Project description:We combined an experimental microbiome of 11 bacterial strains isolated from the gut of native Caenorhabditis elegans. C. elegans were maintained on the experimental microbiome, Escherichia coli OP50 (control food source), or OP50 supplemented with cell-free media (CFM) from the experimental microbiome. For each of the three feeding conditions, RNA-seq was performed for wildtype (N2) worms or transgenic worms expressing amyloid beta 1-42 in their body wall muscle (GMC101).

Transcriptional profile of C. elegans fed E. coli (OP50) and B. subtilis (PY79)

Project description:We used RNA-seq to assay gene expression changes over time in response to OP50 and PY79 To understand the molecular processes underlying aging, we screened modENCODE ChIP-seq data to identify transcription factors that bind to age-regulated genes in C. elegans. The most significant hit was the GATA transcription factor encoded by elt-2, which is responsible for inducing expression of intestinal genes during embryogenesis. Expression of ELT-2 decreases during aging, beginning in middle age. We identified genes regulated by ELT-2 in the intestine during embryogenesis, and then showed that these developmental genes markedly decrease in expression as worms grow old. Overexpression of elt-2 extends lifespan and slows the rate of gene expression changes that occur during normal aging. Thus, our results identify the developmental regulator ELT-2 as a major driver of normal aging in C. elegans.

Expression data from Em-Myc mouse lymphomas

Project description:Ezh2 encodes for the catalyc unit of the PRC2 complex. RNAi-mediated suppressing of Ezh2 by two independent shRNAs promotes Em-myc lymphomagenesis in vivo. Microarray were used to explore the trascriptional changes driven by suppression of Ezh2 in Em-myc cells and to identify which programs contribute to promotion of lymphoma formation. RNA was extracted from purified primary lymphoma cells for each shRNAs targeting Ezh2 and from two independent preparations of premalignant Em-myc cells. Mouse Genome 1.0 ST arrays were processed according to the manifacturer`s instructions.
