Project description:Antibiotic resistance is a growing global health threat. Most research has focused on understanding how mobile genetic elements are acquired by pathogenic bacteria. However, bacteria have intrinsic chromosomally encoded systems to protect themselves against antimicrobial assault. Our lab has uncovered such a system in uropathogenic E. coli. PmrAB and QseBC are connected two component systems that confer resistance to polymyxins, a last resort antibiotic. The histidine kinase PmrB responds to ferric iron and activates its cognate response regulator PmrA, as well as the non-cognate response regulator QseB. QseC, the other histidine kinase plays an important role in resetting the system. To better understand how PmrAB and QseBC mediate polymyxin resistance, this project aimed to elucidate the regulon of the two response regulators QseB and PmrA in the uropathogenic E. coli strain UTI89. In this strain, isogenic mutants were made lacking qseB and pmrA singly and together. These strains and wild-type UTI89 were stimulated with ferric iron and samples for RNA sequencing were taken prior to stimulation and at 15 and 60 minutes post stimulation. Samples were then sent for sequencing on the Illumina platform and analyzed using Rockhopper software.

Expression data of Soybean (Glycine max) roots from different iron treatments.

Project description:Two Near Isogenic soybean (Glycine max) lines were grown in hydroponic conditions with either 50uM ferric nitrate or 100uM ferric nitrate. After 10 days, half the plants were harvested (total root tissue). At 12 days after planting, iron was added to plants grown in low iron conditions bringing them up to sufficient iron growth conditions. Root tissue was harvested for the remaining plants at 14 days after planting. Gene expression analysis from root tissue of two Near Isogenic Lines (NILs), Clark (PI548553) and IsoClark (PI547430), grown in iron stress or iron stress recovered conditions.

Expression analysis of the response to wild-type and pye-1 mutants to iron sufficient or iron deficient conditions

Project description:Transcriptional profile of whole roots of wild-type and pye-1 mutants exposed to 24 hours -Fe were generated Global population increases and climate change underscore the need for better comprehension of how plants acquire and process nutrients such as iron. A systems biology approach was taken to elucidate novel regulatory mechanisms involved in plant responses to iron deficiency (-Fe). Using cell-type specific transcriptional profiling we identified a pericycle-specific iron deficiency response, and a previously uncharacterized transcription factor, POPEYE (PYE), that plays an important role in this response. Functional analysis of PYE suggests that it positively regulates growth and development under iron deficient conditions. ChIP-on-chip analysis and transcriptional profiling reveal that PYE helps maintain iron homeostasis by directly and indirectly regulating the expression of ferric reductases, metal ion transporters, iron storage proteins, and other key iron homeostasis genes. In addition to PYE, we also identified a second protein BRUTUS (BTS), which appears to negatively regulate the response to iron deficiency. BTS is a unique putative E3 ligase protein, with metal ion binding and DNA binding domains. PYE and BTS are tightly co-regulated and physically interact with PYE paralogs, one of which is thought to positively regulate expression of genes involved in iron homeostasis. We propose that iron content is sensed within the pericycle where PYE, perhaps in conjunction with BTS and other regulatory proteins, is then activated to control a regulatory network involved in maintaining proper iron distribution in plants. Project description:To examine the response of Candida glabrata cells to iron-depleted and iron-repleted environmental conditions, transcriptional profiling analysis was carried out on wild-type and Cghog1∆ cells grown either in presence of BPS or ferric chloride. Genes involved in iron transport and homeostasis, oxidative phosphorylation, amino acid metabolic process and chromatin silencing were found to be differentially regulated.

TRANSCRIPTIONAL PROFILING OF FUR– AND IRON- REGULATED GENE EXPRESSION IN LISTERIA MONOCYTOGENES

Project description:Iron is required by almost all bacteria but concentrations of iron above the physiological levels are toxic. In bacteria, intracellular iron is regulated mostly by ferric uptake regulator, Fur or a similar functional protein. Iron limitation results in regulation of number of genes, including those involved in iron uptake process. A subset of the genes under the control of Fur is called Fur regulon. In this study we have identified the Fur- and iron- regulated genes in Listeria monocytogenes by DNA microarray analysis using fur mutant and its isogenic parent. In order to identify genes exclusively regulated in response to iron limitation, fur mutant and its isogenic parent grown in iron-deficient KRM media were compared. Similarly, to identify Fur regulated genes, fur mutant was compared with the parent under iron-deficient and excess-iron conditions. Listeria in low-iron resulted in up-regulation of 180 and down-regulation of 200 genes whereas in the fur mutant, 79 genes were up-regulated and 49 genes down-regulated. Our studies have identified at least 12 genes that are negatively controlled by Fur. In iron-deficient condition, these genes were up-regulated, while expression of fur was down-regulated. To further investigate the fur regulation, the fur promoter-lacZ transcriptional fusion strains were constructed in fur and perR mutant background. In the perR mutant, the regulation of fur, svpA, and feoB was inhibited in the iron-limited conditions. Our results indicate that fur is negatively regulated by Fur and PerR. Furthermore, these results demonstrate that regulation of some of the genes in iron-limited conditions require PerR.
