Project description:Ecotoxicogenomics in field experiments have yielded valuable mechanistic information for organisms present in polluted environments. The Queen conch (Strombus gigas) is a threatened species and populations are declining due to anthropogenic impact that includes pollution from boating activities. In the British Virgin Islands (BVI), local Queen conch populations have exhibited imposex, a condition in which both male and female gonadal characteristics are present and studies in the BVI suggest that tributyl tin (TBT), a chemical used in boat paint, is correlated to increased incidence imposex. This present study utilized a previously validated 8 x 15K Queen conch microarray to characterize the response of the ovarian transcriptome in conch found in polluted environments with high TBT in the BVIs. There polluted sites, Road Harbour (RH) and Trellis Bay (TB), are harbours with high boating activity while the reference sites, Guana Island (GI) and Anegada (AN), are areas with low boating activity. Microarray analysis revealed that there were 17 transcripts with high homology to known genes that were differentially expressed in the environments with high TBT and these included 6 induced and 11 down-regulated transcripts (p<0.01). These differentially expressed transcripts included phosphoenolpyruvate carboxylase, transposase, and high-affinity phosphate transporter PT1. When considering both RH and TB together in comparison to GI, functional enrichment showed that the biological processes and molecular functions of calcium ion binding, immune response, and negative regulation of cell proliferation were over represented in the polluted sites. Gene set enrichment analysis revealed that transcripts involved in the biological processes of general metabolism, immune, lipid metabolism, and stress were affected in polluted environments. Although difficult to directly link changes at the transcriptomics level to TBT in the harbour, this analysis provides novel insight into pathways impacted in regions that experience heavy boating activity in the BVIs.

Project description:Here, we report a detection of oxidative post-translational modifications (ox-PTM) of Cys residues in the U937 cell line either non-stimulated or stimulated with diamide, a thiol-oxidizing agent at 0.5mM for 20min or HOCl at 100µM for 10min. Reversible Cys ox-PTMs were labelled using a bioswitch method using a Maleimide-(Polyethylene Glycol)2-Biotin (Mal-PEG2-Bio) probe independently of the oxidation type. Labeled proteins were analyzed by Mass spectrometry. We identified Cys ox-PTMs encompassing 1473 proteins containing at least ox-PTM-modified Cys. These sites include ox-PTM sites previously described in vitro validating the approach. Numerous novel Cys susceptible to ox-PTMs were identified including signaling proteins, including kinases, phosphatases and transcription and translation factors and proteins relevant to virus-host interactions.

Adult female queen conchs were collected from field sites in the British Virgin Islands with varying levels of TBT contamination and imposex incidence. Contaminated sites included Rhode Harbour (RH, n=3) and Trellis Bay (TB, n=3), and the low-pollution site was Guana Island (GA, n=5). Ovaries were preserved in RNAlater, transported to the laboratory, and RNA was prepared using a phenol-chloroform extraction and a CsCl gradient. RNA was labeled with Cy3 for a single-dye design, per the Agilent protocol.

Project description:Atherosclerosis (AS) is one of the most common diseases in middle-age and elderly population. Lipid metabolism disorder induced foaming of vascular smooth muscle cell (VSMC) is an important pathological process of AS. Mitochondria plays an important role in lipids metabolism. While it is not known whether regulating mitochondrial function can protect ox-LDL induced VSMC foaming via metabolic reprogramming. With ox-LDL induced mouse model of VSMC injury, the injury effect of ox-LDL and the protective effect of mdivi-1, the mitochondrial fission inhibitor on mitochondrial morphology and function of VSMC, and the formation of lipid droplet were observed. With metabonomics and proteomics techniques, the main lipid metabolites and regulation proteins were identified. The results showed that Ox-LDL induced a significant mitochondrial fission and fragmentation of VSMC, and mitochondrial function disorder along with lipid deposition and foaming. Mdivi-1 significantly antagonized the damage effect of ox-LDL on mitochondrial morphology and function of VSMC, and blocked the lipid deposition. Metabonomics analysis found 848 different metabolites between ox-LDL and mdivi-1 treatment group, in which the lipid metabolites were the main, and heptadecanoic acid, palmitoleic acid and myristic acid were the critical metabolites changed most. Proteomics results showed that there were 125 differential expressed proteins between ox-LDL and mdivi-1 treatment, acetyl -CoA carboxylase1 and fatty acid synthase were the main differential expressed proteins. This study suggest that Mitochondrial fission plays an important role in VSMC lipid deposition and foaming. Inhibition of mitochondrial fission may effectively fight against ox-LDL induced lipid deposition and foaming of VSMC via improving mitochondrial function and metabolic reprogramming. This finding provides a new insight for prevention and treatment of AS.

