Project description:Late Pliocene and Early Pleistocene epochs 3.6 to 0.8 million years ago1 had climates resembling those forecasted under future warming2. Palaeoclimatic records show strong polar amplification with mean annual temperatures of 11-19 °C above contemporary values3,4. The biological communities inhabiting the Arctic during this time remain poorly known because fossils are rare5. Here we report an ancient environmental DNA6 (eDNA) record describing the rich plant and animal assemblages of the Kap København Formation in North Greenland, dated to around two million years ago. The record shows an open boreal forest ecosystem with mixed vegetation of poplar, birch and thuja trees, as well as a variety of Arctic and boreal shrubs and herbs, many of which had not previously been detected at the site from macrofossil and pollen records. The DNA record confirms the presence of hare and mitochondrial DNA from animals including mastodons, reindeer, rodents and geese, all ancestral to their present-day and late Pleistocene relatives. The presence of marine species including horseshoe crab and green algae support a warmer climate than today. The reconstructed ecosystem has no modern analogue. The survival of such ancient eDNA probably relates to its binding to mineral surfaces. Our findings open new areas of genetic research, demonstrating that it is possible to track the ecology and evolution of biological communities from two million years ago using ancient eDNA.

Project description:Background biology: Global warming has accelerated in recent decades, with the Arctic warming 2–3 times faster than the global average. As a result boreal species are expanding into the Arctic, at a pace reflecting environmental warming. Nevertheless, the poleward expansion of boreal marine species is restricted by their ability to tolerate low water temperatures, and in the case of intertidal species, sub-zero air temperatures during winter. In Greenland, however, the number of days with extreme sub-zero air temperatures has decreased by more than 50% since the 1950’s, suggesting that the low air temperature constraint is weakening. Although boreal intertidal species could potentially benefit from this warmer climate to establish populations in the Arctic, recent work has shown that local intertidal summer air temperatures in Greenland can exceed 36°C. This temperature is above the thermoregulatory capacity of many boreal intertidal species, including the highly abundant blue mussel Mytilus edulis. Therefore will further colonisation of M. edulis in Greenland be inhibited by the increasingly warm summer temperatures. Aim of experiment: Intertidal animals (Greenland blue mussel M. edulis) were sampled in situ on the first warm days of the year from the inner (warmer) and outer (cooler) regions of the Godthåbsfjorden around Nuuk (64°N) to examine the fjord temperature gradient effect. In addition, subtidal M. edulis were also collected and subjected to two acute temperature shocks of 22 and 32°C, which represented common and extreme summer air temperatures for intertidal habitats near Nuuk.

Project description:Mobile elements have significantly impacted genome structure of most organisms. The continued activity of the mobile element, LINE-1 (L1), through time has contributed to the accumulation of over half a million L1 copies in the human genome. Most copies in the human genome belong to evolutionary older extinct L1s. Here we apply our previous published approach to "revive" the extinct L1 PA13A; an L1 family that was active about 60 million year ago (mya). The reconstructed L1PA13A is retrocompentent in culture, but shows a significantly lower level of activity in HeLa cells when compared to the modern L1 element (L1PA1) and a 40 million year old L1PA8. L1 elements code for two proteins (ORF1p and ORF2p) that are necessary for retrotransposition. Using PA13A-PA1 and PA13A-PA8 L1 chimeric elements, we determined that both the ORF1p and ORF2p contribute to the observed decrease in retrotransposition efficiency of L1PA13A. The lower retrotransposition rate of L1PA13A is consistent in both human and rodent cell lines. However, in rodent cells, the chimeric element L1PA:1-13 containing the modern L1PA1 ORF1p shows a recovery in the retrotransposition rate, suggestive that the L1PA13A ORF2p efficiently drives retrotransposition in these cells. The functionality of the L1PA13A ORF2p was further confirmed by demonstrating its ability to drive Alu retrotransposition in rodent cells. The variation in L1PA13A retrotransposition rates observed between rodent and human cells are suggestive that cellular environment significantly affects retrotransposition efficiency, which may be mediated through an interaction with ORF1p. Based on these observations, we speculate that the observed differences between cell lines may reflect an evolutionary adaptation of the L1 element to its host cell.

