ABSTRACT: HeLa treated with IAA or NEM (Figure S3). Stable cell line expressing GALT1-HA-sCGrx1p sensor protein were treated with 20 mM NEM (A) or IAA (B) for 30 min at 37°C. The processed samples are anti-HA magnetic beads with the sensor protein captured from whole cell lysate.

RNA from a strain overexpressing MKS1, NNK1, or FMP48 was competitively hybridized with RNA from an identically treated strain carrying empty vector.<br><br>FMP48 = YGR052W. MKS1 = YNL076W. NNK1 = YKL171W.

Transcription profiling of Drosophila cell lines S3, Kc and S3

Project description:Background: We would like to use Drosophila cell lines to investigate the transcriptional responses to Nitric Oxide donors and inhibitors. As a pilot to this we would like to compare the transcriptional profile of 3 cell lines we are using in our lab (S3, Kc and S3). This study is being done in parallel to an in vivo genetic screen to indentify required genes. This work is funded by the BBSRC. Plan: Pairwise comparisons of each cell line to the other two. Cells will be grown at low density in identical conditions. Cells will be harvested and RNA prepared in Trizol as recommended.

NIK-HA or NIK-HA in combination with FLAG-NEDD8 were co-expressed in HEK293T cells. NIK-HA were pulled down via denaturing immunoprecipitation protocol, subject to SDS-PAGE, in-gel trypsin digestion, and Nano LC-MS/MS Analysis. The potential peptides containing K-GG sites were identified.

Transcription profiling time series of thymocytes from HNT-TCR transgenic mice injected with HA peptide to induce thymic negative selection

Project description:During T cell development in the thymus, negative selection eliminates autoreactive and potentially harmful T cells, leading to central tolerance. This process, involves specific apoptosis programs thought to be governed by the transcription factor Nur77. To analyze the genetic pathways involved in thymic negative selection and to point to new genes involved in thymic selection, we performed a high throughput temporal expression profiling of thymocytes from HNT-TCR transgenic mice undergoing specific peptide-mediated thymic negative selection, using oligonucleotide microarrays. We used HNT-TCR transgenic mice that are on a B10D2 background and express a transgenic TCR (V beta 8), specific for the HA peptide (HNTNGVTAACSHE) presented by MHC class II I-A^d. In this model of thymic negative selection, a single injection of the specific HA peptide induces massive and synchronized deletion of thymocytes. In this study, we analyzed the dynamically regulated genes over a 24 hours period, with a focus on the early time points of 3 and 6 hours after peptide injection.

Transcriptional profiling of a slyA mutant and a slyA-overexpression strain of Escherichia coli MG1655 in order to elucidate the SlyA regulon

Project description:A microarray study was performed to identify the Escherichia coli SlyA regulon. The wild-type (parental) Escherichia coli MG1655 strain was compared to an isogenic slyA deletion mutant, whilst a slyA-overexpression strain (in pET28a) was compared to an empty (pET28a) vector control. Continuous chemostat cultures were obtained (Evans medium pH 6.9, 0.2 h-1 dilution rate, 1 culture volume per hour air input, 400 rpm). Samples were eluted directly into RNAprotect, RNA purified and then hybridised in a reference-style format to micorarrays.

Chip-chip from HeLa S3 expressing epitope-tagged H2Abbd, macroH2A and H2A histones: H2Abbd versus H2A, and macroH2A versus H2A, distributions on 13 regions of the HG18 assembly

Project description:The distribution of histone variants H2Abbd and macroH2A in 13 regions of the HG18 assembly have been studied using a variant of the ChIP-on-Chip technique. HeLa S3 cell lines expressing tagged histones H2A, H2Abbd or macroHA were obtained using retroviral transfer. DNA fractions associated with tagged histones were isolated using a two-step purification procedure that involved affinity chromatography on a column with anti-FLAG antibodies, followed by affinity chromatography on a Ni-agarose column. The obtained genomic DNA samples were analyzed by hybridization with custom NimbleGene genomic microarrays. Two samples. Test sample 1 is HeLa S3 cells expressing epitope-tagged histone H2Abbd and test sample 2 is HeLa S3 cells expressing epitope-tagged histone macroH2A . The control for both test sample 1 and test sample 2 is HeLa S3 expressing epitope-tagged histone H2A. Two copies of each probe per array were made.
