Comparative genomic hybridization by array of methanogens from from soil incubated for 2, 4 and 6 months with and without earthworms

Project description:The potential of the earthworm Eisenia andrei to reduce soil methanogens, and thus methane emissions to the atmosphere, were assayed in a microcosm experiment. Soils were incubated for 2, 4 and 6 months. We measured microarray parameters (methanogenic diversity) at the start of incubation, as well as after 2, 4 and 6 months of incubation in microcosms with or without earthworms. Methanosarcina barkeri was the most abundant genus that was revealed by AnaeroChip in our experiment.

Project description:Cellulose is the most abundant component of plant litter, which is critical for terrestrial carbon cycling. Nonetheless, it remains unknown how climate changes affect cellulose-decomposing microorganisms. Here, we carried out a multi-year litterbag experiment to examine cellulose decomposition undergoing +3°C warming in an Oklahoma tallgrass prairie, USA. GeoChip 5.0M was employed to detect microbial functional genes.

High-throughput RNA sequencing of methanosarcina grown on methylated sulfur compounds

Project description:Methylated sulfur compounds, including dimethylsulfide (DMS), methylmercaptopropionic acid (MMPA) and methylsulfide (MeSH), are well-documented to play roles in global sulfur cycle and climate homeostasis, yet the molecular mechanisms of how they are metabolized by methanogens remain largely uncharacterized. Here, using high-throughtput sequencing of RNA (RNA-seq), we gained insight into how methanogens respond to methylated sulfur compounds at the transcriptional level. The mRNA from wild-type of Methanosarcina acetivorans C2A grown on methylated sulfur compounds were harvested, sequenced and mapped to the genome. Then, we compared RNA-seq profiles to that grown on MeOH in search of unque genes.

Disentangling geographical, biotic, and abiotic drivers of plant diversity in neotropical Ruellia (Acanthaceae).

Project description:It has long been hypothesized that biotic interactions are important drivers of biodiversity evolution, yet such interactions have been relatively less studied than abiotic factors owing to the inherent complexity in and the number of types of such interactions. Amongst the most prominent of biotic interactions worldwide are those between plants and pollinators. In the Neotropics, the most biodiverse region on Earth, hummingbird and bee pollination have contributed substantially to plant fitness. Using comparative methods, we test the macroevolutionary consequences of bird and bee pollination within a species rich lineage of flowering plants: Ruellia. We additionally explore impacts of species occupancy of ever-wet rainforests vs. dry ecosystems including cerrado and seasonally dry tropical forests. We compared outcomes based on two different methods of model selection: a traditional approach that utilizes a series of transitive likelihood ratio tests as well as a weighted model averaging approach. Analyses yield evidence for increased net diversification rates among Neotropical Ruellia (compared to Paleotropical lineages) as well as among hummingbird-adapted species. In contrast, we recovered no evidence of higher diversification rates among either bee- or non-bee-adapted lineages and no evidence for higher rates among wet or dry habitat lineages. Understanding fully the factors that have contributed to biases in biodiversity across the planet will ultimately depend upon incorporating knowledge of biotic interactions as well as connecting microevolutionary processes to macroevolutionary patterns.

Transcriptomic profiles of M. barkeri Fusaro DSMZ804 and Pyr+ strains

Project description:The goal of this work was to elucidate the mechanism by which pyruvate is utilized as a substrate in a mutant strain of Methanosarcina barkeri Fusaro. In this study, using RNAseq we gained insight into how the mutant strain modulate its transcriptional profile in order to use pyruvate as a substrate. In addition, we obtained information on how methanogens respond to pyruvate at the transcriptional level.
