Project description:Polyploidization is one of the effective ways to improve plant height and yield of rice (Oryza sativa L.). However, the molecular mechanism of regulation is not yet fully understood. Here, we investigated the agronomic traits of diploid (Balilla-2x) and tetraploid (Balilla-4x) of japonica rice variety Balilla. Compared with Balilla-2x, Balilla-4x exhibited significantly increased plant height, spike length and yield per plant. RNA-seq analysis of the leaves of Balilla-2x and Balilla-4x was performed and the results showed that the expression levels of yield related genes (e.g., STH1, OsYUC9, and OsDEP1) were significantly upregulated in Balilla-4x rice plants, these genes are related to plant height and panicle development. These results indicated that polyploidization changed the expression of genes related to agronomic traits such as plant height and spike length, thereby increasing rice yield. This study provides a further basis for understanding the yield of rice after polyploidization, and can serve as a new theoretical reference for breeding high-yielding rice varieties achieved.

Project description:A time course gene expression profiling of rice treated with various plant hormones (abscisic acid, gibberelin, auxin, brassinosteroid, cytokinin and jasmonic acid) was performed to obtain an overall signature of the rice transcriptome in response to each phytohormone. The transcriptome of rice seedlings treated with various plant hormones such as abscisic acid (ABA), gibberellic acid 3 (GA3), indole-3-acetic acid (IAA), brassinolide (BL), trans-zeatin (tZ), and jasmonic acid (JA) was characterized by microarray analysis. Seven-day old seedlings were transferred in culture solutions with specific hormones and in culture solution without hormone to serve as control (mock treatment). Root samples were collected and analyzed in three replicates at pretreatment (control) and after 15 min, 30 min, 1 h, 3 h and 6 h incubation in culture solutions with each hormone. Shoot samples were collected and analyzed in two replicates at pretreatment (control) and after 1 h, 3 h, 6 h and 12 h incubation culture solutions with each hormone. A total of 93 microarray data for root and 50 microarray data for shoot were obtained.

Project description:Gene expression throughout the reproductive process in rice (Oryza sativa) beginning with primordia development through pollination/fertilization to zygote formation was analyzed. We analyzed 25 stages/organs of rice reproductive development including early microsporogenesis stages with 57,381 probe sets, and identified around 26,000 expressed probe sets in each stage. Fine dissection of 25 reproductive stages/organs combined with detailed microarray profiling revealed dramatic, coordinated and finely tuned changes in gene expression. Decrease of expressed genes in the pollen maturation process was observed in a similar way with Arabidopsis and maize. An almost equal number of ab initio predicted genes and cloned genes appeared or disappeared coordinated with developmental stage progression. A large number of organ-/stage-specific genes were identified; notably 2,593 probe sets for developing anther, including 932 probe sets corresponding to ab initio predicted genes. Analysis of cell cycle-related genes revealed that several CDKs, cyclins and components of SCF E3 ubiquitin ligase complexes were expressed specifically in reproductive organs. Cell wall biosynthesis or degradation protein genes and transcription factor genes expressed specifically in reproductive stages were also newly identified. Rice genes homologous to reproduction-related genes in other plants showed expression profiles both consistent and inconsistent with their predicted functions. The rice reproductive expression atlas is likely to be the deepest and most comprehensive dataset available, indispensable for unraveling functions of many specific genes in plant reproductive processes that have not yet been thoroughly analyzed. Project description:Cooperation involving Plant Growth-Promoting Rhizobacteria results in improvements of plant growth and health. While pathogenic and symbiotic interactions are known to induce transcriptional changes for genes related to plant defense and development, little is known about the impact of phytostimulating rhizobacteria on plant gene expression. In this context, this study aimed at identifying genes significantly regulated in rice roots upon Azospirillum inoculation, considering possible favored interaction between a strain and its original host cultivar. Genome-wide analyses of root gene expression of Oryza sativa japonica cultivars Cigalon and Nipponbare were performed, by using microarrays, seven days post inoculation with A. lipoferum 4B (isolated from Cigalon roots) or Azospirillum sp. B510 (isolated from Nipponbare) and compared to the respective non-inoculated condition. For each of the four condition, three replicates were analysed on an oligo microarray produced by NimbleGenTM (Madison, WI, USA). The microarray was derived of the one previously described in Yuan et al. 2005 . This microarray is composed of about 385,000 60mer probes selected for their GC content, Tm and number of cycles needed to synthesize the oligo. This chip contains 90,000 probes representing 45,000 genes (two probes per gene) of rice Oryza sativa ssp. japonica, based on the TIGR rice genome annotation version 3.1 genes (Chaparro et al. 2007) and 201 691 oligomers corresponding to previously described copies of LTR retrotranposons available on the retrOryza database (www.retroryza.fr). Probes represent 1,000 bp of the LTR-retrotransposon flanking regions at the 3M-bM-^@M-^Y and 5M-bM-^@M-^Y side. The oligonucleotides have been designed at the 3M-bM-^@M-^Y end of the genes to detect the readings of reverse transcriptase. On the other hand, the LTR-retrotransposons are represented throughout their length at the rate of a probe every 500 bp.