Project description:WRKY45-overexpressing (WRKY45-ox) rice plants are extremely resistant to rice blast and bacterial leaf-blight diseases. To search for the genes that are potentially responsible for the strong resistance, we performed genome-wide gene expression analysis in WRKY45-ox rice. A microarray analysis using Agilent rice oligo microarray for approximately 42,000 rice genes identified 1,664 genes that are upregulated in WRKY45-ox rice compared with non-transformant rice cv. Nipponbare (NB). Analysis of the genes with altered expression in WRKY45-ox rice by a Gene ontology program (Agri GO; http://bioinfo.cau.edu.cn/agriGO/) revealed that several genes in the biosynthetic pathway for diterpenoid phytoalexins, for which anti-blast fungus activities have been reported, were upregulated in WRKY45-ox rice.

Project description:OsRUS1-GFP overexpression (OsRUS1-OX) transgenic rice lines were generated using ZH-11 wildtype. Under well-watered conditions, the leaves of OsRUS1-OX transgenic rice lines could roll in about four minutes under sunlight, and the rolled leaves of OsRUS1-OX transgenic rice lines could expand in about seven minutes if the sunlight was shaded, while the leaves of wildtype ZH-11 expanded all the times at the same conditions. The mechanism behind the light-responded rapid and dynamic leaf rolling phenotype of OsRUS1-OX transgenic rice lines is unknown. Therefore, in order to understand this mechanism the RNA-Seq approach was used to explore the expressed genes difference between OsRUS1-OX and ZH-11.

Project description:The tongue is a muscular organ in the vertebrate oral cavity that performs complex functions in daily life, including feeding and phonetic articulation. The tongue consists of mesenchyme cells of two distinct origins: the muscle cells are derived from occipital somites whereas the tendons and other connective tissues derived from the cranial neural crest. Cranial neural crest cells are important for the initiation of tongue swelling and proper patterning of intrinsic and extrinsic tongue muscle groups. However, little is known regarding the molecular and cellular mechanisms of tongue morphogenesis. We show that the odd-skipped related 1 (Osr1) transcription factor exhibits dynamic expression in the tongue mesenchyme during early tongue development. Tissue-specific inactivation of Osr1 in the early neural crest cells resulted in ectopic cartilage formation in the mouse tongue. We show that Sox9, the master regulator of chondrocyte differentiation, is initially widely expressed in the neural crest derived mesenchyme in the tongue and subsequently down-regulated concomitant by up-regulation of Osr1 expression. Osr1 mutant embryos exhibit persistent expression of Sox9 and chondrocyte differentiation from the neural crest derived tongue mesenchyme. Further biochemical analyses indicate that Osr1 may directly suppresses Sox9 gene expression in the tongue mesenchyme. These data reveal a novel mechanism in suppression of chondrogenic fate during tongue development. Remarkably, the ectopic cartilage in the Osr1 mutant mice resembles the entoglossal cartilage naturally develops in the avian tongue. These results suggest that modulation of expression of Osr1 may underline the evolutionary divergence in tongue cartilage formation. Project description:We found ribosomal transcription factor Ifh1p is dynamically acetylated and phosphorylated in response to nutrient cues. ChIP-seq data revealed dynamic binding to ribosomal genes (RP) during the OX growth phase of the yeast metabolic cycle (YMC) when RP genes are highly induced, and weaker binding in the RC quiescent-like phase. Besides RP genes, our ChIP-seq data also reveals binding of Ifh1p to non-RP genes such as translation factors and metabolic genes. Examination of Ifh1p binding over two timepoints of the YMC (OX, RC) using Input as the control.
