Project description:Mammals display wide range of variation in their lifespan. Investigating the molecular networks that distinguish long- from short-lived species has proven useful to identify determinants of longevity. Here, we compared the liver of long-lived naked mole-rats (NMRs) and the phylogenetically closely related, shorter-lived, guinea pigs using an integrated omic approach. We found that NMRs livers display a unique expression pattern of mitochondrial proteins that result in distinct metabolic features of their mitochondria. For instance, we observed a generally reduced respiration rate associated with lower protein levels of respiratory chain components, particularly complex I, and increased capacity to utilize fatty acids. Interestingly, we show that the same molecular networks are affected during aging in both NMR and humans, supporting a direct link to the extraordinary longevity of both species. Finally, we identified a novel longevity pathway and validated it experimentally in the nematode C. elegans.

Project description:Insulin/IGF-1 Signaling (IIS) is known to constrain longevity by inhibiting the transcription factor FOXO. How phosphorylation mediated by IIS kinases regulates lifespan beyond FOXO remains unclear. Here, we profile IIS-dependent phosphorylation changes in a large-scale quantitative phosphoproteomic analysis of wild-type and three IIS mutant Caenorhabditis elegans strains. We quantify more than 15,000 phosphosites and find that 476 of these are differentially phosphorylated in the long-lived daf-2/insulin receptor mutant. We develop a machine learning-based method to prioritize 25 potential lifespan-related phosphosites. We perform validations to show that AKT-1 pT492 inhibits DAF-16/FOXO and compensates the loss of daf-2 function, that EIF-2α pS49 potently inhibits protein synthesis and daf-2 longevity, and that reduced phosphorylation of multiple germline proteins apparently transmits reduced DAF-2 signaling to the soma. In addition, an analysis of kinases with enriched substrates detects that casein kinase 2 (CK2) subunits negatively regulate lifespan. Our study reveals detailed functional insights into longevity.

Project description:Compression (CW) and opposite wood (OW) are formed in the uniderside and upperside of conifer branches respectively in response to gravity stress. We investigated genes differentially transcribed between the underside and upside of radiate pine branches using cDNA microarrays with a view to plant gravitropism. Six trees with well-developed branches were selected from a radiata pine commercial plantation (aged 13 years) located at Bondo, NSW, Australia (35º 16' 44.04 S, 148º 26' 54.66 E). The largest branch from each tree was further selected for sampling, including three branches sampled in April 2007 (autumn in Bondo) and three sampled in October 2007 (spring). Bark was removed from the base part (about 10 cm in length) of each branch. Developing xylem tissues were scraped from the exposed upperside and underside surface respectively with a sharp chisel. Samples were immediately placed into 50 ml BD FalconTM tubes filled with liquid nitrogen. Gene expression in the underside and upperside of branches was compared using radiata pine cDNA microarrays.

Project description:Identifying the genomic basis underlying local adaptation is paramount to evolutionary biology, and bears many applications in the fields of conservation biology, crop, and animal breeding, as well as personalized medicine. Although many approaches have been developed to detect signatures of positive selection within single populations and population pairs, the increasing wealth of high-throughput sequencing data requires improved methods capable of handling multiple, and ideally large number of, populations in a single analysis. In this study, we introduce LSD (levels of exclusively shared differences), a fast and flexible framework to perform genome-wide selection scans, along the internal and external branches of a given population tree. We use forward simulations to demonstrate that LSD can identify branches targeted by positive selection with remarkable sensitivity and specificity. We illustrate a range of potential applications by analyzing data from the 1000 Genomes Project and uncover a list of adaptive candidates accompanying the expansion of anatomically modern humans out of Africa and their spread to Europe.

Project description:The special AT-rich sequence-binding (SATB) protein DVE-1 is widely recognized for its pivotal involvement in orchestrating the retrograde mitochondrial unfolded protein response (mitoUPR) in C. elegans. In our study of downstream factors contributing to lifespan extension in sensory ciliary mutants, we find that DVE-1 is crucial for this longevity effect independent of its canonical mitoUPR function. Additionally, DVE-1 also influences lifespan under conditions of dietary restriction and germline loss, again distinct from its role in mitoUPR. Mechanistically, while mitochondrial stress typically prompts nuclear accumulation of DVE-1 to initiate the transcriptional mitoUPR program, these long-lived mutants reduce DVE-1 nuclear accumulation, likely by enhancing its cytosolic translocation. This observation suggests a cytosolic role for DVE-1 in lifespan extension. Overall, our study implies that, in contrast to the more narrowly defined role of the mitoUPR-related transcription factor ATFS-1, DVE-1 may possess broader functions than previously recognized in modulating longevity and defending against stress.

