Project description:This experiment was designed to investigate how inhibition of Shh signalling result in loss of flight feathers, and to identify genes involved in flight feather development. We carried out cyclopamine treatment of wing buds at HH19 which gives rise to 2 digit wings with absence of flight feathers. The posterior forewing regions of control and cyclopamine treated wings were analysed at E10.5, the developmental stage at which flight feathers first become apparent. Control leg tissue was also included in the analysis to enrich data for genes involved in general feather development. To enrich further for genes with roles in flight feather development, we also included samples from the feathered legs of Pekin bantam chickens. 3 biological replicates of pooled wing/leg sections were analysed and 12 samples were sequenced.

RNA-sequencing with micro-dissected boundary organoid into anterior, posterior, and boundary regions

Project description:We report the continuous patterning and dynamic morphogenesis of hepatic, biliary and pancreatic structures, invaginating from a three-dimensional culture of human pluripotent stem cell (PSC). The boundary interactions between anterior and posterior gut spheroids differentiated from human PSCs enables autonomous emergence of hepato-biliary-pancreatic (HBP) organ domains specified at the foregut-midgut boundary organoids in the absence of extrinsic factor supply. The regional identity of the boundary region of anterior-posteior spheroids was analyzed by RNA-sequencing with micro-dissected boundary organoid into anterior, posterior, and boundary regions. Each region expressed the corresponding gut lineage markers. The early HBP specification markers including HHEX1 and PDX1 at the boundary were highly upregulated compared with the other two regions, indicating that the anterior-posterior boundary interactions autonomously generate HHEX and PDX1 positive cells in the absence of exogenous inductive factors. To delineate the HBP progenitor self-inductive mechanism, we evaluated the boundary specific expression profiles of known inductive signaling pathways that includes FGF, BMP, Hedgehog, NOTCH and retinoic acid (RA) signals, and found that the signal downstream of RA were activated prominently at the boundary region but not in the anterior or posterior regions.

Comparative analysis of murine Th17 cell transcriptomes in the presence of Smo inhibitor cyclopamine or carrier control

Project description:T helper 17 (Th17) cells play a key role in barrier protection against fungal and bacterial pathogens but are also pathological drivers of many inflammatory diseases. We find that Hh signaling inhibition through Smoothened inhibitor cyclopamine selectively inhibits Th17 lineage differentiation but not the development of Th1, Th2, or iTreg CD4+ Th cells. In these experiments we analysed the transcriptomes of Th17 cells that had been polarized in the presence of cyclopamine or carrier control to profile the global transcriptome of Th17 cells in which the Hh pathway had been blocked. The aim of this analysis was to identify the target genes downstream of Smo that may be important for Th17 polarisation.

Anterior and Posterior regions of mouse embryos with combinatory mutations of Fuz and Gpr161

Project description:Gpr161 and Fuz are Shh signaling molecules, and both null mutations are associated with neural tube defects in mice. As their genetic relationship in Shh signaling during neural tube development is unknown, we generated double homozygous null mutant mice for phenotyping and associated molecular changes. We observed the rescued NTD phenotypes in double homozygous null mutant embryos compared to those in single Gpr161 null mutant embryos. However, the range of rescued phenotypes is distinct between anterior and posterior NTDs. Therefore, we sought to identify the comparison in gene expression between the anterior and posterior regions of each genotype embryos and between each genotype.

Transcription profiling of Xenopus expoised to cyclopamine to investigate effects on limb development

Project description:Study of the tetrapod limb has contributed a great deal to our understanding of developmental pathways and how changes to these pathways affect morphology. Most data on tetrapod limb development is known from amniotes, with far less known about genetic mechanisms of limb development in amphibians. To better understand the mechanisms of limb development in anuran amphibians, we use cyclopamine to inhibit Hedgehog signaling at various stages of limb development in Xenopus. We use transcriptomic analysis following cyclopamine exposure to understand the downstream effects of Hedgehog inhibition on gene expression. We find many aspects of Hedgehog function appear to be conserved with respect to amniotes, including the responses of ptc genes, gremlin, bmp2, and the autoregulatory property of shh. We show that, as was proposed based on experiments in chick, Sonic hedgehog plays two distinct roles in limb development â specification of digit number and specification of digit identity. In contrast to these points of conservation, we find that Hedgehog signaling is required for the maintenance of early limb bud outgrowth in Xenopus, a requirement not known for any other tetrapod. Experiment Overall Design: Eight microarray experiments were performed using RNA extracted from batches of hindlimbs dissected from Xenopus laevis tadpoles. Four of these were experimental groups exposed to cyclopamine at 1 Âµg/ml for 24 hours before animal fixation, and four were experimental groups exposed to the ethanol, the cyclopamine vehicle, at the same concentration used for cyclopamine vehicle for 24 hours. Each pool of RNA consisted of material from 18-22 hindlimb buds. Two experimental groups and two control groups were from one clutch of tadpoles, and the other four pools were from another clutch. Both samples within each of four paired groups (experimental vs. control) were exposed and processed simultaneously.
