Project description:High quality nitrogen sources such as NH4+ and glutamate inhibit the uptake of poor nitrogen sources including amino acids (leucine etc.), which is called “nitrogen catabolite repression (NCR)”. We found a cell-to-cell communication system in fission yeast that inactivates NCR and enables cells to take up leucine even on high NH4+ medium (referred to as adaptive growth). Furthermore, we identified novel oxylipins responsible for the adaptive growth, which are secreted from cells and are referred to as nitrogen signaling factors (NSF). RNA-seq analyses showed that mitochondrial respiratory-related genes are differentially expressed upon addition of synthetic NSF. These results suggest that the cell-to-cell communication via NSF reprograms the metabolic preference from glycolysis to mitochondrial respiration. Moreover, we also performed ChIP-seq of transcription factors (TFs) and found that bindings of several TFs on DNA are regulated by NSF.

Nucleosome binding by the pioneer transcription factor OCT4

Project description:The nucleosome is a fundamental unit of chromatin in eukaryotes, and generally prevents the binding of transcription factors to genomic DNA. Pioneer transcription factors overcome the nucleosome barrier, and bind their target DNA sequences in chromatin. OCT4 is a representative pioneer transcription factor that plays a role in stem cell pluripotency. In the present study, we biochemically analyzed the nucleosome binding by OCT4. Crosslinking mass spectrometry showed that OCT4 binds the nucleosome.

Nitrogen signaling factor triggers a respiration-like gene expression program

Project description:Microbes have evolved intricate communication systems that enable individual cells of a population to send and receive signals in response to changes in their immediate environment. In the fission yeast Schizosaccharomyces pombe, nitrogen signaling factor (NSF) is part of such communication system, which functions to regulate the usage of different nitrogen sources. Yet, the pathways and mechanisms by which NSF acts are poorly understood. Here, we show that NSF physically interacts with the mitochondrial sulfide quinone oxidoreductase Hmt2 and that it prompts a change from a fermentation- to a respiration-like gene expression program independently of the carbon source. Our results suggest that NSF activity is not restricted to nitrogen metabolism alone and that it could function as a rheostat to prepare a population of S. pombe cells for an imminent shortage of their preferred nutrients.

Global transcriptome changes after nitrogen replenishment in S288c yeast strain

Project description:The study on the effect of nitrogen replenishment on the gene expression showed that 390 genes were significantly upregulated (with a logFC ranging from 4.5 to 0.8), among which those related to RNA binding, ribosome binding, structural constituent of ribosome, transferase activity and transcription. 833 genes were significantly down-regulated (with a logFC ranging from -0.8 to -5.2) including those related to stress response, amino-acid catabolism process, protein catabolic process (ubiquitin-dependent and vacuolar protein degradation). But the most interesting and unexpected changes were those related to the down-regulation of the glycolytic transcripts. In fact, we observed a rapid down-regulation of many glycolytic mRNA (25/34) 30 min after nitrogen repletion. These data were surprising as expression of the glycolytic genes are generally considered as stable and sometimes they are even used as housekeeping control genes. In addition, the decoupling of the glycolytic gene expression from the expression of RP genes, ribosomal genes or those related to protein synthesis is unique to the present dataset as in most other data expression of these groups are tightly correlated when nutrients are available. This prompts us to examine in some details the factors which led to the control of the glycolytic mRNA instability in conditions of nitrogen replenishment.
