Project description:Sequencing the metatranscriptome can provide information about the response of organisms to varying environmental conditions. We present a methodology for obtaining random whole-community mRNA from a complex microbial assemblage using Pyrosequencing. The metatranscriptome had, with minimum contamination by ribosomal RNA, significant coverage of abundant transcripts, and included significantly more potentially novel proteins than in the metagenome. Keywords: metatranscriptome, mesocosm, ocean acidification This experiment is part of a much larger experiment. We have produced 4 454 metatranscriptomic datasets and 6 454 metagenomic datasets. These were derived from 4 samples. The experiment is an ocean acidification mesocosm set up in a Norwegian Fjord in 2006. We suspended 6 bags containing 11,000 L of sea water in a Coastal Fjord and then we bubbled CO2 through three of these bags to simulate ocean acidification conditions in the year 2100. The other three bags were bubbled with air. We then induced a phytoplankton bloom in all six bags and took measurements and performed analyses of phytoplankton, bacterioplankton and physiochemical characteristics over a 22 day period. We took water samples from the peak of the phytoplankton bloom and following the decline of the phytoplankton bloom to analyses using 454 metagenomics and 454 metatranscriptomics. Day 1, High CO2 Bag and Day 1, Present Day Bag, refer to the metatranscriptomes from the peak of the bloom. Day 2, High CO2 Bag and Day 2, Present Day Bag, refer to the metatranscriptomes following the decline of the bloom. Obviously High CO2 refers to the ocean acidification mesocosm and Present Day refers to the control mesocosm. Project description:Jellyfish blooms represent a significant, but largely overlooked, source of labile organic matter (jelly-OM) in the ocean, characterized by high protein content with a low C:N ratio. The bloom-decay cycle of jellyfish in coastal waters are important vehicles for carbon export to the ocean’s interior. To accurately incorporate them into biogeochemical models, the interactions between microbes and jelly-OM have yet to be fully characterized. We conducted jelly-OM enrichment experiments to simulate the scenario experienced by the coastal microbiome after the decay of a jellyfish bloom. We combined metagenomics, endo- and exo-metaproteomic approaches to obtain a mechanistic understanding on the metabolic network operated by the jelly-OM degrading bacterial consortium.

Project description:The balance between autotrophy and heterotrophy regulates the size of the ocean’s carbon sink. The contribution of a particular bacterial or archaeal lineage to carbon flux is determined by its metabolism, which may vary within lineages and may depend on environmental conditions. Members of the SUP05 clade are often described as a single lineage of chemoautotrophic gammaproteobacterial sulfur-oxidizers (GSOs). Like other SUP05, the Arctic96BD-19 subclade contains the genetic potential for carbon fixation through the Calvin cycle yet differs from other strictly chemoautotrophic SUP05 in its potential to also consume exogenous organic matter from surrounding seawater. The balance between organic carbon production and consumption in Arctic96BD-19 is not well understood and could have global implications to carbon cycling in the world’s oceans. Here we used genomic reconstructions, physiological growth experiments, and proteomics to characterize central carbon and energy processing of Ca. Thioglobus singularis strain PS1, a representative of the Arctic96BD-19 subclade of SUP05 that was isolated from Puget Sound, WA, USA. The addition of either complex organic matter from phytoplankton lysate or individual phytoplankton-derived organic compounds significantly enhanced the growth of PS1. Proteins involved in methylotrophic pathways for carbon assimilation and energy generation were significantly upregulated when lysate was added to the growth media, suggesting that PS1 uses methylated compounds derived from marine organisms. Although sulfur oxidation and carbon fixation are defining characteristics of the GSO clade, strain PS1 did not require reduced inorganic sulfur for growth and there was little evidence of carbon fixation. These data indicate that strain PS1 functions primarily as an organic carbon consumer, suggesting that the role of widespread Arctic96BD-19 may be largely heterotrophic.

