Arabidopsis tissue atlas

Project description:We used state of the art mass spectrometry and RNA sequencing (RNA-Seq) to provide the first integrated proteomic, phosphoproteomic and transcriptomic atlas of Arabidopsis. For this we measured 30 different Arabidopsis tissues from adult plants, seedlings, callus and cell culture samples to an average depth of 17,603 +/- 1,317 transcripts, 14,430 +/- 911 proteins and 14,689 +/- 2,509 phosphorylation sites. In total we provide protein expression data for 66 % and transcript expression data for 90 % of the annotated protein coding genes (Araport11). For four plant organs we additionally measured consecutive growth stages (rosette leaves, 13 stages; flower, 6 stages; silique, 5 stages; seed, 5 stages).

Arabidopsis proteomic tissue atlas

Project description:Qualitative and quantitative atlas of the transcriptomes, proteomes and phosphoproteomes of 30 tissues of the model plant Arabidopsis. We describe how many genes were detected as proteins (>18,000), where they are expressed, in which approximate quantities (>6 logs dynamic range) and to what extent they are post-translationally modified by phosphorylation (>43,000 sites). We also measured protein complexes in three tissues (flower, root, leaf) using size-exclusion chromatography (SEC-MS) and the seed proteome in response to cycloheximide and MG132 treatment.

Mouse tissue atlas

Project description:We used state of the art mass spectrometry (MS) and RNA sequencing (RNA-Seq) to provide the first integrated proteomic, phosphoproteomic and transcriptomic atlas of the animal model Mus musculu . We measured 66 murine pancreatic ductal adenocarcinoma cell lines (66 proteomes and 66 phosphoproteome) and 41 healthy tissues (41 proteomes, 41 phosphoproteome, and 29 transcriptomes). The employed MS-based and bioinformatics strategy identified >17,000 proteins and >50,000 phosphorylation sites, providing expression evidence for ~76% of the 22,437 protein-coding genes reported in UniProtKB. The RNA-Seq strategy resulted in the quantification of 21,261 unique gene that were expressed in at least one of the 29 sequenced tissue.

A comprehensive DNA methylation atlas for noncancer human tissue types

Project description:Deciphering the tissue origin of cfDNA can reveal abnormal cell death because of diseases, which has great clinical potential in disease detection and monitoring. Here we present one of the largest comprehensive and high-resolution methylation atlas based on Reduced Representative Bisulfite Sequencing (RRBS) data of 521 noncancer tissue samples spanning 29 major types of human tissues. We systematically identified fragment-level tissue-specific methylation patterns and extensively alidated the methylation signature atlas in independent methylation datasets, orthogonal epigenomic markers, and transcription regulatory elements. Based on the rich tissue methylation atlas, we develop the first supervised tissue deconvolution approach, a deep-learning-powered model, cfSort, for sensitive and accurate tissue deconvolution in cfDNA.
