocytosis-associated proteins, in particular SCAMP3 with HCC progression.

Quantitative proteome analysis of hepatocellular carcinoma tissue

Project description:Hepatocellular carcinoma (HCC) is one of the most aggressive tumors and the treatment outcome of this disease is improved when the cancer is diagnosed at early stages. This requires biomarkers allowing for an accurate and early tumor diagnosis. To identify potential markers for such applications we performed a label-free proteome analysis using samples collected from 19 patients. We analyzed the data considering events known to take place in early events of HCC development such as abnormal regulation of Wnt/b-catenin and activation of receptor tyrosine kinases (RTKs). We expected that such analysis can lead to the identification of potential biomarkers for early-stage HCC diagnosis. 31 proteins functionally linked to downstream interactors of Wnt/b-catenin and parts of RTKs´-activated pathways Ras and JAK/STAT were selected for verification in a larger and independent cohort (n= 31) using selected (multiple) reaction monitoring (SRM/MRM).

Microarray analysis of microRNA expression patterns in different hepatocellular cancinoma subtypes

Project description:Previously, we have found a specific subtype of HCCs named solitary large hepatocellular carcinoma (SLHCC), which was >5 cm in diameter, had just single lesion, and always grew expansively within an intact capsule or pseudocapsule. Accordingly, we classified HCCs into 3 different subtypes: SLHCC, nodular HCC (NHCC, node number ≥ 2) and small HCC (SHCC, solitary nodular, diameter ≤ 5 cm). Further study confirmed that SLHCC had unique clinical and pathological characteristics, and its metastatic potential was comparable with SHCC, but significantly lower than NHCC. After hepatic resection, SLHCC exhibited a similar long-term overall and disease-free survival with SHCC, but much better than NHCC. To gain a better understanding of the molecular biologic characteristics of SLHCC, we performed miRNAs array analysis in there three subtypes of HCC.

Project description:All living cells rely on the communication with other cells to ensure their function and survival. Molecular signals are sent among cells of the same cell type and from cells of one cell type to another. In cancer, not only the cancer cells themselves are responsible for the malignancy, but also stromal (non-cancerous) cells and the molecular signals they send to cancer cells are important factors that determine the severity and outcome of the disease. Therefore, the identification of stromal signals and their influence on cancer cells is important when looking for novel treatment strategies. Clinically Relevant Proteomic Signature in Hepatocellular Carcinoma Patients with Macrovascular Invasion

Project description:Vascular invasion is considered as the critical risk factors for tumor recurrence of hepatocellular carcinoma (HCC). To reveal the molecular mechanisms underlying macrovascular invasion (MaVI) and metastasis in HCC, we performed an iTRAQ based proteomic study to identify notably dysregulated proteins in 53 HCC patients with differential vascular invasion. In patients with MaVI, 47 proteins were significantly down-regulated in HCC tumor tissue. More importantly, 30 of them were not changed in HCC without MaVI. Gene ontology analysis of these 47 proteins shows the top 3 enriched pathways are urea cycle, gluconeogenesis and arginine biosynthetic process. We validated 9 remarkably dysregulated candidates in HCC patients with MaVI by Western blot, including 8 down-regulated proteins (CPS1, ASS1, ASL, ARG1, BHMT, DMGDH, Annexin A6 and CES1) and 1 up-regulated protein (CKAP4). Furthermore, dysregulation of CPS1, ASL and ARG1, key enzymes involved in urea cycle, together with Annexin A6 and CES1, major proteins in regulating cholesterol homeostasis and fatty acid ester metabolism were verified using immunohistochemical staining. The significant down-regulation of urea cycle generates clinically relevant proteomic signature in HCC patients with macrovascular invasion, which may provide possible insights into the molecular mechanisms of metastasis and new therapeutic targets of HCC.

Project description:Cells treated with a specific antibody against α5β1 integrin exhibited cell spreading and scattering, over-expression of liver stem/progenitor cell markers and activation of the ERK1/2 and p38 MAPKs signaling cascades, in a similar manner to the process triggered by HGF/SF1 stimulation. Gene expression profiling revealed marked transcriptional changes of genes involved in cell adhesion and migration, as well as genes encoding chromatin remodeling factors. Australian Scorpion Hormurus waigiensis Venom Fractions Show Broad Bioactivity Through Modulation of Bio-Impedance and Cytosolic Calcium.

Project description:Scorpion venoms are a rich source of bioactive molecules, but characterisation of toxin peptides affecting cytosolic Ca2+, central to cell signalling and cell death, is limited. We undertook a functional screening of the venom of the Australian scorpion Hormurus waigiensis to determine the breadth of Ca2+ mobilisation. A human embryonic kidney (HEK293) cell line stably expressing the genetically encoded Ca2+ reporter GCaMP5G and the rabbit type 1 ryanodine receptor (RyR1) was developed as a biosensor. Size-exclusion Fast Protein Liquid Chromatography separated the venom into 53 fractions, constituting 12 chromatographic peaks. Liquid chromatography mass spectroscopy identified 182 distinct molecules with 3 to 63 components per peak. The molecular weights varied from 258 Da-13.6 kDa, with 53% under 1 kDa. The majority of the venom chromatographic peaks (tested as six venom pools) were found to reversibly modulate cell monolayer bioimpedance, detected using the xCELLigence platform (ACEA Biosciences). Confocal Ca2+ imaging showed 9/14 peak samples, with molecules spanning the molecular size range, increased cytosolic Ca2+ mobilization. H. waigiensis venom Ca2+ activity was correlated with changes in bio-impedance, reflecting multi-modal toxin actions on cell physiology across the venom proteome.
