Exome sequencing data analysis to characterize rare germline copy number variants involved in colorectal cancer predisposition

Project description:Colorectal cancer (CRC) represents the third most common cancer worldwide. Next generation sequencing (NGS) appearance has allowed us to produce huge amount of data and, in order to fully exploit its usage, copy number variants (CVN) detection software have been developed. In this study, we analyze germline DNA whole-exome sequencing (WES) data from 38 families with strong CRC aggregation without alterations in known hereditary genes to detect rare candidate CNVs to CRC predisposition using ExomeDepth and CoNIFER tools. Variants shared between family members were compared to Database of Genomic Variants (DGV) catalogue and our Spanish database. CNVs finally selected were validated and segregation analysis were performed using Comparative Genome Hybridization (CGH). Gene expression arrays and qRT-PCR were conducted in both germline and tumor cDNA to check possible effects at transcription level. Immunohistochemistry (IHC) studies were also carried out. Whith this, 21 candidate CNV corresponding to 16 duplications and 5 deletions were detected by calling tools. After multiple filtering steps, only the duplication in chromosome 1 in family 7 stood out as interesting. Validation by CGH confirmed the duplication and correct family segregation. TTF2, TRIM45, VTCN1 and miR942 are embedded in chromosome 1 duplication. Expression studies pointed to TTF2 and miR942 overexpression in carriers, and tumor IHC showed TTF2 protein overexpression and underexpression of the TMEM158 protein. Also known as RIS1, TMEM158 is a predicted target of miR942 and has been claimed to be a candidate tumor-supressor. All in all, chromosome 1 duplication may correspond to the mutational event involved in CRC predisposition in the carrier family by overexpressing TTF2 and miR942, leading to TMEM158 underexpression. Characterizing asparagine synthetase deficiency variants in lymphoblastoid cell lines.

Project description:Asparagine synthetase (ASNS) catalyzes the synthesis of asparagine (Asn) from aspartate and glutamine. Biallelic mutations in the ASNS gene result in ASNS Deficiency (ASNSD). Children with ASNSD exhibit congenital microcephaly, epileptic-like seizures, and continued brain atrophy, often leading to premature mortality. This report describes a 4-year-old male with global developmental delay and seizures with two novel mutations in the ASNS gene, c.614A > C (maternal) and c.1192dupT (paternal) encoding p.H205P and p.Y398Lfs*4 variants, respectively. We employed the novel use of immortalized lymphoblastoid cell lines (LCL) to show that the proliferation of the heterozygotic parental LCL was not severely affected by culture in Asn-free medium, but growth of the child's cells was suppressed by about 50%. Asn production by the LCL from both the father and the child was significantly decreased relative to the mother's cells. mRNA and protein analysis of the paternal LCL cells for the Y398Lfs*4 variant revealed reductions in both. Attempts to ectopically express the truncated Y398Lfs*4 variant in either HEK293T or ASNS-null cells resulted in little or no detectable protein. Expression and purification of the H205P variant from HEK293T cells revealed enzymatic activity similar to wild-type ASNS. Stable expression of WT ASNS rescued the growth of ASNS-null JRS cells in Asn-free medium and the H205P variant was only slightly less effective. However, the Y398Lfs*4 variant appeared to be unstable in JRS cells. These results indicate that co-expression of the H205P and Y398Lfs*4 variants leads to a significant reduction in Asn synthesis and cellular growth.

CAGE transcriptomes on EBV transformed lymphoblastoid cell lines from central European individuals

Project description:We hypothesized that mapping genetic variants associated with promoter and enhancer functions can provide novel insights into the mechanism through which eQTLs (expression quantitative trait loci) exert their effects on gene expression. To this end, we quantified genome-wide promoter usage and enhancer activity and tested the resulting molecular phenotypes for association with nearby genetic variants to discover cis-QTLs. To perform such analyzes, we have produced deep transcriptome profiling of 154 unrelated central European individuals, applying deepCAGE (Cap Analysis of Gene Expression) to nuclear enriched total RNA extracted from EBV transformed lymphoblastoid cell lines (LCLs). The LCLs were either purchased from Coriell Cell Repository (CEU, n=86) or from the GenCord collection (n=68, Gutierrez-Arcelus M et al. Elife 2013).

Single-cell characterization of transcriptomic heterogeneity in lymphoblastoid cell lines

Project description:We report single-cell RNA sequencing datasets for three lymphoblastoid cell lines (LCLs) prepared by infection of primary B cells with Epstein-Barr Virus (EBV). Inter- and intra-sample transcriptional variance is observed with respect to immunoglobulin heavy chain class; host gene sets involved in survival, proliferation and differentiation; and viral replication state. We propose that the observed heterogeneity arises from the dynamic nature of host-pathogen interactions, donor-specific compositions of primary B cells, and other experimental factors such as stochastic clonal evolution in cell culture conditions.
