Project description:Skin homeostasis is guided by spatiotemporal regulation of gene expression, establishing each stage of keratinocyte differentiation. The current study presents transcriptomic and chromatin profiling for the proliferating (basal) and differentiated (suprabasal) cell populations derived from neonate mice (p0-p2) skin epidermis. This multi-omic approach will enable idenitification of cell specific epidermal cross-talk central to the equlibirum.

Unveiling the Physics Behind Hybrid Functionals.

Project description:We show that accurate exchange-correlation hybrid functionals give very physically optimized effective-correlation potentials, capable of correctly describing the quantum oscillations of atoms and molecules. Based on this analysis and on understanding the error cancellation between semilocal exchange and correlation functionals, we propose a very simple, semilocal correlation potential model compatible with the exact exchange of density functional theory, which performs remarkably well for charge densities and orbital energies.

Unveiling the physical mechanism behind pistol shrimp cavitation.

Project description:Snapping shrimps use a special shaped claw to generate a cavitating high speed water jet. Cavitation formed in this way, may be used for hunting/stunning prey and communication. The present work is a novel computational effort to provide insight on the mechanisms of cavitation formation during the claw closure. The geometry of the claw used here is a simplified claw model, based on prior experimental work. Techniques, such as Immersed Boundary and Homogenous Equilibrium Model (HEM), are employed to describe the claw motion and cavitating flow field respectively. The simulation methodology has been validated against prior experimental work and is applied here for claw closure at realistic conditions. Simulations show that during claw closure, a high velocity jet forms, inducing vortex roll-up around it. If the closure speed is high enough, the intensity of the swirling motion is enough to produce strong depressurization in the vortex core, leading to the formation of a cavitation ring. The cavitation ring moves along the jet axis and, soon after its formation, collapses and rebounds, producing high pressure pulses.

Unveiling the Machinery behind Chromosome Folding by Polymer Physics Modeling.

Project description:Understanding the mechanisms underlying the complex 3D architecture of mammalian genomes poses, at a more fundamental level, the problem of how two or multiple genomic sites can establish physical contacts in the nucleus of the cells. Beyond stochastic and fleeting encounters related to the polymeric nature of chromatin, experiments have revealed specific, privileged patterns of interactions that suggest the existence of basic organizing principles of folding. In this review, we focus on two major and recently proposed physical processes of chromatin organization: loop-extrusion and polymer phase-separation, both supported by increasing experimental evidence. We discuss their implementation into polymer physics models, which we test against available single-cell super-resolution imaging data, showing that both mechanisms can cooperate to shape chromatin structure at the single-molecule level. Next, by exploiting the comprehension of the underlying molecular mechanisms, we illustrate how such polymer models can be used as powerful tools to make predictions in silico that can complement experiments in understanding genome folding. To this aim, we focus on recent key applications, such as the prediction of chromatin structure rearrangements upon disease-associated mutations and the identification of the putative chromatin organizing factors that orchestrate the specificity of DNA regulatory contacts genome-wide.
