Project description:<p>Participants were recruited through the Ghana Prostate Study-a population-based component, and a clinical component. The population-based component was a probability sample designed using the 2000 Ghana Population and Housing Census data in an attempt to recruit approximately 1,000 men aged 50-74 years in the Greater Accra region (~3 million people), which successfully recruited 1,037 healthy men between 2004 and 2006 with a response percentage of 98.8 %. Consented individuals underwent an in-person interview, and within 7 days had a digital rectal examination (DRE) and provided an overnight fasting blood sample for prostate-specific antigen (PSA) testing, biomarker assays, and genetic analysis. Subjects who had a positive screen by PSA (>2.5 ng/ml) or DRE underwent a transrectal ultrasound-guided biopsy. A total of 73 histologically confirmed prostate cancer cases were identified through the population-based screening component of the Ghana Prostate Study and were included in the case population in the published GWAS (Cook et al., Human genetics, 2013). From the remaining 964 screen-negative individuals, 836 had at least 20 μg DNA extracted and available for analysis, and 500 of these were matched to cases for analysis by age (in 5-year categories).</p> <p>In the Ghana Prostate Study, we recruited 676 prostate cancer cases at Korle Bu Teaching Hospital in Accra, Ghana, between 2008 and 2012. All consented cases were interviewed and provided an overnight fasting blood sample. At the time of selection for this analysis we had recruited 582 prostate cancer cases, from which we selected 427 for analysis. Combined with the 73 cases diagnosed through the population-based component of the study, this yielded 500 available prostate cancer cases for analysis.</p>

Project description:The overall scope of this study is to find early tuberculosis (TB) candidate protein biomarkers in different TB study groups vs. controls. The identified biomarkers may become the basis of a rapid diagnostic test able to identify active TB earlier than current practice. In addition, the candidate biomarkers may predict which patients are likely to convert from latent infection to active disease. . This project uses plasma and serum samples collected in a long-standing TB household contact study, the Kawempe Community Health Study, conducted in Kampala, Uganda, a TB endemic area. The study utilizes samples from TB index cases and household contacts that were negative for TB at recruitment. A subset of these contacts developed Mtb infection (i.e., their Tuberculin Skin Test (TST) converted to positive) after 3-6 months, and smaller subset developed active TB after 3 months of follow-up. Control patients were still TST negative at 12 months or 24 months of follow-up. This dataset corresponds to the discovery phase of the study.

Project description:The molecular mechanisms that control innate cell recruitment during chronic infection and inflammation, such as tuberculosis (TB), are incompletely understood. During TB, myeloid cells infiltrate the lung and sustain local inflammation. We identified microRNA (miR)-223 as one of the most abundant noncoding RNAs in lung parenchyma of TB patients and susceptible mice. MiR-223 controlled lung recruitment of myeloid cells, and consequently, neutrophil-driven lethal inflammation, by directly targeting the chemoattractants CXCL2, CCL3 and IL-6. Our study reveals an essential role for a single miR in TB. Moreover, we identify new targets for and assign novel biological functions to miR-223. By regulating leukocyte chemotaxis via chemoattractants, miR223 is critical for control of TB and probably other nonresolving inflammatory diseases. MicroRNAs expression analysis in whole blood from 8 TB and 8 TST+ subjects. The samples were collected at Makerere University in Kampala, Uganda. Gene expression analysis of whole blood and lung tissue of C57/BL6 and miR-223-/- mouse strains (8-12 weeks of age) after Mtb aerosol infection. Samples were collected at 7, 14 and 21 days post infection.

Project description:<p>A genome-wide analysis of genetic structure, gene flow, and natural selection was conducted in populations in the endemic Burkitt lymphoma (eBL) belt in Ghana and Northern Uganda, both subject to a high incidence of falciparum malaria and eBL. These populations have different ethnolinguistic ancestries and are located 2400 miles apart in sub-Saharan Africa. We characterized genetic composition of these populations in the context of 22 additional African populations and present evidence for gene flow events that occurred in the last 3000 years, possibly related to regional migrations in Western Africa and major migrations involving Nilotic, Cushitic, and Bantu groups. The Ugandan population was comprised of 758 children (mean age ~7 years) from 17 Western Nilo-Saharan tribes. The current dataset includes 561 healthy children and 197 children with eBL from northern Uganda.</p>

Project description:Effect-based methods (EBM) are of growing interest in environmental monitoring programs. Few EBM have incorporated transcriptomics even though these provide a wealth of biological information and can be modeled to yield transcriptomic points of departure (tPODs). The study objectives were to: A) characterize cytotoxic effects of soil extracts on the rainbow trout RTgill-W1 and the human Caco-2 cell lines; B) measure gene expression changes and calculate tPODs; and C) compare in vitro responses to available measures of plastic-related compounds and metals. Extracts were prepared from 35 soil samples collected at the Agbogbloshie E-waste site (Accra, Ghana). Cells were exposed to six soil concentrations (0.3 to 9.4 mg dry weight of extract (eQsed)/ml). Many samples caused cytotoxicity with RTgill cells being more sensitive than Caco-2 cells. Eleven samples were analyzed for transcriptomics in both cell lines, with responses measured in all samples (52 to 5925 differentially expressed genes) even in the absence of cytotoxicity. In RTgill cells there was concordance between cytotoxic measures in tPOD values (spearman = 0.85). Though trends between in vitro measures and contaminant data were observed, more work is needed in this area before definitive conclusions are drawn. Nonetheless, this study helps support ongoing efforts in establishing alternative testing strategies (e.g., alternative to animal methods; toxicogenomics) for the assessment of complex environmental samples.

Project description:Nine Anopheles gambiae populations were sampled in three areas of Tanzania showing contrasting agriculture activity, urbanization and usage of insecticides for vector control. Insecticide resistance levels were measured in larvae and adults through bioassays with deltamethrin, DDT and bendiocarb. A microarray approach was used for identifying transcription level variations associated to different environments and insecticide resistance. the Ifakara strain originating from central Tanzania and susceptible to all insecticides was used as a reference strain.