Project description:Nitrate-reducing iron(II)-oxidizing (NDFO) bacteria are widespread in the environment contribute to nitrate removal and influence the fate of the greenhouse gases nitrous oxide and carbon dioxide. The autotrophic growth of nitrate-reducing iron(II)-oxidizing bacteria is rarely investigated and poorly understood. The most prominent model system for this type of studies is enrichment culture KS, which originates from a freshwater sediment in Bremen, Germany. A second NDFO culture, culture BP, was obtained with a sample taken in 2015 at the same pond and cultured in a similar way. To gain insights in the metabolism of nitrate reduction coupled to iron(II) oxidation under in the absence of organic carbon and oxygen limited conditions, we performed metagenomic, metatranscriptomic and metaproteomic analyses of culture BP. Raw sequencing data of 16S rRNA amplicon sequencing (V4 region with Illumina and near full-length with PacBio), shotgun metagenomics, metagenome assembly, raw sequencing data of shotgun metatranscriptomes (2 conditions, triplicates) can be found at SRA in https://www.ncbi.nlm.nih.gov/bioproject/PRJNA693457. This dataset contains proteomics data for 2 conditions in triplicates. Samples R23, R24, and R25 are grown in autotrophic conditions, samples R26, R27, and R28 in heterotrophic conditions.

Metallosphaera sedula is an extremely thermoacidophilic archaeon which has been shown to grow in the presence of inorganic carbon and energy source supplements (autotrophy), organic carbon and energy source supplements (heterotrophy), and in the presence of organic carbon and inorganic energy source supplements. The recent elucidation of M. sedula’s inorganic carbon fixation cycle and its genome sequence further facilitate its use in mixotrophic studies. In this study, we grow M. sedula heterotrophically in the presence of organic carbon and energy sources (0.1% tryptone), autotrophically in the presence of inorganic carbon and energy sources (H2 + CO2), and “mixotrophically” in the presence of both organic and inorganic carbon and energy sources (0.1% tryptone + H2 + CO2 ) to characterize the nature of mixotrophy exhibited.

Project description:Staphylococcus aureus (Sa) and Acinetobacter baumannii (Ab) are frequently co-isolated from polymicrobial infections that are severe and recalcitrant to therapy. Here, we apply a combination of wet-lab experiments and in silico modeling to unveil the intricate nature of the Ab/Sa interaction using both, representative laboratory strains and strains co-isolated from clinical samples. This comprehensive methodology allowed uncovering Sa's capability to exert a partial interference on Ab by the expression of phenol-soluble modulins. Additionally, we observed a cross-feeding mechanism, wherein Sa supports Ab's growth by providing acetoin as an alternative carbon source. This study marks the pioneering work to dissect Ab/Sa interaction dynamics wherein competitive and cooperative dynamics can intertwine. Through our findings, we illuminate the ecological mechanisms underpinning their coexistence in the context of polymicrobial infections. Our research not only enriches our understanding but also opens doors to potential therapeutic avenues in managing these challenging infections.

Project description:When jellyfish blooms decay, sinking jellyfish detrital organic matter (jelly-OM), rich in proteins and characterized by a low C : N ratio, becomes a significant source of OM for marine microorganisms. Yet, the key players and the process of microbial jelly-OM degradation and the consequences for marine ecosystems remain unclear. We simulated the scenario potentially experienced by the coastal pelagic microbiome after the decay of a bloom of the cosmopolitan Aurelia aurita s.l.. We show that about half of the jelly-OM is instantly available as dissolved organic matter and thus, exclusively and readily accessible to microbes. During a typical decay of an A. aurita bloom in the northern Adriatic Sea about 100 mg of jelly-OM L-1 becomes available, about 44 µmol L-1 as dissolved organic carbon (DOC), 13 µmol L-1 as total dissolved nitrogen, 11 µmol L-1 of total hydrolysable dissolved amino acids (THDAA) and 0.6 µmol L-1 PO43-. The labile jelly-OM was degraded within 1.5 days (> 98% of proteins, ~ 70% of THDAA (and within ~97% of DFAA) and entire DOC pool) by a consortium of Pseudoalteromonas, Alteromonas and Vibrio. These bacteria accounted for > 90% of all metabolically active jelly-OM degraders, exhibiting high bacterial growth efficiencies. This implies that a major fraction of the detrital jelly-OM is rapidly incorporated into biomass by opportunistic bacteria. Microbial processing of jelly-OM resulted in the accumulation of DON compounds (within some DFAA species, but mostly DCAA) and inorganic nutrients, with possible implications for biogeochemical cycles.

Half of an RNA sample for one condition was labeled with Cy3 while the other half was labeled with Cy5. The two differently labeled samples were run on different slides. Each probe is spotted on each slide 5 times (5 replicates; spot intensities for all replicates on slide provided in associated raw data file).
