Project description:Next-generation sequencing was employed to compare transcriptomic profiling of ovules at and prior to the appearance of nucellar embryony initial cells. To exclude the unwanted genetic background noise and variations among years, two biological replicates for each sample were set by sampling in two consecutive years from two pairs of polyembryonic and monoembryonic cultivars, i.e. one pair of mandarin and the other of grapefruit/pummelo. In that manner, 71 embryo-type enriched transcripts were determined by overlaying differentially expressed transcripts, derived from pairwise comparisons between polyembryonic and monoembryonic cultivars in each basic taxa, which revealed commonly genes that indeed regulated nucellar embryogenesis. Transcriptome profiling indicated that cell wall remodelling transcripts, such as pectinesterase, endochitinase, glucan endo-1,3-β-glucosidase precursor, UDP-glucosyltransferase and laccase were significantly enriched in the polyembryonic cultivars. The expression of transcription factors containing AP2/ERF and WRKY domains were also up-regulated in polyembryonic cultivars compared with monoembryonic cultivars. In addition, the embryo-type enriched transcripts were associated with hormone regulation and signal transduction, as well as carbohydrate metabolism.

Project description:Candidatus Liberibacter asiaticus (Las), a non-culturable phloem-limited bacterium, is the suspected causal agent of Huanglongbing (HLB) in Florida. HLB is one of the most devastating diseases of citrus and no resistant cultivars have been identified to date, though tolerance has been suggested in the genus Poncirus. A recent study conducted in our laboratory demonstrated tolerance of US-897, a hybrid of Poncirus trifoliata (L. Raf.) and the susceptible ‘Cleopatra’ mandarin (Citrus reticulata Blanco), to Ca. L. asiaticus, the presumed causal agent of HLB in Florida (Albrecht & Bowman, HortScience 46 (2011) 16-22). This study compares transcriptional changes in tolerant US-897 and susceptible ‘Cleopatra’ mandarin seedlings in response to infection with Las using the Affymetrix GeneChip citrus array with the main objective of identifying genes associated with tolerance to HLB. Such genes may be suitable as potential targets for biotechnology approaches, providing one strategy to possibly control this destructive disease of citrus.

Project description:To identify genes associated with citrus peel development and manifestation of peel disorders, we analyzed flavedo, albedo and juice sac tissues from five types of citrus fruit including, mandarin orange, navel orange, valencia orange, grapefruit and lemon. Fruits of five different citrus cultivars. Mature, healthy fruits of five different citrus cultivars (M-bM-^@M-^\ValenciaM-bM-^@M-^] and M-bM-^@M-^\NavelM-bM-^@M-^] orange [Citrus sinensis], mandarin [Citrus reticulata], lemon [Citrus M-CM-^W limon], grapefruit [Citrus M-CM-^W paradisi]) were purchased from a food market located in Davis, CA, USA. For all five types of fruit, three tissues (flavedo, albedo, and juice sacs) were compared separately. Each of the three tissues from each of the five types of fruit were sampled in three biological replicates, for a total of 45 samples. Samples were prepared from a 1 cm-thick equatorial disc and four sections (N, S, E, and W) were cut. Project description:Inbred parental lines of two cultivars (cv Moneyberg and cv Bolstar Granda) of the model crop tomato were primed (induced for resistance) during four different moments in their development, i.e. once in the vegetative phase (time window 1), once in the generative phase at early flowering (time window 2), multiple times in the generative phase during flowering (time window 3), and once during ripening of the first fruit bunch (time window 4). The primers were ß-aminobutyric acid (BABA), 2,6-dichloroisonicotinic acid (INA), methyljasmonate (MeJA), and water as control; they were selected for their ability to induce different plant resistance pathways. After collecting seed batches from these plants we here look at the effect of priming the tomato plants with those different chemicals on the plant genome methylation level.

Project description:The cDNA of 4 Lilium cultivars were sequenced in this study in order to develop SNP markers for mapping purpose. The four selected cultivars represent the four main hybrid groups in Lilium which are (Asiatic, Oriental, Longiflorum, and Trumpet). The SNP markers developed of this study will be implemented in mapping and association studies that aims to find SNP markers linked to virus resistance in Lilium. To achieve this target, SNP markers were generated from each cultivar separately, and of the four cultivars together trying to cover as much as variation in each cultivar and also to find SNP markers that can distinguish the four cultivars. Doing so, we hope to identify different genes resistance to virus in the four hybrid groups of Lilium.

Fifteen months-old seedlings of the genotypes 'Cleopatra' mandarin and US-897 were graft-inoculated with non-infected (control) or Las-infected tissue from greenhouse-grown 'Valencia' (C. sinensis L.) plants. Six non-infected control plants each from 'Cleopatra' (MC) and US-897 (TC) and six infected plants each from Cleopatra (MI) and US-897 (TI) were used. Four to six leaves per plant were excised at 32 weeks after inoculation (wai) and immediately frozen in liquid nitrogen. Total RNA was extracted from all 24 plants. Equal amounts of RNA from two samples were pooled to obtain three biological replicates per genotype and treatment and used for hybridization on Affymetrix citrus microarrays.

Project description:Chickpea and lentil are two important pulse crops used for human consumption as sources of vegetable protein, rich in amino acids and bioactive compounds. The search for elite cultivars with better architecture has been a demand by farmers of these two crops, which aims to systematize their mechanized planting and harvesting on a large scale. Therefore, the identification of genes associated with the regulation of the branching and architecture of these plants has currently gained great importance. This work aimed to gain insight into transcriptomic changes of two contrasting chickpea and lentil cultivars in terms of branching pattern (little versus highly branched cultivars). In addition, we aimed to identify candidate genes involved in the regulation of shoot branching that could be used as future targets for molecular breeding. The axillary and apical buds of chickpea cultivars Blanco lechoso and FLIP07-318C, and lentil cultivars Castellana and Campisi, considered as little and highly branched, respectively, were harvested.

Project description:Mandarin fish Siniperca chuatsi (Basilewsky) (Percichthyidae), as a demersal piscivore, has very specialized feeding habits, for as soon as they start feeding the fry of this fish feed solely on fry of other fish species. In rearing conditions, mandarin fish has been found to accept live prey fish only, and refuse dead prey fish or artificial diets, very little is currently known about the molecular mechanisms of multiple genes which cover different pathways influencing the specialized food habit, such as live prey. We performed transcriptome comparisons between dead prey fish feeders and nonfeeders in mandarin fish. The determination mechanisms of specialized food habit (live prey fish) in mandarin fish could provide some instructions for research of food habit in animals, including mammals.
