Transcription profiling of chicken brain at stage 29 to investigate sexually dimorphic gene expression

Project description:Biological bases for sexual differences in the brain exist in a wide range of vertebrate species, including the chicken. We examined whether sexually dimorphic gene expression in the brain precedes gonadal differentiation. Using the Affymetrix GeneChipÂ® Chicken Genome Array, we identified many female- and male-enhanced genes that are differentially expressed in sex-specific brains from stage 29 chicken embryos. We postulate that these genes have potential roles in the sexual differentiation of neural function and development in chickens. Experiment Overall Design: All analyses were performed in triplicate. The Affymetrix data from male and female brain samples at stage 29 were generated. The male and female brain samples by genetic sexing were pooled and homogenized. Pooled samples ranged from 5 to 8 embryos. 4g of total RNA from the pooled samples was used for labeling. Probe synthesis from total RNA samples, hybridization, detection, and scanning were performed according to standard protocols from Affymetrix.

Sodium Butyrate, a HDAC inhibitor present in gut, can differentiate the undifferentiated HT-29 to enterocytes by the induction of brush border enzyme alkaline phosphatase. Results provide the transcriptional profiling underlying the butyrate-induced differentiation of CRC.

Detailed molecular and epigenetic characterization of the pig IPEC-J2 and chicken SL-29 cell lines.

Project description:The pig IPEC-J2 and chicken SL-29 cell lines are of interest because of their untransformed nature and wide use in functional studies. Molecular characterization of these cell lines is important to gain insight into possible molecular aberrations. The aim of this paper is to provide a molecular and epigenetic characterization of the IPEC-J2 and SL-29 cell lines, a cell-line reference for the FAANG community, and future biomedical research. Whole genome sequencing, gene expression, DNA methylation, chromatin accessibility, and ChIP-seq of four histone marks (H3K4me1, H3K4me3, H3K27ac, H3K27me3) and an insulator (CTCF) are used to achieve these aims. Heteroploidy (aneuploidy) of various chromosomes was observed from whole genome sequencing analysis in both cell lines. Furthermore, higher gene expression for genes located on chromosomes with aneuploidy in comparison to diploid chromosomes was observed. Regulatory complexity of gene expression, DNA methylation, and chromatin accessibility was investigated through an integrative approach.