Project description:The horseshoe crab Limulus polyphemus is one of few extant Limulus species, which date back to ∼250 million years ago under the conservation of a common Bauplan documented by fossil records. It possesses the only proteolytic blood-coagulation and innate immunity system outside vertebrates and is a model organism for the study of the evolution and function of peptidases. The astacins are a family of metallopeptidases that share a central ∼200-residue catalytic domain (CD), which is found in >1000 species across holozoans and, sporadically, bacteria. Here, the zymogen of an astacin from L. polyphemus was crystallized and its structure was solved. A 34-residue, mostly unstructured pro-peptide (PP) traverses, and thus blocks, the active-site cleft of the CD in the opposite direction to a substrate. A central `PP motif' (F35-E-G-D-I39) adopts a loop structure which positions Asp38 to bind the catalytic metal, replacing the solvent molecule required for catalysis in the mature enzyme according to an `aspartate-switch' mechanism. Maturation cleavage of the PP liberates the cleft and causes the rearrangement of an `activation segment'. Moreover, the mature N-terminus is repositioned to penetrate the CD moiety and is anchored to a buried `family-specific' glutamate. Overall, this mechanism of latency is reminiscent of that of the other three astacins with known zymogenic and mature structures, namely crayfish astacin, human meprin β and bacterial myroilysin, but each shows specific structural characteristics. Remarkably, myroilysin lacks the PP motif and employs a cysteine instead of the aspartate to block the catalytic metal.

Project description:Beneath the seafloor, microbial life subsists in isolation from the surface world under persistent energy limitation. The nature and extent of genomic evolution in subseafloor microbes have been unknown. Here, we show that the genomes of Thalassospira bacterial populations cultured from million-year-old subseafloor sediments evolve in clonal populations by point mutation, with a relatively low rate of homologous recombination and elevated numbers of pseudogenes. Ratios of nonsynonymous to synonymous substitutions correlate with the accumulation of pseudogenes, consistent with a role for genetic drift in the subseafloor strains but not in type strains of Thalassospira isolated from the surface world. Consistent with this, pangenome analysis reveals that the subseafloor bacterial genomes have a significantly lower number of singleton genes than the type strains, indicating a reduction in recent gene acquisitions. Numerous insertion-deletion events and pseudogenes were present in a flagellar operon of the subseafloor bacteria, indicating that motility is nonessential in these million-year-old subseafloor sediments. This genomic evolution in subseafloor clonal populations coincided with a phenotypic difference: all subseafloor isolates have a lower rate of growth under laboratory conditions than the Thalassospira xiamenensis type strain. Our findings demonstrate that the long-term physical isolation of Thalassospira, in the absence of recombination, has resulted in clonal populations whereby reduced access to novel genetic material from neighbors has resulted in the fixation of new mutations that accumulate in genomes over millions of years. IMPORTANCE The nature and extent of genomic evolution in subseafloor microbial populations subsisting for millions of years below the seafloor are unknown. Subseafloor populations have ultralow metabolic rates that are hypothesized to restrict reproduction and, consequently, the spread of new traits. Our findings demonstrate that genomes of cultivated bacterial strains from the genus Thalassospira isolated from million-year-old abyssal sediment exhibit greatly reduced levels of homologous recombination, elevated numbers of pseudogenes, and genome-wide evidence of relaxed purifying selection. These substitutions and pseudogenes are fixed into the population, suggesting that the genome evolution of these bacteria has been dominated by genetic drift. Thus, reduced recombination, stemming from long-term physical isolation, resulted in small clonal populations of Thalassospira that have accumulated mutations in their genomes over millions of years.

Project description:Interactions and coordination between conspecific individuals have produced a remarkable variety of collective behaviours. This co-operation occurs in vertebrate and invertebrate animals and is well expressed in the group flight of birds, fish shoals and highly organized activities of social insects. How individuals interact and why they co-operate to constitute group-level patterns has been extensively studied in extant animals through a variety mechanistic, functional and theoretical approaches. Although collective and social behaviour evolved through natural selection over millions of years, its origin and early history has remained largely unknown. In-situ monospecific linear clusters of trilobite arthropods from the lower Ordovician (ca 480 Ma) of Morocco are interpreted here as resulting either from a collective behaviour triggered by hydrodynamic cues in which mechanical stimulation detected by motion and touch sensors may have played a major role, or from a possible seasonal reproduction behaviour leading to the migration of sexually mature conspecifics to spawning grounds, possibly driven by chemical attraction (e.g. pheromones). This study confirms that collective behaviour has a very ancient origin and probably developed throughout the Cambrian-Ordovician interval, at the same time as the first animal radiation events.

Project description:Biomineralization marks one of the most significant evolutionary milestones among the Eukarya, but its roots in the fossil record remain obscure. We report crystallographic and geochemical evidence for controlled eukaryotic biomineralization in Neoproterozoic scale microfossils from the Fifteenmile Group of Yukon, Canada. High-resolution transmission electron microscopy reveals that the microfossils are constructed of a hierarchically organized interwoven network of fibrous hydroxyapatite crystals each elongated along the [001] direction, indicating biological control over microstructural crystallization. New Re-Os geochronological data from organic-rich shale directly below the fossil-bearing limestone constrain their age to <810.7 ± 6.3 million years ago. Mineralogical and geochemical variations from these sedimentary rocks indicate that dynamic global marine redox conditions, enhanced by local restriction, may have led to an increase in dissolved phosphate in pore and bottom waters of the Fifteenmile basin and facilitated the necessary geochemical conditions for the advent of calcium phosphate biomineralization.