Project description:Lowered activity of the insulin/IGF signaling (IIS) network can ameliorate the effects of ageing in model organisms and, possibly, humans. Remodelling of the RNA transcriptome of long-lived IIS mutants has been extensively documented, but is only weakly predictive of consequent changes in protein expression, and the causal mechanisms at work, particularly in specific tissues, remain unclear. We have characterised changes in the proteomes of four key insulin-sensitive tissues of a long-lived Drosophila IIS mutant. We identified with high confidence ~6000 proteins, constituting 44% of the predicted proteome, which were mainly tissue-specific in expression. Lowered IIS resulted in robust, highly reproducible and tissue-specific responses, particularly pronounced in the brain and intestine, 60% of which were not detected in previous profiles of changes in RNA expression. Lowered IIS resulted in reduced expression of ribosome-associated proteins in the fat body, and a corresponding, tissue-specific reduction in translation. Mitochondrial electron transport chain proteins were increased in the fat body, leading to increased respiration, and the increase was both necessary for IIS-mediated lifespan extension and sufficient alone to mediate it. Proteosomal subunits were differentially regulated in IIS mutant gut, and directed expression of a single proteosomal subunit, RPN6, in the gut was sufficient to increase assembly and activity of the proteasome and to extend lifespan. Inhibition of proteasome activity specifically abolished IIS-mediated longevity. Tissue-specific proteomic profiling has thus deconstructed the diverse responses to reduced IIS, and demonstrated that they act in concert to ameliorate ageing.

Project description:Catsper1 is a voltage-gated calcium channel located in the plasma membrane of the sperm tail and is necessary for sperm motility and fertility in mice. We here examine the evolutionary pattern of Catsper1 from nine species of the rodent subfamily Murinae of family Muridae. We show that the rate of insertion/deletion (indel) substitutions in exon 1 of the gene is 4-15 times that in introns or neutral genomic regions, suggesting the presence of strong positive selection that promotes fixations of indel mutations in exon 1. The number of indel polymorphisms within species appears higher than expected from interspecific comparisons, although there are too little data to provide a statistically significant conclusion. These results, together with an earlier report in primates, indicate that positive selection promoting length variation in Catsper1 may be widespread in mammals. A structural model of Catsper1 suggested the importance of the exon 1-encoded region in regulating channel inactivation, which may affect sperm mobility and sperm competition. Our findings provide a necessary foundation for future experimental investigations of Catsper1's function in sperm physiology and role in sperm competition using rodent models.

Project description:Aging is associated with a progressive loss of tissue and metabolic homeostasis. Changes in the cellular management of the proteome, as well as changes in cellular metabolism have been implicated in this decline, yet our understanding of causal relationships between these changes remains incomplete. Genetic studies have shown that single-gene perturbations are sufficient to significantly impact the aging process, delaying all associated cellular deficiencies, and thus increasing lifespan. Here, we explore metabolic and proteostatic changes associated with lifespan extension by one such perturbation. Focusing on the Drosophila brain, we comprehensively characterize protein turnover rates and assess metabolic flux to identify changes in protein and metabolic homeostasis in long-lived animals. Using organism-wide 15N labeling, we observe that the turnover rates of ~2000 proteins in the fly head decline with age, and that this decline is prevented in animals with lifespan-extending elevation of Jun-N-terminal Kinase (JNK) activity. Combining transcriptomic, metabolomic, and metabolic flux analysis, we find that JNK activation in the brain results in decreased steady-state Glucose-6-phosphate levels coupled to elevated carbon flux into the pentose phosphate pathway due to the transcriptional induction of Glucose-6-phosphate Dehydrogenase. This metabolic change promotes proteostasis in the aging brain, likely via increased NADPH against oxidative stress response. Through a comprehensive characterization of the cellular and biochemical changes elicited by a lifespan extending mutation, our study thus identifies a JNK-induced metabolic switch that increases lifespan by promoting neuronal proteostasis.

Project description:MYC is a pleiotropic transcription factor that regulates numerous pathways and whose deregulation promotes cancer. Myc+/- mice have extended lifespan relative to their wild type littermates. To better understand the effects of the Myc+/- genotype on cellular processes, microarrays were performed on young (5 month) and old (24 month) Myc+/- and WT males in liver, skeletal muscle, and adipose tissues. Microarray data were used to compare the effects of aging with the effects of the Myc+/- genotype at each age, to identify pathways enriched for differentially expressed genes, and to compare the Myc+/- gene expression signature with that from other long-lived mice. Male mice of each genotype (Myc+/- and wild type) were sacrificed at 5 months and 24 months of age, and tissues were harvested and snap frozen in liquid nitrogen. RNA was extracted, and pooled between 5-8 mice within each cohort, creating one pooled sample for each combination of age, genotype, and tissue. Three technical replicates were run for each sample.
