Project description:Asparagine-linked (N-linked) glycosylation is the most common protein modification in eukaryotes, affecting over two-thirds of the proteome. Glycosylation is also critical to the pharmacokinetic activity and immunogenicity of many therapeutic proteins currently produced in complex eukaryotic hosts. The discovery of a protein glycosylation pathway in the pathogen Campylobacter jejuni and its subsequent transfer into laboratory strains of Escherichia coli has spurred great interest in glycoprotein production in prokaryotes. However, prokaryotic glycoprotein production has several drawbacks, including insufficient availability of non-native glycan precursors. To address this limitation, we used a constraint-based model of E. coli metabolism in combination with heuristic optimization to design gene knockout strains that overproduced glycan precursors. First, we incorporated reactions associated with C. jejuni glycan assembly into a genome-scale model of E. coli metabolism. We then identified gene knockout strains that coupled optimal growth to glycan synthesis. Simulations suggested that these growth-coupled glycan overproducing strains had metabolic imbalances that rerouted flux toward glycan precursor synthesis. We then validated the model-identified knockout strains experimentally by measuring glycan expression using a flow cytometric-based assay involving fluorescent labeling of cell surface-displayed glycans. Overall, this study demonstrates the promising role that metabolic modeling can play in optimizing the performance of a next-generation microbial glycosylation platform.

Project description:PurposeAutomatically extracted coronary artery trees (CATs) from coronary computed tomography angiography images could contain incorrect extractions which require manual corrections before they can be used in clinical practice. A model-guided method for improving the extracted CAT is described to automatically detect potential incorrect extractions and improve them.MethodsThe proposed method is a coarse-to-fine approach. A coarse improvement is first applied on all vessels in the extracted CAT, and then a fine improvement is applied only on vessels with higher clinical significance. Based upon a decision tree, the proposed method automatically and iteratively performs improvement operations for the entire extracted CAT until it meets the stop criteria. The improvement in the extraction quality obtained by the proposed method is measured using a scoring system. 18 datasets were used to determine optimal values for the parameters involved in the model-guided method and 122 datasets were used for evaluation.ResultsCompared to the initial automatic extractions, the proposed method improves the CATs for 122 datasets from an average quality score of 87?±?6 to 93?±?4. The developed method is able to run within 2 min on a typical workstation. The difference in extraction quality after automatic improvement is negatively correlated with the initial extraction quality (R?=?-?0.694, P?<?0.001).ConclusionWithout deteriorating the initially extracted CATs, the presented method automatically detects incorrect extractions and improves the CATs to an average quality score of 93 guided by anatomical statistical models.

Project description:To maximize the final lactic acid productivity and concentration, temperature control was optimized using a mathematical modelling approach. A kinetic model, including cell growth, product formation and substrate consumption equations, was proposed to describe the lactic acid production process by Escherichia coli AC-521 with glycerol as the substrate. By constructing four functions, the temperature effect was introduced on the fermentation process, where four parameters (X max, μ max, Y ps and β) were observed to be significantly affected by the temperature. For the convenience of application, the temperature control strategies were simplified by dividing the whole fermentation process into several units. In each unit, the temperature was controlled constantly. Based on the model, the optimal temperature for each unit was determined to maximize the final lactate productivity. This temperature control strategy can be effectively applied in batch and fed-batch cultures, and the verified experimental evaluation showed a good correlation with the model data. Under improved temperature control conditions, a maximal lactic acid concentration of 90.4 g L-1 was obtained after 80 h of fed-batch fermentation, giving a productivity of 1.13 g L-1 h-1, which is 1.2 times more than that in the conventional constant temperature during the cultivation course.

Project description:<p>Chassis strain suitable for producing multiple compounds is a central concept in synthetic biology. Design of a chassis using computational, first-principle, models is particularly attractive due to the predictability and control it offers, including against phenotype reversal due to adaptive mutations. Yet, the theory of model-based chassis design has rarely been put to rigorous experimental test and assessed at multiomics level. Here, we report two <em>Saccharomyces cerevisiae</em> chassis strains for dicarboxylic acid production based on genome-scale metabolic modelling. The chassis strain, harbouring gene knockouts in serine biosynthesis and in pentose-phosphate pathway, is geared for higher flux towards three target products - succinate, fumarate and malate - but does not appreciably secrete any. Introducing modular product-specific mutations resulted in improved secretion of the corresponding acid as predicted by the model. Adaptive laboratory evolution of the chassis-derived producer cells further improved production for succinate and fumarate attesting to the evolutionary robustness of the underlying growth-product coupling. In the case of malate, which exhibited decreased production during evolution, the multiomics analysis revealed flux bypass at peroxisomal malate dehydrogenase that was not accounted in the model. Integration of transcriptomics, proteomics and metabolomics data showed overall concordance with the flux re-routing predicted by the model. Together, our results provide experimental evidence for model-based design of microbial chassis and have implications for computer-aided design of microbial cell factories.</p>

Project description:Clavulanic acid (CA) produced by Streptomyces clavuligerus is a clinically important β-lactamase inhibitor. It is known that glycerol utilization can significantly improve cell growth and CA production of S. clavuligerus. We found that the industrial CA-producing S. clavuligerus strain OR generated by random mutagenesis consumes less glycerol than the wild-type strain; we then developed a mutant strain in which the glycerol utilization operon is overexpressed, as compared to the parent OR strain, through iterative random mutagenesis and reporter-guided selection. The CA production of the resulting S. clavuligerus ORUN strain was increased by approximately 31.3% (5.21 ± 0.26 g/l) in a flask culture and 17.4% (6.11 ± 0.36 g/l) in a fermenter culture, as compared to that of the starting OR strain. These results confirmed the important role of glycerol utilization in CA production and demonstrated that reporter-guided mutant selection is an efficient method for further improvement of randomly mutagenized industrial strains.

