Project description:We carried out Massive Parallel Sequencing (MPS) to reveal circulating miRNA profiles of 96 patients to distinguish the radiographic and non-radiographic axial spondyloarthritis. The sequencing platform identified 1900 miRNA species, out of which 432 miRNAs were present with the base mean, computed by DESeq2, more than 10. We identified 48 miRNAs, which were different in PBMCs in patients with axial spondyloarthritis compared to healthy controls.

Next Generation Sequencing (NGS) of miRNAs in rat hippocampal tissues

Project description:We carried out Massive Parallel Sequencing (MPS) to reveal miRNA expression profiles of rats with LiCl-pilocarpine induced epileptic status (SE) in adulthood (Postnatal day 60 -P60) and infancy (P12). Hippocampal tissues were collected at 3 stages of epileptogenesis: acute (24 hours), latent (7 days) and chronic (3 months after SE) from 10 animals after SE and 10 controls in each age group (120 in total). The sequencing platform identified 666 miRNA species, out of which up to 419 miRNAs were present with the coverage of more than 500 reads altogether in individual groups (onset-age epilepsy stage combinations). We discovered that age of SE induction has impact on miRNA profile throughout all stages of epileptogenesis and infantile-onset of epilepsy leads to changes in smaller number of miRNAs.

Project description:We carried out Massive Parallel Sequencing (MPS) to reveal circulating miRNA profiles of 44 patients before and after oophorectomy, as well as in oophorectomized women on estrogen therapy. The sequencing platform identified 1305 miRNA species, out of which 439 miRNAs were present with the base mean, computed by DESeq2, more than 10. We identified 17 miRNAs, which were different in sera with sufficient and low estrogen levels.

Microarray analysis of Normal and MPS VII mouse aorta

Project description:Mucopolysaccharidosis VII (MPS VII) is due to mutations within the gene encoding the lysosomal enzyme beta-glucuronidase, and results in the accumulation of glycosaminoglycans. MPS VII causes aortic dilatation and elastin fragmentation. In this study we performed microarray analysis of ascending aortas from normal and MPS VII mice, trying to find out possible genes responsible for the phenotype observed. In addition, during our breeding strategy, we noticed that some MPS VII mice had less dilated aortas, and we proposed that an yet-unidentified gene could be responsible for the difference observed. We therefore included in the analysis two MPS VII mice with aortas that were not dilated. Total RNA extracted from ascending aortas from 3 Normal mice, 3 MPS VII mice with dilated aortas and 2 MPS VII mice with aortas that were not dilated.

A Multisample Approach in Forensic Phenotyping of Chronological Old Skeletal Remains Using Massive Parallel Sequencing (MPS) Technology.

Project description:It is very important to generate phenotypic results that are reliable when processing chronological old skeletal remains for cases involving the identification of missing persons. To improve the success of pigmentation prediction in Second World War victims, three bones from each of the eight skeletons analyzed were included in the study, which makes it possible to generate a consensus profile. The PowerQuant System was used for quantification, the ESI 17 Fast System was used for STR typing, and a customized version of the HIrisPlex panel was used for PCR-MPS. The HID Ion Chef Instrument was used for library preparation and templating. Sequencing was performed with the Ion GeneStudio S5 System. Identical full profiles and identical hair and eye color predictions were achieved from three bones analyzed per skeleton. Blue eye color was predicted in five skeletons and brown in three skeletons. Blond hair color was predicted in one skeleton, blond to dark blond in three skeletons, brown to dark brown in two skeletons, and dark brown to black in two skeletons. The reproducibility and reliability of the results proved the multisample analysis method to be beneficial for phenotyping chronological old skeletons because differences in DNA yields in different bone types provide a greater possibility of obtaining a better-quality consensus profile.
