Project description:Riboswitches and attenuators are cis-regulatory RNA elements, most of which control bacterial gene expression via metabolite-mediated, premature transcription termination. We developed an unbiased experimental approach for genome-wide discovery of such ribo-regulators in bacteria. We also devised an experimental platform that quantitatively measures the in vivo activity of all such regulators in parallel and enables rapid screening for ribo-regulators that respond to metabolites of choice. Using this approach, we detected numerous antibiotic-responsive ribo-regulators that control antibiotic resistance genes in pathogens and in the human microbiome. Studying one such regulator in Listeria monocytogenes revealed an attenuation mechanism mediated by antibiotic-stalled ribosomes. Our results expose broad roles for conditional termination in regulating antibiotic resistance and provide a tool for discovering riboswitches and attenuators that respond to previously unknown ligands.

Grazing-resistance, antibiotic production and internal carbon cycling are characteristics for bacteria that prevail in long-term enclosure experiments

Project description:Enclosure experiments are frequently used to investigate the impact of changing environmental conditions on microbial assemblages. Yet, the question how individual members of bacterial communities respond to challenges posed by the incubation itself remained unanswered. We used metaproteomic profiling, 16S rRNA gene analysis and high nucleic acid content analysis to monitor bacterial communities during long-term incubations (55 days) under marine (M1), mesohaline (M2) and oligohaline (M3) conditions with and without the addition of terrestrial dissolved organic matter. Our results showed that early in the experiment (after one week, T2), bacterial communities were highly diverse and their composition differed significantly between marine, mesohaline and oligohaline conditions. Controls (BS) and tDOM-treated samples (FKB) showed notable differences at this stage. In contrast, in the late phase of the experiment (after 55 days, T6), bacterial communities in both, manipulated and untreated marine and mesohaline enclosures were quite similar to each other and were dominated by gammaproteobacterial Spongiibacter. In the oligohaline enclosure, the actinobacterial hgc-I clade was very abundant in this phase. Our findings suggest that individual capacities, e.g. grazing-resistance, antibiotics production, and the ability to access alternative carbon sources may enable Spongiibacter and hgc-I clade members to successfully prevail during long-term incubations. Bacterial community composition in enclosure experiments thus seems to be strongly influenced by the individual inherent bacterial strategies to cope with the incubation as such. Researchers intending to investigate the effects of manipulation on complex microbial communities may therefore want to use short incubation periods or sophisticated systems that avoid these unspecific effects of long-term experiments.

Co-occurrence of resistance to different antibiotics among aquatic bacteria.

Project description:BACKGROUND: Antibiotic resistance is not confined to pathogens, but is also widespread in various natural environments. In nature the microbes producing antibiotic compounds have been around for millions of years. Heavy use of antibiotics in medicine and veterinary practice may lead to the accumulation of resistance genes in microbial populations, followed by a rise in multiresistant bacteria. RESULTS: To test the extent of resistance among aquatic bacteria, we have collected 760 isolates resistant to at least one antibiotic. The phylogeny of the isolates covers a wide range of Proteobacteria, Actinobacteria and Bacteroidetes. In order to determine the extent of multiresistance, the isolates were tested on six antibiotics. As the growth rate of the different bacteria was highly variable, the classical medical resistance tests could not be used, and an alternative method considering the full growth curve was developed. In general, the overall resistances to different antibiotics could be explained by random, independent distribution. An exception to this was the resistances against tetracycline and chloramphenicol, which tended to occur in pairs. CONCLUSIONS: We conclude that there is no massive spread of multiresistance determinants in the studied environment, although some specific cases can be found, awaiting for molecular characterization of the resistance mechanisms.

Project description:We have used RNA-seq to examine circular RNAs from RNase R treated and ribo- RNAs in chicken leg muscle of three different development stages (11 embryo age, 16 embryo age, and 1 days post hatch). Our study reveals the prevalence of circRNAs in chicken, and has identified circRNAs differentially abundant in different stage of embryonic skeletal muscle, suggesting its important functions during poultry muscle development.

Impact of preoperative antibiotics on integrated microbiome-host transcriptomic data generated from colorectal cancer resections.

Project description:Integrative multi-omic approaches have been increasingly applied to discovery and functional studies of complex human diseases. Short-term preoperative antibiotics have been adopted to reduce site infections in colorectal cancer (CRC) resections. We hypothesize that the antibiotics will impact analysis of multi-omic datasets generated from resection samples to investigate biological CRC risk factors. To assess the impact of preoperative antibiotics on integrated microbiome and human transcriptomic data generated from archived frozen CRC resection samples. Genomic DNA (gDNA) and RNA were extracted from 51 pairs of frozen sporadic CRC tumor and adjacent non-tumor mucosal samples from 50 CRC patients archived at a single medical center. 16S rRNA gene sequencing (V3V4 region, paired end (PE), 300 bp) and confirmatory quantitative polymerase chain reaction (qPCR) assays were conducted on gDNA. RNA sequencing IPE, 125bp) was performed on parallel tumor and non-tumor RNA samples with RNA Integrity Numbers (RIN) scores ≥ 6.