In this experiment genetic targets were identified in silico and implemented in vivo to design a yeast chassis strain for enhanced production of succinic, malic and fumaric acid. The phenotype of engineered chassis strains was further optimised through adaptive laboratory evolution. RNA-seq analysis of engineered yeast chassis strains, evolved strains and wild-type (CEN.PK background)was performed to determine the effect of engineered gene deletions and evolution on the transcriptome.

Project description:Production of propionic acid by fermentation of propionibacteria has gained increasing attention in the past few years. However, biomanufacturing of propionic acid cannot compete with the current oxo-petrochemical synthesis process due to its well-established infrastructure, low oil prices and the high downstream purification costs of microbial production. Strain improvement to increase propionic acid yield is the best alternative to reduce downstream purification costs. The recent generation of genome-scale models for a number of Propionibacterium species facilitates the rational design of metabolic engineering strategies and provides a new opportunity to explore the metabolic potential of the Wood-Werkman cycle. Previous strategies for strain improvement have individually targeted acid tolerance, rate of propionate production or minimisation of by-products. Here we used the P. freudenreichii subsp. shermanii and the pan-Propionibacterium genome-scale metabolic models (GEMs) to simultaneously target these combined issues. This was achieved by focussing on strategies which yield higher energies and directly suppress acetate formation. Using P. freudenreichii subsp. shermanii, two strategies were assessed. The first tested the ability to manipulate the redox balance to favour propionate production by over-expressing the first two enzymes of the pentose-phosphate pathway (PPP), Zwf (glucose-6-phosphate 1-dehydrogenase) and Pgl (6-phosphogluconolactonase). Results showed a 4-fold increase in propionate to acetate ratio during the exponential growth phase. Secondly, the ability to enhance the energy yield from propionate production by over-expressing an ATP-dependent phosphoenolpyruvate carboxykinase (PEPCK) and sodium-pumping methylmalonyl-CoA decarboxylase (MMD) was tested, which extended the exponential growth phase. Together, these strategies demonstrate that in silico design strategies are predictive and can be used to reduce by-product formation in Propionibacterium. We also describe the benefit of carbon dioxide to propionibacteria growth, substrate conversion and propionate yield.

Project description:Excess agricultural nitrogen, mainly from manure and chemical fertilizers, is a primary source of nutrient pollution and presents serious environmental threats to natural ecosystems and human health. Improvements in nitrogen-use efficiency in crop production are critical for addressing the triple challenge of food insecurity, environmental degradation, and climate change. Approaches such as sustainable intensification that stress technological innovations have received the most attention. But science-based cropland use planning, a promising complementary approach, has so far been largely overlooked. Here we develop a spatially integrated economic-ecological modeling method to assess this previously unexplored potential for improving the economic-environmental performance of crop production by examining the seasonal and spatial implications of cropland and fertilizer use in Bangladesh. In doing so, we aim to make the modeling method accessible to researchers and practitioners interested in achieving the dual goal of food production and environmental sustainability for countries that are characterized by seasonal and spatial variations in crop mix and cropping practices.-The modeling method combines economic and ecological models to explore trade-offs between food security and environmental sustainability.-The modeling method considers both spatial and seasonal dimensions when measuring trade-offs.-The modeling method is highly suitable for adaptation to study topics concerning food security-ecosystem service trade-offs or to inform the design of related models.

Project description:Genome-scale metabolic network model (GSMM) is an important in silico tool that can efficiently predict the target genes to be modulated. A Corynebacterium crenatum argB-M4 Cc_iKK446_arginine model was constructed on the basis of the GSMM of Corynebacterium glutamicum ATCC 13032 Cg_iKK446. Sixty-four gene deletion sites, twenty-four gene enhancement sites, and seven gene attenuation sites were determined for the improvement of l-arginine production in engineered C. crenatum. Among these sites, the effects of disrupting putP, cgl2310, pta, and Ncgl1221 and overexpressing lysE on l-arginine production were investigated. Moreover, the strain CCM007 with deleted putP, cgl2310, pta, and Ncgl1221 and overexpressed lysE produced 24.85 g/L l-arginine. This finding indicated a 106.8% improvement in l-arginine production compared with that in CCM01. GSMM is an excellent tool for identifying target genes to promote l-arginine accumulation in engineered C. crenatum.

Project description:The accurate quantification of wall loss caused by corrosion is critical to the reliable life estimation of pipes and pressure vessels. Traditional thickness gauging by scanning a probe is slow and requires access to all points on the surface; this is impractical in many cases as corrosion often occurs where access is restricted, such as beneath supports where water collects. Guided wave tomography presents a solution to this; by transmitting guided waves through the region of interest and exploiting their dispersive nature, it is possible to build up a map of thickness. While the best results have been seen when using the fundamental modes A0 and S0 at low frequency, the complex scattering of the waves causes errors within the reconstruction. It is demonstrated that these lead to an underestimate in wall loss for A0 but an overestimate for S0. Further analysis showed that this error was related to density variation, which was proportional to thickness. It was demonstrated how this could be corrected for in the reconstructions, in many cases resulting in the near-elimination of the error across a range of defects, and greatly improving the accuracy of life estimates from guided wave tomography.
