A critical comparison of technologies for a plant genome sequencing project

ABSTRACT: We compare several technologies for a plant genome sequencing project and offer best practice guidance for the non-specialist. We show that one can realistically produce a plant assembly with a good gene space and contiguity that is usually good enough for downstream analysis.

Maize transcriptional responses to specialist and generalist spider mite herbivores

Project description:Spider mites, including the two-spotted spider mite (Tetranychus urticae, TSSM) and the Banks grass mite (Oligonychus pratensis, BGM), are becoming increasingly important agricultural pests. The TSSM is an extreme generalist documented to feed on more than 1100 plant hosts. In contrast, the BGM is a grass specialist, with hosts including important cereal crops like maize, wheat, and sorghum. Historically, studies of plant-herbivore interactions have focused largely on insects. As such, far less is known about plant responses to spider mite herbivores, especially in grasses, and whether responses differ between generalist and specialist mites. To identify plant defense pathways responding to spider mites, we collected time course RNA-seq data from maize (Zea mays) infested with TSSMs and BGMs. Additionally, and as a comparison to the physical damage caused by spider mite feeding, a wounding treatment was also included. In total, four biological samples were generated per treatment.

Peach flower bud development

Project description:Thinning is indispensable practice in peach cultivation aiming to reduce fruit number per plant, promoting sink-source balance and reducing competition among fruit, which results in bigger fruit and the improvement of other fruit-quality parameters. Inhibition of floral induction by GAs has been largely demonstrated and commercial products based on GAs have been used to this aim. We tested a product GA4/7 based in different moments after full bloom in peach to reduce the number of flowers in the following season. Return to bloom and transcriptome analysis were performed to identify the best moment for the treatment, increasing the product efficacy and understanding the product action at genetic level.

Gene expression in Arabidopsis thaliana leaves after chilling and/or herbivory by Pieris brassicae or Mamestra brassice larvae or after mechanical wounding

Project description:To investigate the impact of a plant´s response to abiotic stress on plant defense against subsequent biotic stress, we determined the transcriptional response of Arabidopsis thaliana to low temperature stress (4°C) and subsequent mechanical wounding or larval feeding damage by the herbivores Mamestra brassicae (generalist) and Pieris brassicae (specialist). In total, 21%, 4% and 14% of all genes responsive to M. brassicae, P. brassicae or mechanical wounding were differentially regulated in previously cold-treated compared to untreated plants.

Multiple Lab Comparison of Microarray Platforms

Nicotiana attenuata transcriptome after oviposition and herbivory by S. exigua and M. sexta

Project description:Oviposition by lepidopteran herbivores on Nicotiana attenuata primes plant defence responses that are induced by the feeding larvae. While oviposition by both the generalist Spodoptera exigua and the specialist Manduca sexta primes the production of defensive phenylpropanoids, their larvae are differentially affected. We investigate here the impact of prior oviposition on the transcriptome and phytohormone levels of plants that were later attacked by larvae to find regulatory signals of this priming. In a full-factorial design, we evaluated the effects of oviposition and herbivory by both species. Oviposition alone had only subtle effects at the transcriptional level. Laval feeding alone induced species-specific plant responses. Larvae of the generalist regulated phytohormones and gene expression stronger than larvae of the specialist. A day after larvae started to feed, we detected no significant alterations of the plant's response to larval feeding due to prior oviposition by conspecific moths. Yet, oviposition by each of the species profoundly influenced the plant's transcriptional and phytohormonal response to feeding larvae of the other species. Remarkably, the species-specific plant responses to larval feeding shifted towards the response normally elicited by larvae of the ovipositing species. Thus, plants may already recognise an insect's identity upon its oviposition.
