Project description:Due to the low stoichiometry of protein phosphorylation, targeted enrichment prior to LC-MS/MS analysis is still essential. The trend in phosphoproteome analysis is shifting towards an increasing number of biological replicates per experiment, ideally starting from very low sample amounts, placing new demands on enrichment protocols to make them less labor-intensive, more sensitive and less prone to variability. Here, we assessed an automated enrichment protocol using Fe(III)-IMAC cartridges on a AssayMAP Bravo platform to meet these demands. The automated Fe(III)-IMAC-based enrichment workflow proved to be more effective when compared to a TiO2-based enrichment using the same platform and a manual Ti(IV)-IMAC-based enrichment workflow. As initial samples, a dilution series of both human HeLa cell and primary rat hippocampal neuron lysates was used, going down to 0.1 µg of peptide starting material. The optimized workflow proved to be efficient, sensitive and reproducible, identifying, localizing and quantifying thousands of phosphosites from just micrograms of starting material. To further test the automated workflow in genuine biological applications we monitored EGF-induced signaling in hippocampal neurons, starting with only 200,000 primary cells resulting in approximately 50 µg of protein material. This revealed a comprehensive phosphoproteome, showing regulation of multiple members of the MAPK pathway and reduced phosphorylation status of two glutamate receptors involved in synaptic plasticity.

Project description:BACKGROUND: Array Comparative Genomic Hybridization (aCGH) is a rapidly evolving technology that still lacks complete standardization. Yet, it is of great importance to obtain robust and reproducible data to enable meaningful multiple hybridization comparisons. Special difficulties arise when aCGH is performed on archival formalin-fixed, paraffin-embedded (FFPE) tissue due to its variable DNA quality. Recently, we have developed an effective DNA quality test that predicts suitability of archival samples for BAC aCGH. METHODS: In this report, we first used DNA from a cancer cell-line (SKBR3) to optimize the aCGH protocol for automated hybridization, and subsequently optimized and validated the procedure for FFPE breast cancer samples. We aimed for highest throughput, accuracy, and reproducibility applicable to FFPE samples, which can also be important in future diagnostic use. RESULTS: Our protocol of automated array-CGH on archival FFPE ULS-labeled DNA showed very similar results compared with published data and our previous manual hybridization method. CONCLUSION: This report combines automated aCGH on unamplified archival FFPE DNA using non-enzymatic ULS labeling, and describes an optimized protocol for this combination resulting in improved quality and reproducibility.

Project description:Our understanding of eukaryotic gene regulation is limited by the complexity of protein-DNA interactions that comprise the chromatin landscape and inefficient methods for characterizing these interactions. We recently introduced CUT&RUN, an antibody-targeted method that profiles DNA-binding proteins, histones and chromatin modifying proteins with high sensitivity and resolution. Here we describe an automated CUT&RUN platform and apply it to profile the chromatin landscapes of human cell lines. We develop a metric to quantitatively compare chromatin features between cell types and identify their distinctive gene expression programs. Finally, we use this method to identify gene expression features of two different pediatric diffuse midline gliomas using frozen tissue from patient-derived xenografts. Our easy, cost-effective workflow makes automated CUT&RUN an attractive tool for high-throughput characterization of cell types and patient samples.

Project description:High-throughput has become a substantial need in many omics investigations. In proteomics the sample preparation workflow consists of multiple steps, whereby with each additional manual step more bias is added to the sample. Especially for label-free quantification experiments this drastically reduces the outcome. Here, a positive pressure workstation was evaluated to increase automation of sample preparation and decrease input time and consumables. The semi-automated workflow with the Resolvex A200 workstation including the sorbents Maestro and WWP2 performed equally well to the routinely conducted manual workflow, with similar technical variability in MSMS-based identifications of peptides and proteins. Both sorbents produced highly reproducible results within a range of 10-300 µg of peptide starting material. A direct, on-column sample preparation using the NBE columns - without conditioning and equilibration of the sorbents -works generally robust, whereby consumables and time are drastically reduced.

Project description:Plants display remarkable developmental and phenotypic plasticity in order to adapt to their environment. It has long been postulated that epigenetics plays a key role in these processes, but with one or two exceptions, solid evidence for the role of epigenetic variation in these processes is lacking. A key impediment to understanding these processes is the lack of information on the extent of epigenetic variation and how it relates to genetic and phenotypic variation in natural population, both over the lifecycle of an individual, and over evolutionary time. Here we show that genetic variants under selection in the north of Sweden appear to drive variation in DNA methylation, which in turn is highly correlated with local climate. Selective sweeps and genetic variants associated with adaptation to the local environment have previously been identified within the Swedish Arabidopsis population. Our finding that they harbour variants responsible for climate associated epigenetic variation strongly supports the role of epigenetic processes in local adaptation. These findings provide a basis for further dissecting the role of epigenetics in local adaptation at the molecular level Bisulfite sequencing of 113 F2 crosses between T550 and Brosarp-11-135.

Project description:We report a highly parallel protein quantitation platform integrating nanoparticle (NP) protein coronas with liquid chromatography-mass spectrometry for large-scale, efficient proteomic profiling. A protein corona is a protein layer adsorbed onto NPs upon contact with biofluids. Varying the physicochemical properties of engineered NPs translates to distinct protein corona patterns enabling differential and reproducible interrogation of biological samples. Spike experiments confirmed a linear signal response. The median coefficient of variation was ~22%. The NP corona formation enables deep sampling of the plasma proteome. We screened 43 NPs and selected a panel of 5, which detected more than 2,000 proteins from 141 plasma samples using a 96-well automated workflow in a pilot cancer classification study. Our streamlined workflow combines depth of coverage and throughput with precise relative quantification based on unique interactions between proteins and a panel of engineered NPs for deep and scalable quantitative proteomic studies and biomarker discovery.
