A genomic and historical synthesis of plague in 18th century Eurasia.

Project description:Plague continued to afflict Europe for more than five centuries after the Black Death. Yet, by the 17th century, the dynamics of plague had changed, leading to its slow decline in Western Europe over the subsequent 200 y, a period for which only one genome was previously available. Using a multidisciplinary approach, combining genomic and historical data, we assembled Y. pestis genomes from nine individuals covering four Eurasian sites and placed them into an historical context within the established phylogeny. CHE1 (Chechnya, Russia, 18th century) is now the latest Second Plague Pandemic genome and the first non-European sample in the post-Black Death lineage. Its placement in the phylogeny and our synthesis point toward the existence of an extra-European reservoir feeding plague into Western Europe in multiple waves. By considering socioeconomic, ecological, and climatic factors we highlight the importance of a noneurocentric approach for the discussion on Second Plague Pandemic dynamics in Europe.

A High-Coverage Yersinia pestis Genome from a Sixth-Century Justinianic Plague Victim.

Project description:The Justinianic Plague, which started in the sixth century and lasted to the mid eighth century, is thought to be the first of three historically documented plague pandemics causing massive casualties. Historical accounts and molecular data suggest the bacterium Yersinia pestis as its etiological agent. Here we present a new high-coverage (17.9-fold) Y. pestis genome obtained from a sixth-century skeleton recovered from a southern German burial site close to Munich. The reconstructed genome enabled the detection of 30 unique substitutions as well as structural differences that have not been previously described. We report indels affecting a lacl family transcription regulator gene as well as nonsynonymous substitutions in the nrdE, fadJ, and pcp genes, that have been suggested as plague virulence determinants or have been shown to be upregulated in different models of plague infection. In addition, we identify 19 false positive substitutions in a previously published lower-coverage Y. pestis genome from another archaeological site of the same time period and geographical region that is otherwise genetically identical to the high-coverage genome sequence reported here, suggesting low-genetic diversity of the plague during the sixth century in rural southern Germany.

Influenza A virus induces autophagosomal targeting of ribosomal proteins

Project description:Seasonal epidemics of influenza A virus are a major cause of severe illness and are of high socio-economic relevance. For the design of effective anti-viral therapies, a detailed knowledge of cellular pathways perturbed by virus infection is critical. We performed comprehensive expression and organellar proteomics experiments to identify new protein targets and cellular pathways affected by influenza A virus. Type I as well as type II interferon pathways were upregulated upon infection, affecting amongst others poly ADP-ribose polymerase transcription factors and ubiquitin-like modifiers. In addition, influenza A virus had a major influence on the subcellular localization of proteins and complexes. The vesicular compartment appeared expanded upon infection and in particular the composition of autophagsomes was altered, virus infection leading to targeting of ribosomes to autophagosomes.

Eighteenth century Yersinia pestis genomes reveal the long-term persistence of an historical plague focus.

Project description:The 14th-18th century pandemic of Yersinia pestis caused devastating disease outbreaks in Europe for almost 400 years. The reasons for plague's persistence and abrupt disappearance in Europe are poorly understood, but could have been due to either the presence of now-extinct plague foci in Europe itself, or successive disease introductions from other locations. Here we present five Y. pestis genomes from one of the last European outbreaks of plague, from 1722 in Marseille, France. The lineage identified has not been found in any extant Y. pestis foci sampled to date, and has its ancestry in strains obtained from victims of the 14th century Black Death. These data suggest the existence of a previously uncharacterized historical plague focus that persisted for at least three centuries. We propose that this disease source may have been responsible for the many resurgences of plague in Europe following the Black Death.

Rapid glacier retreat and downwasting throughout the European Alps in the early 21<sup>st</sup> century.

Project description:Mountain glaciers are known to be strongly affected by global climate change. Here we compute temporally consistent changes in glacier area, surface elevation and ice mass over the entire European Alps between 2000 and 2014. We apply remote sensing techniques on an extensive database of optical and radar imagery covering 93% of the total Alpine glacier volume. Our results reveal rapid glacier retreat across the Alps (-39?km²?a-1) with regionally variable ice thickness changes (-0.5 to -0.9?m?a-1). The strongest downwasting is observed in the Swiss Glarus and Lepontine Alps with specific mass change rates up to -1.03?m.w.e.?a-1. For the entire Alps a mass loss of 1.3?±?0.2?Gt?a-1 (2000-2014) is estimated. Compared to previous studies, our estimated mass changes are similar for the central Alps, but less negative for the lower mountain ranges. These observations provide important information for future research on various socio-economic impacts like water resource management, risk assessments and tourism.

Reconstructing the hydraulics of the world's first industrial complex, the second century CE Barbegal watermills, France.

Project description:The Barbegal watermill complex, a unique cluster of 16 waterwheels in southern France, was the first known attempt in Europe to set up an industrial-scale complex of machines during the culmination of Roman Civilization in the second century CE. Little is known about the state of technological advance in this period, especially in hydraulics and the contemporary diffusion of knowledge. Since the upper part of the Barbegal mill complex has been destroyed and no traces of the wooden machinery survived, the mode of operation of these mills has long remained elusive. Carbonate incrustations that formed on the woodwork of the mills were used to reconstruct its structure and function, revealing a sophisticated hydraulic setup unique in the history of water mills. The lower mills used an elbow shaped flume to bring water onto overshot millwheels. This flume was specially adapted to the small water basins and serial arrangement of the mills on the slope. Carbonate deposits from ancient water systems are therefore a powerful tool in archaeological reconstructions and provide tantalizing insights into the skills of Roman engineers during a period of history that is the direct predecessor of our modern civilization.
