Project description:Age profiling of archaeological bone assemblages can inform on past animal management practices, but is limited by the fragmentary nature of the fossil record and the lack of universal skeletal markers for age. DNA methylation clocks offer new, albeit challenging, alternatives for estimating the age-at-death of ancient individuals. Here, we take advantage of the availability of a DNA methylation clock based on 31,836 CpG sites and dental age markers in horses to assess age predictions in 84 ancient remains. We evaluate our approach using whole-genome sequencing data and develop a capture assay providing reliable estimates for only a fraction of the cost. We also leverage DNA methylation patterns to assess castration practice in the past. Our work opens for a deeper characterization of past husbandry and ritual practices and holds the potential to reveal age mortality profiles in ancient societies, once extended to human remains.

Project description:Metagenome analysis has become a common source of information about microbial communities that occupy a wide range of niches, including archaeological specimens. It has been shown that the vast majority of DNA extracted from ancient samples come from bacteria (presumably modern contaminants). However, characterization of microbial DNA accompanying human remains has never been done systematically for a wide range of different samples. We used metagenomic approaches to perform comparative analyses of microorganism communities present in 161 archaeological human remains. DNA samples were isolated from the teeth of human skeletons dated from 100 AD to 1200 AD. The skeletons were collected from 7 archaeological sites in Central Europe and stored under different conditions. The majority of identified microbes were ubiquitous environmental bacteria that most likely contaminated the host remains not long ago. We observed that the composition of microbial communities was sample-specific and not correlated with its temporal or geographical origin. Additionally, traces of bacteria and archaea typical for human oral/gut flora, as well as potential pathogens, were identified in two-thirds of the samples. The genetic material of human-related species, in contrast to the environmental species that accounted for the majority of identified bacteria, displayed DNA damage patterns comparable with endogenous human ancient DNA, which suggested that these microbes might have accompanied the individual before death. Our study showed that the microbiome observed in an individual sample is not reliant on the method or duration of sample storage. Moreover, shallow sequencing of DNA extracted from ancient specimens and subsequent bioinformatics analysis allowed both the identification of ancient microbial species, including potential pathogens, and their differentiation from contemporary species that colonized human remains more recently.

Project description:Reconstruction of ancient epigenomes by DNA methylation (DNAm) can shed light into the composition of cell types, disease states, and age at death. However, such analysis is hampered by impaired DNA quality and little is known how decomposition affects DNAm. In this study, we determined if EPIC Illumina BeadChip technology is applicable for specimen from mummies of the 18th century CE. Overall, the signal intensity on the microarray was extremely low, but for one of two samples we detected characteristic DNAm signals in a subset of CG dinucleotides (CpGs), which were selected with a stringent processing pipeline. Using only these CpGs we could train epigenetic signatures with reference DNAm profiles of multiple tissues and our predictions were in line with the fact that the specimen was lung tissue of a female 28-year-old donor. Thus, we provide proof of principle that Illumina BeadChips are applicable for DNAm profiling in ancient samples.

Project description:Three-dimensional (3D) reconstruction is a useful technique for the documentation, characterization, and evaluation of small archeological objects. In this research, a comparison among different photogrammetric setups that use different lenses (macro and standard zoom) and dense point cloud generation calibration processes for real specific objects of archaeological interest with different textures, geometries, and materials is raised using an automated data collection. The data acquisition protocol is carried out from a platform with control points referenced with a metrology absolute arm to accurately define a common spatial reference system. The photogrammetric reconstruction is performed considering a camera pre-calibration as well as a self-calibration. The latter is common for most data acquisition situations in archaeology. The results for the different lenses and calibration processes are compared based on a robust statistical analysis, which entails the estimation of both standard Gaussian and non-parametric estimators, to assess the accuracy potential of different configurations. As a result, 95% of the reconstructed points show geometric discrepancies lower than 0.85 mm for the most unfavorable case and less than 0.35 mm for the other cases.

Project description:Cremated human remains are commonly found in the archaeological records, especially in Europe during the Metal Ages and the Roman period. Due to the high temperatures reached during cremation (up to 1000°C), most biological information locked in the isotopic composition of different tissues is heavily altered or even destroyed. The recent demonstration that strontium isotope ratio (87Sr/86Sr) remain unaltered during cremation and are even very resistant to post-burial alterations (which is not the case in unburned bone), opened new possibility for palaeomobility studies of ancient populations that practice cremations as a funerary ritual. This paper summarizes strontium isotopic data produced over the last decade which is then deposited on the open-access platform IsoArcH (https://isoarch.eu/) for any interested parties to use. It is the first time isotopic data on cremated remains is introduced in this database, significantly extending its impact on the scientific community.
